Project description:Keloid is a dermal fibroproliferative disease with various etiologies and unclear pathogenesis. Project description:The dual functional lncRNAs have been intensively studied and identified to be involved in various fundamental cellular processes recently. It is essential to understand in which context when a dual functional lncRNA serves as a non-coding RNA or a template for coding peptide, particularly in some pathological conditions. However, apart from time consuming and cell type specific experiments, there is virtually no in-silico method for predicting the identity of dual functional lncRNAs. Here, we developed a deep-learning model with multi-head self-attention mechanism, LncReader, to identify dual functional lncRNAs based on their sequence, physicochemical and secondary structural features. Our data demonstrated that LncReader showed multiple advantage compared to various classical machine learning methods. Moreover, to obtain independent in-house datasets for robust testing, mass spectrometry proteomics combined with RNA-seq were applied in four leukemia cell lines. Remarkably, LncReader achieved the best performance among all these datasets. Therefore, LncReader provides a sophisticated and practical tool that enables fast dual functional lncRNAs identification.

Project description:Long non-coding RNAs (lncRNAs) play important roles in the tumorigenesis and progression of cancers. However, the clinical significance of lncRNAs and their regulatory mechanisms in nasopharyngeal carcinogenesis (NPC) are largely unknown. In this study, we used the microarray analysis to study the different expression profiles of lncRNAs and mRNAs in human nasopharyngeal carcinoma tissues. We performed genome-wide lncRNAs expression in 3 pairs of NPC and normal nasopharynx tissues and identified 384 dysregulated lncRNAs (fold change ≥2 and P <0.05).

Project description:Thousands of small open reading frames (smORFs, <100 aa) located on lncRNAs potentially might be translated into peptides or small proteins. We report a comprehensive analysis of the conservation and evolutionary trajectories of smORFs across different plant taxa. For thousands of smORFs, we demonstrate remarkable conservation and significant purifying selection, indicative of their functionality. The expression of the lncRNAs and translation of the smORFs are validated by RNA-sequencing and proteomics, respectively.

Project description:Long non-coding RNAs (lncRNAs) are defined as non-protein-coding transcripts that are at least 200 nucleotides long. They are known to play pivotal roles in regulating gene expression, especially during stress responses in plants. We used a large collection of in-house transcriptome data from various soybean (Glycine max and Glycine soja) tissues treated under different conditions to perform a comprehensive identification of soybean lncRNAs. We also retrieved publicly available soybean transcriptome data that were of sufficient quality and sequencing depth to enrich our analysis. In total, RNA-seq data of 332 samples were used for this analysis. An integrated reference-based, de novo transcript assembly was developed that identified ~69,000 lncRNA gene loci. We showed that lncRNAs are distinct from both protein-coding transcripts and genomic background noise in terms of length, number of exons, transposable element composition, and sequence conservation level across legume species. The tissue-specific and time-specific transcriptional responses of the lncRNA genes under some stress conditions may suggest their biological relevance. The transcription start sites of lncRNA gene loci tend to be close to their nearest protein-coding genes, and they may be transcriptionally related to the protein-coding genes, particularly for antisense and intronic lncRNAs. A previously unreported subset of small peptide-coding transcripts was identified from these lncRNA loci via tandem mass spectrometry, which paved the way for investigating their functional roles. Our results also highlight the current inadequacy of the bioinformatic definition of lncRNA, which excludes those lncRNA gene loci with small open reading frames (ORFs) from being regarded as protein-coding.

Project description:Adipogenesis involves the regulation of hundreds of genes by several well-studied proteins, but the role of long, noncoding RNAs in this process has not been defined. We track the regulation of hundreds of lncRNAs during adipocyte differentiation, and find several that are essential for this process. We profiled knockdown of lncRNAs that are upregulated during mouse adipocyte development We compared adipocytes differentiated in vitro after knockdown of 10 lncRNAs against control adipocytes and pre-adipocytes using Affymetrix expression microarrays. When cultured primary-preadipytes reached 70-80% confluence, we transfected siRNAs against each lincRNA. 24 hours after transfection, cells were recovered in full culture media and grown to confluence for differentiation. Total RNA was collected from control pre-adipocytes (D0) prior to differentation. Four days after recovery, total RNA was collected from each knockdown, a scramble control, and an untransfected control (D4).

Project description:Arraystar SE-lncRNAs Arrays was used to systematically profile the differentially expressed SE-lncRNAs along with corresponding SE-regulated protein coding genes from eight leiomyomas and paired myometrium. The analysis indicated 7680 SE-lncRNAs were expressed, of which 721 SE-lncRNAs were increased, while 247 SE-lncRNAs were decreased by 1.5-fold or greater in leiomyoma. Thirteen novel SE-lncRNAs and their corresponding protein coding genes were selected, and their expression was confirmed in eighty-one paired leiomyoma tissues by quantitative real-time PCR. The thirteen pairs of SE-lncRNAs and their corresponding protein coding genes included RP11-353N14.2/CBX4, SOCS2-AS1/SOCS2, RP1-170O19.14/HOXA11, CASC15/PRL, EGFLAM-AS1/EGFLAM, RP11-225H22/NEURL1, RP5-1086K13.1/CD58, AC092839.3/SPTBN1, RP11-69I8.3/CTGF, TM4SF1-AS1/TM4SF1, RP11-373D23/FOSL2, RP11-399K21.11/COMTD1 and CTB-113P19.1/SPARC. Collectively, our results indicate that the differential expression of SE in fibroids is another mechanism contributing to dysregulation of protein coding genes in fibroids.
