Identification of stage specific genes associated with lupus nephritis and response to remission induction in NZB/W and NZM2410 mice

ABSTRACT: The CEL files of this study are additional to the GSE32583 and GSE44691; they are microarrays of lupus nephritis NZBW mouse model at 30 wks old, or treated with CTX+CTLAIg+anti-CD154 (early and late after remission) or Ad-TACI-Ig+CTLA4Ig (late after remission) and NZM2410 treated with Ad-BAFF-R-Ig.

Project description:Renal infiltration with mononuclear cells is associated with poor prognosis in SLE. A renal macrophage/dendritic cell signature is associated with onset of nephritis in NZB/W mice and immune modulating therapies can reverse this signature and the associated renal damage despite ongoing immune complex deposition. Our findings suggest that mononuclear phagocytes with an aberrant activation profile contribute to tissue damage in lupus nephritis by mediating both local inflammation and excessive tissue remodeling. We used microarrays to analyze the gene expression of renal isolated macrophages at early stage of lupus (young) during lupus nephritis (sick) and after induction of remission (Rem) NZB/W F4/80hi mouse cells were isolated using flow cytometry; RNA from cells (young, sick and after complete remission) was extracted and processed for hybridization on Affymetrix microarrays.

Expression microarray analysis of mycobacteria-specific CD4 T cells

Project description:Live antigen-specific CD4 T cells are identified typically by tetramer staining or by staining of cytokines captured on the cell surface by bi-functional antibodies. We attempted identification of mycobacteria specific CD4 T cells using CD154 staining. In this method, splenocytes were stimulated with appropriate antigens in the presence of monensin and fluorochrome-conjugated anti-CD154 antibody. Antigen-specific cells will be stained positive for CD154. We performed microarrays with CD154 positive and negative CD4 T cells.

Transcriptome analysis of TACI-deficient and WT naïve T cells

Project description:TACI (transmembrane activator and calcium modulator and cyclophilin ligand interactor) plays critical roles in B cells by promoting immunoglobulin class-switching and plasma cell survival. However, its expression and function in T cells remain controversial. In this study, we found that TACI deficiency in mice results in expansion of TH17 and Treg populations. To understand the mechanisms underlying increased frequencies and numbers of TH17 cells correlated with more severe colitis in TACI-/- mice, microarray-based transcriptome analysis was conducted to identify genes that were differentially expressed in TACI-/- vs WT naive CD4+ T cells.

Microarray for B cells of TACI-IgG-treated MRL/lpr mice compared to control mice

Project description:Both multiple myeloma (MM) and systemic lupus erythematosus (SLE) are characterized with abnormal production of plasma cells. In both diseases, the process of B cells differentiate into plasmablast/plasma cell is disordered. Despite the continuous research on the development of prognostic factors and introduction of new agents, dysregulation of plasmablast/plasma cells in MM and SLE is still uncontrolled. Thus, it is necessary to explore the novel therapeutic target to plasmablast/plasma cells. We and other researchers have shown that BAFF inhibitor atacicept (TACI-IgG), leads to some degree of B cell depletion. BAFF-specific targeted therapy specifically affects early-stage B cells in the periphery without affecting late-stage compartments such as plasma cells. Specifically depletion of plasma cells could hold great potential for the treatment of autoimmune diseases. To explore the novel therapeutic target to plasma cells, we determined the gene expression profile in B cells (mainly plasma cells) from atacicept (TACI-IgG)-treated lupus-prone MRL/lpr mice by affymetrix microarrays.

Spontaneously resolved atopic dermatitis shows melanocyte and immune cell activation distinct from healthy control skin

Project description:Atopic dermatitis (AD) typically starts in infancy or early childhood, showing spontaneous remission in a subset of patients, while others develop lifelong disease. Despite an increased understanding of AD, factors guiding its natural course are only insufficiently elucidated. We thus performed suction blistering in skin of adult patients with stable, spontaneous remission from previous moderate-to-severe AD during childhood. Samples were compared to healthy controls without personal or familial history of atopy, and to chronic, active AD lesions. Skin cells and tissue fluid obtained were used for single-cell RNA sequencing and proteomic multiplex assays, respectively. We found overall cell composition and proteomic profiles of spontaneously healed AD to be comparable to healthy control skin, without upregulation of typical AD activity markers (e.g., IL13, S100As, and KRT16). Among all cell types in spontaneously healed AD, melanocytes harbored the largest numbers of differentially expressed genes in comparison to healthy controls, with upregulation of potentially anti-inflammatory markers such as PLA2G7. Conventional T-cells also showed increases in regulatory markers, and a general skewing toward a more Th1-like phenotype. By contrast, gene expression of regulatory T-cells and keratinocytes was essentially indistinguishable from healthy skin. Melanocytes and conventional T-cells might thus contribute a specific regulatory milieu in spontaneously healed AD skin.

Expression data of alloantigen stimulated splenocytes treated with leukocyte costimulatory blockade antibodies or no treatment

Project description:To elucidate the gene expression “footprint” of antigenically challenged T-cells which had been treated with anti-LFA-1, CTLA4Ig, anti-CD40-ligand antibodies, we performed microarray gene expression analysis comparing the expression profile of costimulatory blockade treated and untreated responder T-cells. Allogeneic murine splenocytes were co-cultured in an vitro set-up for a mixed lymphocyte reaction. For the experimental/treated group, the leuckocyte costimulatory blocking antibodies anti-LFA-1, CTLA4Ig, anti-CD40-ligand were added to the media, the control group did not have any antiodies added to the media. After 5 days of incubation the responder CD4 and CD8 T cells were isolated by FACS and the gene expression was analyzed using affymetrix microarray platforms.

Endogenous B cell TACI-Short-APRIL signaling

Project description:Here we show that TACI-S increases its expression with maturation and colocalizes in the intracellular compartment with the ligand APRIL. APRIL downregulation in human B cells, eliminated class switch. These studies suggest the importance of intracellular APRIL together with TACI-S in maintaining humoral immunity.

Multi-omics Analysis of naive B cells of patients harboring the C104R mutation in TACI

Project description:Common variable immunodeficiency (CVID) is the most prevalent form of symptomatic primary immunodeficiency in humans. The genetic cause of CVID is still unknown in about 70% of cases. 10% of CVID patients carry heterozygous mutations in the tumor necrosis factor receptor superfamily member 13B gene (TNFRSF13B), encoding TACI. Mutations in TNFRSF13B alone may not be sufficient for the development of CVID, as 1% of the healthy population carry these mutations. The common hypothesis is that TACI mutations are not fully penetrant and additional factors contribute to the development of CVID. To determine these additional factors, we investigated the perturbations of transcription factor (TF) binding and the transcriptome profiles in unstimulated and CD40L/IL21-stimulated naïve B cells from CVID patients harboring the C104R mutation in TNFRSF13B and compared them to their healthy relatives with the same mutation. In addition, the proteome of stimulated naïve B cells was investigated. For functional validation, intracellular protein concentrations were measured by flow cytometry. Our analysis revealed 8% less accessible chromatin in unstimulated naïve B cells and 25 % less accessible chromatin in class-switched memory B cells from affected and unaffected TACI mutation carriers compared to healthy donors. The most enriched TF binding motifs in TACI mutation carriers involved members from the ETS, IRF and NF-B TF families. Validation experiments supported dysregulation of the NF-B and MAPK pathways. In steady state, naïve B cells had increased cell death pathways and reduced cell metabolism pathways; while after stimulation, enhanced immune responses and decreased cell survival was detected. Using a multi-omics approach, our findings provide valuable insights into the impaired biology of naïve B cells from TACI mutation carriers.
