Time-series microRNA profiling of in-vitro differentiated human CD4+T-cells

Project description:Differentiation of CD4+T-cells into effector subsets is a critical component of the adaptive immune system and an incorrect response can lead to autoimmunity or immune deficiency. Cellular differentiation including T-cell differentiation is accompanied by large-scale transcriptional changes, including expression of microRNAs involved in suppressing mRNA expression. We combined time-series microRNA and mRNA expression to construct a CD4+T-cell microRNA/mRNA regulatory network and identified 25 subnetworks (modules) which were associated with multiple T-cell related diseases. This dataset was designed to assess how microRNA expression changes over time during human CD4+T-cell differentiation and used to construct a microRNA/mRNA regulatory network. Dynamic microRNA regulatory networks in establishing the Cellular specificity of developing human brains (mRNA-seq)

Project description:MicroRNAs (miRNAs) regulate many neurodevelopmental events, including proliferation, neurogenesis, neuronal migration, and cell survival. Individual miRNAs interact with hundreds of mRNA transcripts, but the precise landscape of these interactions in the context of cell-type-specificity has not been determined. Here, we used multiple parallel approaches, including AGO2-HITS-CLIP, combined mRNA and miRNA single-cell profiling and bipartite network analysis, to reveal a non-uniformity of miRNA-mRNA interactions that supports both defined cell-type identities as well as their dynamic transitions during human brain development at stages of peak neurogenesis. miRNA-mRNA clusters dynamically exploit the redundancy of the miRNA target code to differentially cluster across transitions in brain development. Using cell-type-specific functional properties of miRNA-mRNA interactions, we identify the role of great ape-specific miR-2115 in regulating cortical progenitor cell proliferation by targeting a radial glia enriched gene, origin recognition complex subunit 4 (ORC4). Together, our study suggests that miRNAs contribute to cell identity by regulating the expression of cell-type-specific transcripts.

RNA-seq analysis of WT and HDAC1f/f HDAC2f/+ x CD4cre deficient activated helper T cells

Project description:CD4+ T cells have the potential to differentiate into effector cells with cytotoxic activity (CD4+ CTLs), however molecular mechanisms regulating CD4+ CTL induction are poorly understood. By analyzing mice with graded deletion of Hdac1 and Hdac2 alleles in T cells, we observed an HDAC1-HDAC2 dose-dependent induction of CD4+ CTLs. A transcriptome analysis of activated CD4+ T cells carrying a combined deletion of two Hdac1 and one Hdac2 alleles (HDAC1f/f-HDAC2f/+) revealed enrichment of gene signatures similar to CD8+ T cells and CD4+ CTLs.
