Gene expression analysis in Plaa+/+ and PlaaG23V/G23V cerebellum/caudal brain

ABSTRACT: Mice homozygous for p. Gly23Val substitution in Phospholipase A2 Activating Protein (PLAA: PlaaG23V/G23V) display muscle weakness, cerebellar atazia and tremor. To investigate the molecular mechanism for these phenotypes we dissected the caudal region of the brain including the cerebellum and hind brain from three wild type (Plaa+/+) and three mutant (PlaaG23V/G23V) mice, extracted RNA and performed gene-level microarray analysis

Exon Expression Changes in the Spinal Cords of Lewis Rats with Myelin Basic Protein-Induced Experimental Autoimmune Encephalomyelitis (EAE)

Project description:Myelin Basic Protein (MBP) induced experimental autoimmune encephalomyelitis (EAE) in the Lewis rat, produces an an acute weakness, or paralysis of the tail and hind limb ataxia ,weakness or paralysis associated with increased permiability of the blood brain barrier, inflammation and demyelination in central nervous system (CNS). Clinical symptoms , ascending weakness or paralysis of the tail followed by the hind limbs and in rare cases the fore limbs occurs 8 and 14 days post immunisation (dpi) and is generally resolved completely by day 20 dpi. We have carried out transcriptome analysis of total RNA from the spinal cords of female Lewis rats at the peak of disease (EAE) and age matched healthy controls to identify exon expression changes associated with the disease. In these data sets we include the exon expression data obtained from total RNA preparations from the spinal cords of female Lewis rats sacrificed at the clinical peak of MBP induced EAE and age matched , untreated, healthy controls.

Modelling rostro-caudal neural tube regionalization from human embryonic stem cells with a microfluidic morphogenic gradient

Project description:Studies in animal models have been fundamental for understanding brain development but only a fraction of these findings have been validated in a human context. Here, we tissue-engineered a model (MiSTR) of human neural tube regionalization based on human embryonic stem cells (hESCs) and microfluidic cell culturing. By exposing differentiating hESCs to a WNT signalling gradient we mimicked early rostro-caudal neural patterning, and with >80% reproducibility generated a coherent tissue with progressive caudalization from forebrain over midbrain to hindbrain, including formation of isthmic organiser characteristics. Single-cell transcriptomics revealed that rostro-caudal organization was established already at 24 hours of differentiation, before expression of neural markers. Moreover, the transcriptomic hallmarks of rostro-caudal MiSTR organization accurately recapitulated gene expression patterns of the early rostro-caudal neural plate in mouse embryos. MiSTR thereby represents a novel in vitro model of human neurodevelopment to deconstruct and systematically analyze factors responsible for rostro-caudal neural tube patterning.

Expression data from caudal artery of Notch3WT and Notch3KO mice

Project description:Notch3 is a transmembrane receptor which is critically important for the structure and myogenic response of distal arteries, particularly cerebral arteries. After activation of the receptor, the intracellular domain translocates in the nucleus to activate target genes transcription. In order to identify Notch3 target genes, we used microarrays to compare gene expression from caudal arteries (Notch3+/+ vs Notch3-/-) and selected down-regulated genes in Notch3-/- arteries. Caudal arteries were dissected from 1 month old Notch3+/+ and Notch3-/- mice. RNA was prepared with arteries pooled from three (AJ_N3WT_3, AJ_N3WT_4) or four (AJ_N3WT_1, AJ_N3KO_1, AJ_N3KO_2, AJ_N3KO_4) mice and hybridized on Mouse MOE430.2 Affymetrix chips. For each group (Notch3+/+ and Notch3-/-), three biological replicates were performed.

Research on Molecular Mechanism of Zebrafish Caudal Fin Regeneration Based on Whole Transcriptome Technology

Project description:Background/Aims:The ability of regeneration varies widely from invertebrates to vertebrates. Some animals, for example, flatworms, newts, salamanders, and lower vertebrates have the outstanding ability to regenerate all the organs even the whole individual. Unfortunately, the regenerative capacity of humans extremely attenuates along with the biological evolution and this makes it difficult for humans to recover from damaged or missing organs or tissues, and even cause serious loss of function or death. However, the research on regeneration mechanisms is limited and incomplete so far. Here, we investigated the biological mechanisms of zebrafish caudal fin regeneration. Methods:The zebrafish was used as the research object to analyze the differences of mRNA and ncRNA expressed in new tissues at 0d, 3d, and 7d after caudal fin removal, and analyzed the molecular mechanism of caudal fin regeneration from the perspective of the whole transcriptome. Results: We observed that the amputated caudal fin went through a complex genetic change, especially at 3 dpa. This result showed that genes related to response to cell cycle and wounding might play a role in caudal fin regeneration.The up regulated DEGs at 3 dpa (blastema outgrowth stage) were dramatically enriched in 20 Biological Processes (FDR < 0.05), three of which were cell cycle (GO:0007049), mitotic cell cycle (GO:0000278), and cell cycle process (GO:0022402), one was response to wounding (GO:0009611), etc. Conclusion: Taken together, the results revealed that the DEGs were enriched in numerous biological processes, molecular function, cellular component, and signaling pathways, suggesting that the caudal fin regeneration is a highly complicated process of the molecular mechanism.

Apoptosis induction in rat mammary tumor cells by repression of Pla2g4c expression.

Project description:Although some phospholipase A2 forms, the initiator of the arachidonic acid cascade, contribute to carcinogenesis of many organs, the phospholipase A2 group IVc (Pla2g4c) remains to be clarified. When Pla2g4c expression in Rat mammary tumor-1 E4 (RMT-1) cells was knocked down by using specific siRNAs, cell counts were found to decrease to 40 % of the number of control and apoptotic cells were increased. Whole transcript profiling revealed the up-regulation of lipocalin 2 and down-regulation of epithelical marker genes.

Effect of swim-training on caudal fin development in zebrafish larvae

Project description:Genome-wide microarray analysis of the effects of swim-training on caudal fin development in zebrafish larvae. Zebrafish were subjected to swim-training from 5 days post fertilization (dpf) until 10 dpf. Subsequently, we performed a genome-wide microarray analysis on the caudal fins of control and trained fish at 10 dpf. The goal of the project was to investigate the effects of swim-training on the gene expression level during caudal fin development in zebrafish larvae.
