ABSTRACT: The Human Agilent 60-mer, oligonucleotide microarray consists of a total of probes covering 41,096 genes of human. Through a validation study, total RNA isolated from liver cells were used for comparison of gene expression profiles via microarray examination. A list of significantly differentially expressed genes was generated; 267 genes were up-regulated genes, and 65 genes were down-regulated genes.

Project description:The Human Agilent 60-mer, oligonucleotide microarray consists of a total of probes covering 41,096 genes of human. Through a validation study, total RNA isolated from liver cells were used for comparison of gene expression profiles via microarray examination. A list of significantly differentially expressed genes was generated; 267 genes were up-regulated genes, and 65 genes were down-regulated genes. The Agilent microarray platform is based upon the hybridization of a single labeled sample (derived from RNA), followed by one-channel detection. The intensity of the hybridization signal is used to determine target concentration. In order to validate the technical quality of each probe in our arrays, we carried out 6 independent hybridizations on samples. To examine the gene expression profiles between rice root and shoot development, total RNA extracted from cell lines were processed on the Agilent microarray following the standard protocol using five arrays for each tissue type. Raw expression data from 6 microarrays were normalized and Pearson's correlation coefficients were calculated for the data sets of hybridization signal intensities. Characterization of Gene Expression in Rice Shoot and Root

Project description:The rice OneArray® 60-mer, oligonucleotide microarray consists of a total of 21,179 probes covering 20,806 genes of japonica and 13,683 genes of indica. Through a validation study, total RNA isolated from rice shoots and roots were used for comparison of gene expression profiles via microarray examination. A list of significantly differentially expressed genes was generated; 438 shoot-specific genes were identified among 3,138 up-regulated genes, and 463 root-specific genes were found among 3,845 down-regulated genes. The Phalanx microarray platform is based upon the hybridization of a single labeled sample (derived from RNA), followed by one-channel detection. The intensity of the hybridization signal is used to determine target concentration. In order to validate the technical quality of each probe in our arrays, we carried out 10 independent hybridizations on samples representing two different rice tissues – root and shoot. To examine the gene expression profiles between rice root and shoot development, total RNA extracted from rice root and shoot were processed on the rice OneArray® microarray following the standard protocol using five arrays for each tissue type. Raw expression data from 10 microarrays (e.g. 5 arrays × 2 tissues) were normalized and Pearson’s correlation coefficients were calculated for the data sets of hybridization signal intensities.

Investigating the effect of CodY mutation on the gene expression in Streptococcus suis serotype 2 SC19 strain.

Project description:To investigate the effect of CodY mutation on the gene expression in Streptococcus suis serotype 2 SC19 strain, we have employed whole genome microarray expression profiling as a discovery platform to identify genes regulated by CodY mutation. DNA microarray analysis was performed using an Agilent custom-designed oligonucleotide microarray. Based upon the whole genome sequence of SC19 , specific 60-mer oligonucleotide probes were designed using eArray (https://earray.chem.agilent.com/earray/), to cover all annotated genes. Probes were printed seven times on microarray slides. Three biological replicates of total RNA from two wild type strains and from two codY mutant strains were amplified and labeled with Cy3-CTP using Low Input Quick Amp Labeling Kit, one-color(Agilent technologies, US), following the manufacturer’s instructions. Labeled cRNA was purified using the RNeasy mini kit (Qiagen). After fragmentation, microarray slides were hybridized with 600 ng Cy3-labeled cRNA. Hybridization was performed at 65 °C for 17 h with rotation at 10 rpm. Microarray slides were washed and scanned by an Agilent Microarray Scanner (G2565BA). Those genes with greater than two-fold change ratios were regarded as differentially expressed genes.

Uncovering the mechanisms-based quality control of traditional Chinese medicine against essential hypertension by network analysis and experimental validation

Project description:A total of 4276 lncRNAs (1426 upregulated and 2850 down-regulated) and 9230 mRNAs (5187 upregulated and 4043 down-regulated) were differently expressed in SHR-C compared with WKY, whereas 265 lncRNAs (65 up-regulated and 200 down-regulated) and 267 mRNAs (132 upregulated and 135 down-regulated) were differently expressed after BSJY treatment (fold change >2. 0 and P value< 0. 05). Taking the intersection of the two sets, the analysis found that 8 lncRNAs and 35 mRNAs were upregulated, whereas 11 lncRNAs and 15 mRNAs were downregulated in the WKY vs. SHR-C group and SHR-Bh group (fold change > 2. 0 and P value < 0. 05). It showed the heatmap that were constructed using fold change, It showed the Volcano plots that were constructed using fold change values and P values and revealed the relationship between fold change and statistical significance.

Microarray-based gene expression profiles in multiple tissues of the domesticated silkworm, Bombyx mori

Project description:We designed and constructed a genome-wide microarray with 22,987 70-mer oligonucleotides covering the presently known and predicted genes in the silkworm genome, and surveyed the gene expression in multiple silkworm tissues on day 3 of the fifth instar. Clusters of tissue-prevalent and tissue-specific genes and genes that are differentially expressed in different tissues were identified, and they reflect well major tissue-specific functions on the molecular level. The data presented in this study provide a new resource for annotating the silkworm genome.

Two probes per sequence were used (in sense orientation for annotated sequences).
