Transciptional profiling of Candida albicans wild-type strains with TRK1 gene modification

ABSTRACT: We built 3 strains from Candida albicans wild-type strains, mutant strain with one TRK1 gene deleted(one allele of two genes was deleted), overexpression strain(add one allele of the gene to rp10 locus), and restoration strain(add one allele of the gene to mutant strains). The goal is study the expression level change of genes among the three strains compared with wild-type strain on a genomic scale. Keywords: genetic modification

Genome-wide maps of gene transcription level in wild-type and mpbR-deleted Mycobacterium tuberculosis H37Ra strains

Project description:We report the application of RNA-seq technology for high-throughput profiling of gene transcription in M. tuberculosis H37Ra strains. By obtaining over four billion bases of sequence from mRNA, we generated genome-wide gene transcription maps of wild-type and mpbR-deleted Mycobacterium tuberculosis H37Ra strains. We find that a group of genes is significantly up-regulated in the mpbR-deleted mutant strain. This finding indicates that MpbR negatively regulates gene expression.

The distinct immune-stimulatory capacities of Porphyromonas gingivalis strains 381 and 33277 are determined by the fimB allele and gingipain activity

Project description:The genomes of P. gingivalis strains 33277 and 381 are highly related phylogenetically. However, 33277 displays a reduced capacity to stimulate HEK cell TLR2-dependent signaling and THP-1 cell-dependent IL-1β production compared to 381, suggesting strain-specific differences in the expression of one or more bacterial immune-modulatory cell surface molecules. Genomic sequencing identified a single nucleotide polymorphism in the 33277 fimB allele (A>T), encoding a truncated FimB protein, relative to the 381 fimB allele. Gene exchange experiments indicated that the 33277 fimB allele contributes to the reduced immune-stimulatory capacity of this strain. Transcriptomic analyses determined that multiple genes related to carboxy-terminal domain (CTD) family proteins, including the gingipains, were upregulated in strain 33277 relative to strain 381. A gingipain substrate degradation assay confirmed that cell surface gingipain activity is higher in 33277; and an isogenic mutant strain deficient for the gingipains exhibited an increased capacity to activate TLR2 signaling and induce IL-1β production. Furthermore, 33277 and 381 isogenic mutant strains devoid of CTD cell surface proteins displayed increased immune-stimulatory capacities compared to the wild-type parental strains, confirming an immune-suppressive role for the gingipains. Collectively, our data indicate that the combination of an intact fimB allele and limited cell surface gingipain expression in strain 381 contributes to its relatively potent immune-stimulatory activity. Conversely, a defective fimB allele and high levels of cell surface gingipains reduce the capacity of strain 33277 to elicit host cell innate immune responses.

Transcriptomic profile of yeast cells lacking the high affinity K+-transport system

Project description:Potassium is the major intracellular cation in S. cerevisiae, which can be concentrated up to 200-300 mM even from relatively low potassium (< 1 mM) environments. This is achieved by mean of a high affinity K+-transport system encoded by the genes TRK1 and TRK2. Recently, our group became interested in the effects of sudden shortage of extracellular potassium. Transcriptomic analysis indicates that lack of potassium drastically alters sulfur metabolism (mainly Met and Cys metabolism), triggers an oxidative stress response and activates the mitochondrial retrograde pathway. We also observe a dramatic halt in the expression of genes required for ribosome biogenesis and translation, as well as decrease in expression of diverse genes (cyclins, protein kinases) required for progression through the cell cycle. Only subsets of these changes were observed in a strain deleted for the TRK1 and TRK2 genes growing in the presence of sufficient potassium (50 mM). Research involving molecular genetics and metabolomic approaches aiming to clarify the primary targets for potassium requirements is currently ongoing. We compare the expression profile of two yeast strains: WT and trk1 trk2 double mutant, growing in a Translucent K-free medium containing 50 mM KCl until OD600 = 0.6. Contribution of CgPDR1-regulated genes in enhanced virulence of azole-resistant Candida glabrata (part 1)

Project description:In this study, we aimed to determine genome-wide changes in gene expression driven by seven individual CgPDR1 hyperactive alleles as compared to wild-type allele to identify i) the CgPdr1p target genes differentially expressed in presence of CgPDR1 hyperactive alleles and ii) potential virulence factor(s) regulated by CgPDR1 hyperactive alleles. Microarray experiments revealed a high number of genes (ranging from 80 to 400 genes) differentially regulated by individual CgPDR1 hyperactive alleles. Gene expression was measured in 7 C. glabrata laboratory strains (SFY101, SFY103, SFY105, SFY109, SFY111, SFY115, SFY116) expressing different CgPDR1 hyperactive alleles, in 1 strain (SFY114) expressing a wild-type CgPDR1 allele and in one strain deleted for CgPDR1. The one-color system was used. 3 independent experiments were performed using 3 biological replicates for each strain.

Chromatin regulators as capacitors of inter-species expression variations

Project description:We analyzed the genome-wide expression profiles of mutant strains of two yeast species in which eight different chromatin regulators and one transcription factor were deleted (one gene deleted in each strain). Comparison of the inter-species expression differences between the wild-types of these species and their mutants showed that deletion of regulators tends to increase the amount of inter-species expression differences, suggestng that the regilators are normally buffering hidden variability. In addition, we measured allele-specific expresion levels of the interspecific hybrid formed by mating each of the two corresponding mutants (deleted for the same regulator). Keywords: Comparative transcriptome analysis Nine gene deletions were examined. For each gene deletion, there are four datasets - S.cerevisiae and S. paradoxus or the hybrid each with two biological repeats. These four datasets are contained within a single slide of our custom two-species microarray, as it includes two subarrays (blocks) and hybridization was performed with two dyes.

CcpA regulon in L. plantarum

Project description:This data set contains samples from Lactobacillus plantarum WCFS1 wild type and its CcpA mutant derivative. Both strains were grown in duplicate (samples L and R) and at four different growth stages samples were taken (early, mid and late log phase, early stationary phase). Samples were compared to each other within one strain and between the two strains. This allows the comparison of the wild type strain to its CcpA derivative in time. Further it allows comparison within one strain during different growth stages.

U2AF1 is a haplo-essential gene required for hematopoietic cancer cell survival in mice

Project description:Somatic mutations in the spliceosome gene U2AF1 are common in patients with myelodysplastic syndromes. U2AF1 mutations that code for the most common amino acid substitutions are always heterozygous, and the retained wild-type allele is expressed, suggesting that mutant hematopoietic cells may require the residual wild-type allele to be viable and cause disease. We show that hematopoiesis and RNA splicing in U2af1 heterozygous knock-out mice was similar to control mice, but that deletion of the wild-type allele in U2AF1 (S34F) heterozygous mutant expressing hematopoietic cells (i.e., hemizygous mutant) was lethal. These results confirm that U2AF1 mutant hematopoietic cells are dependent on the expression of wild-type U2AF1 for survival in vivo and that U2AF1 is a haplo-essential cancer gene. Mutant U2AF1 (S34F) expressing cells were also more sensitive to reduced, but not absent, expression of wild-type U2AF1 than non-mutant cells. Furthermore, mice transplanted with leukemia cells expressing mutant U2AF1 had significantly reduced tumor burden and improved survival after the wild-type U2af1 allele was deleted compared to when it was not deleted. These results suggest that selectively targeting the wild-type U2AF1 allele in heterozygous mutant cells could induce cancer cell death and be a therapeutic strategy for patients harboring U2AF1 mutations.
