Project description:Long non-coding RNAs (lncRNAs) comprise a diverse class of transcripts that structurally resemble mRNAs but do not encode proteins. Recent genome-wide studies in human and mouse have annotated lncRNAs expressed in cell lines and adult tissues, but a systematic analysis of lncRNAs expressed during vertebrate embryogenesis has been elusive. To identify lncRNAs with potential functions in vertebrate embryogenesis, we performed a time series of RNA-Seq experiments at eight stages during early zebrafish development. We reconstructed 56,535 high-confidence transcripts in 28,912 loci, recovering the vast majority of expressed RefSeq transcripts, while identifying thousands of novel isoforms and expressed loci. We defined a stringent set of 1,133 non-coding multi-exonic transcripts expressed during embryogenesis. These include long intergenic ncRNAs (lincRNAs), intronic overlapping lncRNAs, exonic antisense overlapping lncRNAs, and precursors for small RNAs (sRNAs). Zebrafish lncRNAs share many of the characteristics of their mammalian counterparts: relatively short length, low exon number, low expression, and conservation levels comparable to introns. Subsets of lncRNAs carry chromatin signatures characteristic of genes with developmental functions. The temporal expression profile of lncRNAs revealed two novel properties: lncRNAs are expressed in narrower time windows than protein-coding genes and are specifically enriched in early-stage embryos. In addition, several lncRNAs show tissue-specific expression and distinct subcellular localization patterns. Integrative computational analyses associated individual lncRNAs with specific pathways and functions, ranging from cell cycle regulation to morphogenesis. Our study provides the first comprehensive identification of lncRNAs in a vertebrate embryo and forms the foundation for future genetic, genomic and evolutionary studies. Project description:The alteration in genomic expression profiles of mRNA and long non-coding RNA (lncRNA) in bovine macrophages in response to Mycobacterium avium subspecies paratuberculosis (MAP) infection was investigated by applying an RNA-Seq based approach. A computational pipeline was implemented which identified more than 300 unannotated lncRNAs in macrophages of which 38 were differentially regulated by the infection.

Project description:RNA-seq was performed by infecting primary mammary epithelial cells (pMECs) with both gram negative (E.coli) and gram positive bacteria (S. aureus). Using stringent pipeline, a set of 1957 known and 1175 novel lncRNAs were identified, among which, 112 lncRNAs were found differentially expressed in bacteria challenged PMECs compared with the control.

Project description:The histone modifying complexes PRC2 and TrxG/MLL play pivotal roles in determining the activation state of genes controlling pluripotency, lineage commitment, and cell differentiation. Long non-coding RNAs (lncRNAs) can bind to either complex, and some have been shown to act as modulators of PRC2 or TrxG/MLL activity. Here we show that the lateral mesoderm-specific lncRNA Fendrr is essential for proper heart and body wall development in the mouse. Embryos lacking Fendrr displayed upregulation of several transcription factors controlling lateral plate or cardiac mesoderm differentiation, accompanied by a drastic reduction in PRC2 occupancy along with decreased H3K27 trimethylation and/or an increase in H3K4 trimethylation at their promoters. Fendrr binds to both the PRC2 and TrxG/MLL complexes, suggesting that it acts as modulator of chromatin signatures that define gene activity. Thus, our work identifies a lncRNA that plays an essential role in fine-tuning the regulatory networks which control the fate of lateral mesoderm derivatives. The transcriptomes of ventricles isolated from wildtype (WT) and Fendrr knock-out (KO) E12.5 embryos, obtained from tratraploid complementations of embryonic stem cells, were analyzed by strand-specific RNA-Seq of ribosomal RNA-depleted, total RNA.

Project description:Piwi regulates niche and intrinsic mechanisms to maintain germline stem cells in Drosophila, yet how this regulation occurs remains elusive. Here, we show that Piwi interacts with the Polycomb Group Complexes PRC1 and PRC2 to maintain ovarian germline stem cells and oogenesis, as well as to repress retrotransposons. Piwi binds to PRC2 subunits Su(z)12 and Esc in vitro and forms a complex with PRC2 in vivo. Whole-genome analyses of PRC2-mediated histone 3 lysine 27 trimethylation (H3K27m3) in wild type and piwi mutant ovarian nuclei indicate that Piwi inhibits H3K27m3 at PRC2 target genes that are mostly regulators of development and transcription.
