Project description:These arrays were done in a study to probe Y-by-parent-of-origin effects on gene expression across two geographically diverse (Ohio, USA and Republic of Congo, Africa) Y-chromosome lineages (Cs or Con), and two modes of Y chromosome transmission (paternally or maternally). Males harbor one of two Y chromosomes extracted from natural populations. Y chromosomes are inherited maternally or paternally. Therefore, 4 nodes in the design matrix. Each node was competitively hybridized to each of the other three nodes in 2 dual-channel arrays, dye-swapped.

Project description:Maternal stress has long been associated with lower birthweight but mechanisms remain elusive. This study explored how maternal stress may impact changes in gene expression within a cohort of mother-placenta-newborn triads in the eastern Democratic Republic of Congo We used microarrays to detail the global programme of gene expression underlying the impact of maternal stress on newborn birthweight and identified that global placental gene expression may partially mediate the negative impact of maternal war stress on newborn birthweight.

Project description:This is a replication study on human alveolar macrophages (HAMs) from a smaller cohort from South Africa in order to support the RNA data of a relatively larger cohort from the US (Ohio & Texas). In this replication cohort, using full RNA-seq, a substantial portion of significant differentially expressed RNAs overlap with those identified with Ampliseq from the larger cohort over time, yielding similar enriched functional terms, e.g., interferon, interleukin, and IDO1 signaling.

Longitudinal analysis of birthweight and epigenetic aging among children from birth to age three in the Democratic Republic of Congo

Project description:Genome-wide DNA methylation profiling of venous blood samples from children in the Eastern Democratic Republic of Congo from birth to age three. DNA methylation data were noob normalized and uploaded to Steve Horvath's epigenetic age calculator website to calculate Horvath epigenetic age acceleration for each participant at each timepoint for which they had data available. Replicates were averaged and a single outlier at birth was removed as described in the manuscript, leaving 155 observations from 67 unique individuals. Sample size at each timepoint was as follows: n = 64 at birth, n = 8 at six months, n= 35 at one year, n = 32 at two years, and n = 16 at three years.

Gene expression variation in Y-substitution lines in different genetic backgrounds of Drosophila melanogaster

Project description:We studied Y chromosomes from two geographically diverse populations of Drosophila melanogaster, and show that these Y chromosomes differentially modify the expression of hundreds of autosomal and X-linked genes. Genes showing Y-linked regulatory variation also show an association with immune response and pheromone detection, as well as proximity to the X chromosome euchromatin-heterochromatin boundary. 4-6 dual channel arrays per background, with males carrying two Y geographically diverse chromosomes competitively hybridized to each array. Dye-swap design was used.

Extracellular Glutathione Peroxidase 3 GPx3 Levels are Markedly Reduced in Children Affected with Konzo an Irreversible Spastic Paralysis Associated with Food Poisoning

Project description:Konzo, a neglected paralytic neurological disease associated with food (cassava) poisoning, affects the world poorest children and women of childbearing ages across regions of sub Saharan Africa, with the Democratic Republic of the Congo having the largest case burden. The primary risk factors for development include a dietary reliance on cyanogenic rich cassava and malnutrition, factors which are exacerbated by environmental stressors such as drought and famine. Despite understanding the dietary risks that lead to konzo, the molecular markers and mechanisms that trigger this disease remain unknown. Plasma, collected from two large independent cohorts 10 years apart, were subjected to multiple high throughput mass spectrometry in search of disease biomarkers and proteins that were differentially expressed in children affected with konzo relative to those unaffected, including their siblings. DDA experiment was performed on the first cohort with a validation by SRM analysis. For the second cohort, DIA experiment was performed with a validation by PRM.
