High-thoughput Illumina RNA sequencing to identify downstream target genes of RABBIT EARS (RBE) in the flowers of Arabidopsis thaliana

Project description:In order to identify putative downstream target genes of RBE, we sequenced mRNA from dexamethasone (DEX) and mock treated transgenic Arabidopsis line 35S:GR-RBE (RBE coding region fused to a glucocorticoid receptor domain driven by the constitutive 35S promoter) floral tissues. We compared the results from DEX and mock treatments and focused on the 832 genes whose expression was significantly reduced (P < 0.025) by 2-fold or more in DEX as compared to mock-treated plants. In this analysis, we identified MIR164c (EEP1) as a candidate target of RBE, which was further confirmed by other molecular and genetic analyses. Regulation of MIR164c by RBE is important for normal floral organ formation in Arabidopsis.

Project description:IND is a regulator of fruit development in Arabidopsis thaliana. To identify genes regulated by IND we performed array based transcriptome analysis of Dexamethasone (DEX) inducible IND transgenic seedlings. One week old 35S::IND:GR seedlings were treated with DMSO, Auxin, DEX and Auxin plus DEX for 6 h. Three biological independent experiments were performed.

Project description:Downstream genes of PtVNS genes were explored with inducible expression system using glucocorticoid receptor (GR). Transgenic poplar plants expressing 35S:AtVND7-VP16-GR were treated with dexamethazone (DEX). A number of genes related to the formation of xylem vessels were induced by DEX. Total RNAs of the transgenic plants carrying 35S:AtVND7-VP16-GR treated with and without DEX were compared.

Finding direct target genes of VND7

Project description:Direct target genes of VND7 were explored with inducible expression system using glucocorticoid receptor (GR). Transgenic plants expressing 35S:VND7-VP16-GR were treated with dexamethazone (DEX) and/or protein synthesis inhibitor cycloheximide (CHX). A number of genes related to the formation of vascular vessel was induced by DEX even in the presence of CHX. Total RNAs of the transgenic plants expressing 35S:VND7-VP16-GR treated with DEX plus CHX and those treated with CHX only were compared. As a control experiment, transgenic plants harboring empty vector were treated similarly and the total RNAs were compared similarly to identify genes merely induced by DEX treatment itself.

Project description:To identify genes regulated by AP3/PI, we carried out microarray experiments using an Arabidopsis whole genome GeneChip array (ATH1 GeneChip, Affymetrix, Santa Clara, CA) in conjunction with an inducible AP3-GR system. For these experiments, we used 35S::AP3-GR transgenic plants in a 35S::PI, ap3-3 null mutant background for various dex or mock treatments. RNA was extracted from inflorescences at 0 and 4 hours after dex or a mock treatment and used as probes for our microarray experiments. Three biological replicates of each were hybridized to Affymetrix ATH1 arrays. We used the Affymetrix Microarray Suite software (MAS) to identify genes whose expression profiles changed only after dex-treatment and are likely targets of AP3/PI. Experiment Overall Design: For these experiments, we used 35S::AP3-GR transgenic plants in a 35S::PI, ap3-3 null mutant background for various DEX or MOCK treatments. RNA was extracted from inflorescences at 0 and 4 hours after DEX or a MOCK treatment and used as probes for our microarray experiments. Three biological replicates of each were hybridized to Affymetrix ATH1 arrays. We used the Affymetrix Microarray Suite software (MAS 5.0) to identify genes whose expression profiles changed only after DEX-treatment and are likely targets of AP3/PI.
