Project description:We used this microarray to monitor rice miRNA expression profile under osmotic stress. Most of rice miRNAs have no significant change. miR-169f showed osmotic-responsive up-regulation. However, the others members of miR-169 family displays no responses to the osmotic stress. Keywords: microRNA,rice,osmotic stress,miR-169 The six selected time points after PEG treatment were 0h, 0.5h, 2h, 6h, 24h and 48h. For each sample, two independent small RNA libraries (biological replications) were generated and two independent reverse transcription/amplifications/hybridizations (technical replications) were performed for each library. Thus, for each sample data was collected from four independent hybridizations.

In this study, we have analyzed the transciptomes of two contrasting cultivars, i.e. Dagad deshi (tolerant) and IR20 (susceptible), under control and stress conditions to elucidate the differences in their responses to drought stress using Affymetrix microarray platform.

Drought or osmotic stress is one of the major abiotic stresses afflicting crop plants in India. Indigenous varieties like Dagad deshi have been found to be drought resistant and, thereby, are being studied in great detail by plant breeders and biotechnologists alike. In this study, we have analyzed the transcriptomes of two contrasting cultivars, i.e. Dagad deshi (tolerant) and IR20 (susceptible), under control and stress conditions to elucidate the differences in their responses to drought stress using Affymetrix microarray platform. Hydroponically grown seven-day-old seedlings of Dagad deshi and IR20 were subjected to drought stress by placing them on 3 mm Whatmann sheets under light for 3 h and 6 h at 28±1oC. For control samples, seedlings were kept in RGM (root growth medium) for 6 h at 28±1oC. RNA extracted from each sample was hybridized on rice Affymetrix microarrays. Three biological replicates of each sample were used for microarray analysis. Overall, eighteen samples were analyzed representing control, 3 h and 6 h of dehydration stress for each cultivar (Dagad deshi and IR20).

Project description:We have characterized the changes in miRNA expression profiles in rice leaves under drought stress and As stress and compared these to unstressed leaves. 10 pairs of drought responsive and 8 pairs of As responsive miRNA-gene were identified and validated by qRT-PCR. This study identifies putative specific miRNA-mRNA regulatory modules with roles during drought and As stress. Putative microRNAs identified in this study are involved in hormone signaling, lipid and carbohydrate metabolism, and antioxidant defence. The results of this study will assist in elucidating the role of miRNAs in post-transcriptional regulation of target genes during abiotic stress and may contribute to the development of strategies to engineer drought and heavy metal resistance.

Project description:The japonica rice variety Nipponbare was grown under hydroponic condition for 10-days (untreated seedling sample). Seedlings were exposed to once stress conditions for 24 hours (stress treated sample). Seedlings were exposed to one of the following for 24 h: cold stress, incubation at 10 °C; salt stress by adding 150 mM sodium chloride to the planter box; osmotic stress by adding 260 mM mannitol to the planter box; and drought stress by adding 25% polyethylene glycol 6000 to the planter box. Total RNAs were prepared from each sample using an RNeasy Midi Kit (Qiagen, Tokyo, Japan) and the mRNAs were purified with an Oligotex-dT30 Kit (Takara, Shiga, Japan). Purified mRNA was amplified and labeled and we hybridized the 1-mg fluorescent liner amplified Cy3- and Cy5-labeled cRNAs (each cRNA was 500 ng) to the NIAS RICE 22K oligonucleotide array ver1 according to the manufacturer. Project description:Rice is highly sensitive to drought, and the effect of drought may vary with the different genotypes and development stages. Genome-wide gene expression profiling was used as the initial point to dissect molecular genetic mechanism of this complex trait and provide valuable information for the improvement of drought tolerance in rice. Affymetrix rice genome array containing 48,564 japonica and 1,260 indica sequences was used to analyze the gene expression pattern of rice exposed to drought stress. The transcriptome from leaf, root, and young panicle at three developmental stages was comparatively analyzed combined with bioinformatics exploring drought stress related cis-elements.

Project description:Transcription factors play a crucial regulatory role in plant drought stress responses. In this study, a novel drought stress related bZIP transcription factor, OsbZIP62, was identified in rice. This gene was selected from transcriptome analysis of several typical rice varieties with different drought tolerance. The expression of OsbZIP62 was obviously induced by drought, hydrogen peroxide, and abscisic acid (ABA) treatment. Overexpression of OsbZIP62-VP64 (OsbZIP62V) enhanced the drought tolerance and oxidative stress tolerance of transgenic rice, while the osbzip62 mutants showed the opposite phenotype. RNA-seq analysis showed that many stress-related genes (e.g. OsGL1, OsNAC10, and DSM2) were up-regulated in OsbZIP62V plants. OsbZIP62 could bind to the abscisic acid–responsive element (ABRE) and promoters of several putative target genes. Taken together, OsbZIP62 positively regulated rice drought tolerance through regulated the expression of genes associated with stress.
