Transcriptomics response to miR-644 overexpression in three breast cancer cell lines

ABSTRACT: The goal of the study is to investigate the effect of microRNA-644 overexpression by chemical mimics on gene expression in breast cancer cell lines. To this purpose control and microRNA-644 mimics are used to transfect MDA-MB-231 cells, SK-BR-3 cells, and MCF-7 cells respectively. Transcriptomics profiling was performed with Illumina HumanHT-12 V4.0 BeadChip microarray.

Transcriptomics profiling was performed with Illumina HumanHT-12 V4.0 BeadChip microarray. Three cell lines are treated with scramble microRNA mimic (control herein) and microRNA-644 mimic (miR-644 herein), with two replicates per condition. mRNA expression is compared between miR-644 and control treatment within each cell line, respectively.

Genome-wide analysis of GW3965-responsive genes in 4 different breast cancer cell lines, MCF-7, T-47D, SK-BR-3, and MDA-MB-231

Project description:Analysis of differentially expressed genes in response to the LXR agonist GW3965 in the MCF-7, T-47D, SK-BR-3, and MDA-MB-231 breast cancer cell lines. It was previously reported that GW3965 has antiproliferative effects on these 4 different breast cancer cell lines. In the present study, we additionally determine the effects of the LXR ligand on breast cancer cells and determine their mechanism of action in reducing cell proliferation. Total RNA obtained from 4 different breast cancer cell lines (MCF-7, T-47D, SK-BR-3, MDA-MB-231) grown in culture treated with ethanol (control) or GW3965 (GW-treated, experimental) for 48 hours. Triplicates were performed.

RNA-Seq analysis of breast cancer cells after shikonin treatment

Project description:We performed RNA-seq analysis using differnt breast cancer cell lines (MCF-7, SK-BR-3 and MDA-MB-231) after shikonin treatment. We reported that shikonin enhances the expression of DUSP-1 and DUSP-2. Shikonin induces apoptosis and decreases the phosphorylation of JNK1/2 through activationg DUSP-1 and DUSP2.

Gene expression profile in breast cancer cell lines using miRNA over-expression

Project description:MCF-7 TET Off cells (MCF-7 wt) were used to produce stable clones expressing ER-beta tagged with TAP-tag at the C-term (C-TAP-ER-beta). All cells were grown in Dulbecco's modified Eagle's medium (DMEM), starved by using DMEM w/o phenol red and 5% Dextran Coated Charcoal stripped serum (DCC-FBS) for 5 days. Cells were transfected wiyh hsa-miR-30a-5p Mimics and with tha negative control Scramble both at concentration of 5 and 10 nM. Biological replicate were lysed and RNA extracted were pooled 24 hrs after transfectiions. For mRNA expression profiling, 500 ng total RNA were reverse transcribed and used for synthesis of cDNA and biotinylated cRNA. Finally cRNA were hybridized for 19 hours on Illumina HumanHT-12 v4.0 BeadChips and after scanning, data analysis was performed.

Molecular profiling of SV-BR-1-GM, a clinically effective GM-CSF-secreting human breast cancer cell line

Project description:The SV-BR-1 cell line was derived from a chest wall lesion of a breast cancer patient. SV-BR-1 cells were stably transfected with CSF2 (encoding GM-CSF), resulting in the SV-BR-1-GM cell line. Following irradiation to prevent cell replication, both SV-BR-1 (Wiseman and Kharazi, The Open Breast Cancer Journal, 2010, 2, 4-11) and SV-BR-1-GM (Wiseman and Kharazi, Breast J. 2006 Sep-Oct;12(5):475-80) cells have been applied as whole-cell therapeutics in clinical trial settings for advanced breast cancer. Molecular profiles of non-irradiated SV-BR-1-GM cells have been established from various manufacturing lots via Illumina HumanHT-12 V4.0 expression beadchip arrays (GPL10558). A key finding from the study is the identification of an immune signature expressed in SV-BR-1-GM cells which includes the MHC class II factors HLA-DMA, HLA-DMB, HLA-DRA, and HLA-DRB3. Since tumor regressions were apparent in clinical trial subjects matching at an HLA-DRB3 allele with SV-BR-1-GM we hypothesize that (partial) HLA matching is needed for maximal tumor-directed clinical responses to occur.

Microarray analyses of microRNA expressions in comparison with immortal healthy mammary epithelial cells, breast cancer cells, and long-term-cultured breast cancer stem cells

Project description:RNA extraction and microarray analysis total RNA from immortalized normal mammary epithelial cells (184A1, MCF-12A), breast cancer cells (MDA-MB-231, MCF-7, MDA-MB-468, SK-BR-3), BCSC (MDA-MB-231SC, MCF-7SC, XM322, XM607). MDA-MB-231SC and MCF-7SC originating from breast cancer cell lines; XM322 and XM607 derived from clinical specimens which had been described in previous submission (E-MTAB-5057). The miRNA profiling was performed using Agilent miRNA array. Microarray experiments were conducted according to the manufacturer's instructions. To select the differentially expressed genes, we used threshold values of ≥ 2 and ≤ −2-fold change and a Benjamini-Hochberg corrected p value of 0.05. The data was Log2 transformed and median centered by genes using the Adjust Data function of Cluster 3.0 software then further analyzed with hierarchical clustering with average linkage (genes which value more than 100 were evaluated).
