Global transcriptome analysis of Mesorhizobium alhagi CCNWXJ12-2 under salt stress.

Project description:BACKGROUND: Mesorhizobium alhagi CCNWXJ12-2 is a ?-proteobacterium which could be able to fix nitrogen in the nodules formed with Alhagi sparsifolia in northwest of China. Desiccation and high salinity are the two major environmental problems faced by M. alhagi CCNWXJ12-2. In order to identify genes involved in salt-stress adaption, a global transcriptional analysis of M. alhagi CCNWXJ12-2 growing under salt-free and high salt conditions was carried out. The next generation sequencing technology, RNA-Seq, was used to obtain the transcription profiles. RESULTS: We have compared the transcriptome of M. alhagi growing in TY medium under high salt conditions (0.4 M NaCl) with salt free conditions as a control. A total of 1,849 differentially expressed genes (fold change ? 2) were identified and 933 genes were downregulated while 916 genes were upregulated under high salt condition. Except for the upregulation of some genes proven to be involved in salt resistance, we found that the expression levels of protein secretion systems were changed under high salt condition and the expression levels of some heat shock proteins were reduced by salt stress. Notably, a gene encoding YadA domain-containing protein (yadA), a gene encoding trimethylamine methyltransferase (mttB) and a gene encoding formate--tetrahydrofolate ligase (fhs) were highly upregulated. Growth analysis of the three gene knockout mutants under salt stress demonstrated that yadA was involved in salt resistance while the other two were not. CONCLUSIONS: To our knowledge, this is the first report about transcriptome analysis of a rhizobia using RNA-Seq to elucidate the salt resistance mechanism. Our results showed the complex mechanism of bacterial adaption to salt stress and it was a systematic work for bacteria to cope with the high salinity environmental problems. Therefore, these results could be helpful for further investigation of the bacterial salt resistance mechanism.

Identification of microRNAs in Caragana intermedia by high-throughput sequencing and expression analysis of 12 microRNAs and their targets under salt stress

Project description:MicroRNAs (miRNAs) are endogenous small RNAs that play important roles in various biological and metabolic processes in plants. Caragana intermedia is an important ecological and economic tree species that is prominent in the desert environment of west and northwest China. To date, no investigation into C. intermedia miRNAs has been reported. In this study, high-throughput sequencing of small RNAs was performed to identify both conserved and novel miRNAs, and also their target mRNA genes in C. intermedia. Based on sequence similarity and hairpin structure prediction, 132 putative conserved miRNAs (12 of which were confirmed to form hairpin precursors) belonging to 31 known miRNA families were identified. Ten novel miRNAs (including the miRNA* sequences of three novel miRNAs) were also discovered. The expression of 12 miRNAs was validated in different tissues, and the 12 miRNAs were further assessed by qRT-PCR after salt treatment. Furthermore, 36 potential target genes of 17 known miRNA families and two potential target genes of one novel miRNA were predicted, and some target genes were also assessed by qRT-PCR after salt treatment. Our study provides a basic catalog of miRNAs and their targets, which will promote further understanding of the important roles of miRNAs in C. intermedia and in other species of the leguminous genus, Caragana.

The transcriptomic changes affected by BDF2 and SIR2 under salt stress

Project description:The strain bdf1∆bdf2∆[BDF2 L][SIR2 H] improved salt resistance of bdf1∆. To gain further insight into the mechanism of BDF1 in suppressing bdf1∆ salt sensitivity, DNA microarray analysis was performed to determine the reason for the salt sensitivity of bdf1∆ cells and the process of how coexpression of SIR2 and BDF2 improves salt resistance. Transcriptomic analysis under salt treatment (0.6 mol.L-1 NaCl for 45 min) was performed using three different strains: bdf1∆bdf2∆[BDF2 L][SIR2 H], bdf1∆bdf2∆[BDF2 L][pYX242] and bdf1∆[pRS316][pYX242]. The transcription of 3244 genes were significantly changed( > 2-fold) in bdf1∆bdf2∆[BDF2 L][SIR2 H] compared with bdf1∆[pRS316][pYX242] upon NaCl stress (0.6 mol.L-1 NaCl for 45 min). Only 281 genes were significantly changed ( > 2-fold) in bdf1∆bdf2∆[BDF2 L][pYX242] compared with bdf1∆[pRS316][pYX242] upon NaCl stress (0.6 mol∙L-1 NaCl for 45 min). BF2:bdf1∆[pRS316][pYX242].
