Project description:Bronchial Epithelial Cells were isolated processed as described (Chu et al., 2002 and Zhao et al., 2011). The objective of the study was to identify differentially expressed genes between normal control (NC), mild-moderate asmathic (notSA) and severe asthmatic (SA) patients. For demographics data, contact Dr. Sally Wenzel (wenzelse@upmc.edu) Bronchoscopy with endobronchial epithelial brushing was performed as previously described (Chu et al., 2002; Zhao et al., 2011). Bronchial alveolar lavage fluids were spun down on 4000 g for 10 minutes. 0.5- 1X10^6 cells were stored in Trizol for RNA extraction. RNA in Trizol solution was extracted using the QIACube system (Qiagen, Valencia, CA). RNA quality was determined using the Agilent Bioanalyzer 2100 (Agilent Technologies, Santa Clara, CA), and only samples with an RIN higher than 7 used for microarray experiments.

The bronchial brushings generally comprised >90% epithelial cells and were placed into Trizol for mRNA analysis. Total RNA extracted using Trizol according to the manufacturer's instructions. Cy3-CTP labeled RNA was prepared according to the standard Agilent protocol from 50ng total RNA. Labeled RNA was hybridized for 17 hr at 65 C on Agilent gene expression array. Arrays were washed according to the manufacturer's protocol. Slides were scanned immediately after washing on the Agilent DNA Microarray Scanner (G2505B) using one color scan setting for 4X44K array slides. Agilent Feature Extraction v10.7.3.1 was used with default parameters. Normalized signal intensity data are presented in the matrix. The data set was normalized by cyclic-LOESS with use of Bioconductor package as described previously (Wu W et. al. 2005)

Project description:The aim of this study is to assess natural variation in transcriptional responses to salt stress in rice. We utilized a diversity panel (RDP1) described in Zhao et al 2011. Eight day old rice seedlings were subjected to a gradual 6 dS·m-1 salt stress for a period of 24h. RNA seqeuncing was performed on shoot tissue using Illumina HiSeq 2500.

Project description:Interleukin 6 (IL-6) activates the transcription factor signal transducer and activator of transcription 3 (STAT3). We previously identified several STAT3-induced long noncoding RNAs (STAiRs) in INA-6 multiple myeloma cells (Hackermüller et al. 2014). Here, we analyze five STAiRs by CAPTURE- and ChIRP-RNA-sequencing, a pulldown of a target RNA by transcript tiling oligonucleotides. The CAPTURE technique allows the identification of different STAiR splice variants and shall give rise to the transcript architecture. ChIRP, a method first published by Chu et al 2011, is the original method on which the CAPTURE approach is based on and enables the identification of RNAs interacting with our STAiRs.

Project description:The tea plant (Camellia sinensis (L.) O. Kuntze) is often commercially used as a source of non-alcoholic beverages and is an economically important woody crop (Chen et al., 2007). As living standards have improved, the requirement for high-quality life has increased in modern society. ‘Anji Baicha’ (alias ‘Baiye 1’ or ‘White Leaf 1’) is an excellent tea cultivar with albino phenotype and it is popular in producing high-quality green tea. The traits of ‘Anji Baicha’ are as follows. Young ‘Anji Baicha’ shoots are yellow-green when the early spring temperature is below 20°C. As the leaves fully expand, the leaves become white. The leaves gradually return to green when the environmental temperature increases (Cheng et al., 1999; Li et al., 2002, 2011). Previous reports have suggested a positive correlation between amino acid concentration and albinism as well as a negative correlation between tea polyphenols and albinism (Li et al., 1996; Du et al., 2006; Xiong et al., 2013). Therefore, the quality of ‘Anji Baicha’ is much higher when new shoots become albino due to their rich amino acid content and modest tea polyphenol content. Plants adjust their metabolism in response to environmental stimuli to eventually bring about changes in protein activities and levels, and this adaptive process includes posttranslational protein modifications (PTMs) (Prabakaran et al., 2012). PTMs have been reported to regulate various processes, including DNA interaction, protein-protein interactions, enzyme activation and protein stability. Among the hundreds of different PTMs, lysine acetylation is an abundant, reversible and highly regulated PTM (Zhang et al., 2009; Wu et al., 2011).

Project description:Hepatocellular adenomas (HCA) are rare benign tumors mainly developed in women after 2 years of oral contraceptive use (Rooks et al., 1979). HCA are also related to other risk factors (obesity, vascular diseases, androgen and alcohol intake) or to different genetic diseases (Mac Cune Albright syndrome, glycogen storage diseases type 1a and MODY3 diabetes caused by HNF1A germline mutation) (Calderaro et al., 2013; Nault et al., 2013a). Bleeding and malignant transformation to hepatocellular carcinoma (HCC) can occur as severe complications observed respectively in 30-50% and 5% of the cases. In the past 10 years, we identified 4 major molecular subgroups of HCA defined by (1) mutations inactivating HNF1A (H-HCA, 35% of the HCA) (Bacq et al., 2003; Bluteau et al., 2002; Jeannot et al., 2010), (2) activation of ß-catenin by mutations in exon 3 (bHCA, 15%) (Chen et al., 2002), (3) inflammatory phenotype with STAT3 activation (IHCA, 50%) (Bioulac-Sage et al., 2009; Zucman-Rossi et al., 2006), (4) a tumor subgroup of HCA with Sonic Hedgehog pathway activation due to recurrent focal deletions (shHCA) (Nault et al. ,in preparation) and (5) the remaining unclassified tumors (UHCA, 10%) (Bioulac-Sage et al., 2009). Among bHCA, half displayed both inflammatory and ß-catenin activated phenotypes (bIHCA). Inflammatory adenomas (IHCA) are caused by IL6ST somatic mutation activating gp130 in 60% of the cases (Rebouissou et al., 2009) whereas other IHCA are mutated for STAT3 itself (Pilati et al., 2011) or GNAS (Nault et al., 2012) but in the remaining 30% cases no mutation (NM) were identified yet. This molecular classification is currently accepted in clinical practice using either immunohistochemical markers (Bioulac-Sage et al., 2009; Bioulac-Sage et al., 2007) or in radiology at MRI (Laumonier et al., 2008) and it has dramatically improved the diagnosis and prognostic assessment of HCA.
