Transcriptomic responses in Arabidopsis thaliana to PIPL3 peptide treatment

ABSTRACT: In order to investigate possible roles of IDL and PIP/PIPL peptides, the transcriptomic response of Arabidopsis seedlings to treatment with PIPL3 peptide was analysed. PIPL3 (At4g37295) was chosen, as no functional data was available for this peptide; furthermore, PIPL3 was expressed in leaf tissue during seedling stages. Transcriptomic responses to 3 hours PIPL3 peptide treatment suggested a role in regulation of biotic stress responses and cell wall modification.

RNAseq of Arabidopsis seedlings of either wt or hsl3-1, in response to a 30 minute treatment of 100 nM CTNIP4 relative to mock

Project description:In order to identify novel stress-induced signalling peptides, we searched for Arabidopsis thaliana transcripts encoding short proteins (<150 amino acids) with a predicted signal peptide, which were induced upon biotic elicitor treatment (Bjornson et al., 2021). Through this analysis, we identified an uncharacterised family of peptides with 5 predicted members, which we named CTNIP1 to 5 (pronounced catnip) based on relatively conserved residues within the peptides. CTNIP4 is perceived by Arabidopsis, inducing some hallmark outputs of defence (Pattern-Triggered Immunity) signalling. Mass spectrometric analyses indicated that HSL3 may be the receptor mediating CTNIP recognition. Through assaying transcriptomic responses in wild type and hsl3-1 mutants, we were able to confirm similarity of CTNIP and defence responses at the transcriptional level, and the dependence of these responses on HSL3.

The IDA-LIKE peptides IDL6 and IDL7 are negative modulators of stress responses in Arabidopsis thaliana

Project description:We present a functional characterisation of two members of the IDA-LIKE (IDL) peptide family in Arabidopsis thaliana, IDL6 and IDL7. They are processed both C- and N-terminally to produce active peptides. Structure analyses of synthesized IDL6 and IDL7 peptides indicate that they lack secondary structure elements. Localisation studies suggest that the peptides require a signal peptide and C-terminally processing to be correctly transported out of the cell. Treatment of plants with synthetic IDL6 and IDL7 peptides resulted in down-regulation of a broad range of stress-responsive genes, including early stress-responsive transcripts, dominated by a large group of ZINC FINGER PROTEINS (ZFPs), WRKYs and genes encoding calcium-dependent proteins. idl6 and idl7 mutants were more tolerant to salt, whereas the respective overexpression lines displayed increased sensitivity to both salt and oxidative stress. Taken together, our results suggest that the putative peptide ligands IDL6 and IDL7 act as suppressors of abiotic stress responses in Arabidopsis. Two weeks old seedlings were treated either with 100 nM IDL6 or IDL7 peptide (treated) or 100 nM mock peptide (control) and whole rosettes were harvested 2 hours after treatment. 4 biological replicaes per treatment. The goal of the experiment was to assess antigenic-peptide specific T-cell responses in vitro without bias using microarrays. PBMCs were isolated from 1 healthy donor. The cells were stimulated with peptides derived from influenza virus H1 and H5, human cytomegalovirus, and candida albicans for 24 hours. Unstimulated cells were cultured without the peptides for 24 hours.

Project description:To compare transcriptional outputs of FLS2 and SGN3 pathways solely within the endodermis, we conducted comparative RNAseq analysis of pCASP1::FLS2 fls2 and wild-type seedling roots treated by flg22 and CIF2 respectively, at three timepoints (30, 120, 480 min) (CIF2 responses data previously published by Fujita et al 2020). The receptor mutant controls sgn3 and fls2, displayed minimal gene responses to respective peptides.

In situ synthesis of peptide microarrays - shadow mask design [3]

Project description:In this paper several computer programs were used to simulate in situ synthesis of peptides using shadow masks and BOC synthesis. The peptides were designed to be random, or pseudo-random, but fulfill requirements of immunosignaturing. This file contains data from actual 330,000 peptide arrays that used the first iteration of the peptide generation algorithm. Monoclonal antibodies were bound to the microarrays and the total number of peptides that distinguished each monoclonal was measured. This provides a baseline against which to compare purely random sequences. One replicate of each peptide was printed on 1 330k peptide microarray. One microarray were tested for each sample. Image was qualified using in-house metrics for quality assurance.

Unstimulated cells were cultured without the peptides for 24 hours. Experiments were done in triplicate.
