Project description:Plant growth and survival depends to a large extent on the diurnal regulation of cellular processes. Although extensively studied at the transcript level, notably less is known about diurnal fluctuations at the protein level. Here, we report a high-resolution quantitative time-course of the Arabidopsis rosette proteome and phosphoproteome over a 12 h light:12 h dark diel cycle. We monitored the proteome every 2 h and the phosphoproteome immediately before and after the light-to-dark and dark-to-light transitions. Notably, we quantified nearly 5000 proteins and 1800 phosphopeptides, of which 288 and 225, respectively, were found to fluctuate over the time-course. Diurnal proteome and phosphoproteome changes were related to diverse biological processes, including protein translation, light detection, photosynthesis, metabolism and transport. Together, these datasets represent the most comprehensive proteomic analysis of Arabidopsis rosettes to date, allowing us to make multi-level inferences about the diurnal regulation of key cellular plant processes plants.

Project description:Most animals restrict their activity to specific part of the day, being either diurnal, nocturnal, or crepuscular. The genetic basis underlying this diurnal preference is largely unknown. Under laboratory conditions, Drosophila melanogaster is crepuscular, showing a bi-modal activity profile. However, recent experiments in our lab indicated that high variability among individuals exist, particularly in strains that derive from different wild populations. By assembling together flies from various geographical strains, we have generated a highly diverse population whose progeny exhibited extreme diurnal preference, including diurnal and nocturnal flies. We have used this population as a starting point for an artificial selection experiment in which we selected males that show the most extreme diurnal preference and mated them to their sisters. The response to selection was strong, and already after 10 selection cycles we obtained highly diurnal (D) and nocturnal (N) strains. Another strain that was not selected and showed intermediate behaviour (crepuscular) served as a control (C). These strains provide us with a unique opportunity to understand the genetics of diurnal preference.

Project description:MicroRNAs (miRNAs) and trans-acting siRNAs (ta-siRNAs) are essential to the establishment of adaxial-abaxial (dorsoventral) leaf polarity. Tas3-derived ta-siRNAs define the adaxial side of the leaf by restricting the expression domain of miRNA miR166, which in turn demarcates the abaxial side of leaves by restricting the expression of adaxial determinants. To investigate the regulatory mechanisms that allow for the precise spatiotemporal accumulation of these polarizing small RNAs, we used laser-microdissection coupled to RT-PCR to determine the expression profiles of their precursor transcripts within the maize shoot apex. Our data reveal that the pattern of mature miR166 accumulation results, in part, from intricate transcriptional regulation of its precursor loci and that only a subset of mir166 family members contribute to the establishment of leaf polarity. We show that miR390, an upstream determinant in leaf polarity whose activity triggers tas3 ta-siRNA biogenesis, accumulates adaxially in leaves. The polar expression of miR390 is established and maintained independent of the ta-siRNA pathway. The comparison of small RNA localization data with the expression profiles of precursor transcripts suggests that miR166 and miR390 accumulation is also regulated at the level of biogenesis and/or stability. Furthermore, mir390 precursors accumulate exclusively within the epidermal layer of the incipient leaf, whereas mature miR390 accumulates in sub-epidermal layers as well. Regulation of miR390 biogenesis, stability, or even discrete trafficking of miR390 from the epidermis to underlying cell layers provide possible mechanisms that define the extent of miR390 accumulation within the incipient leaf, which patterns this small field of cells into adaxial and abaxial domains via the production of tas3-derived ta-siRNAs.

Project description:Plasticity in the daily timing of activity has been observed in a wide variety of species, yet the underlying mechanisms driving nocturnality and diurnality remain to be discovered. By regulating how much wheel-running activity will be rewarded with a food pellet, we can manipulate energy balance, and switch mice to be nocturnal or diurnal. Here we present the rhythmic transcriptome of 21 tissues, including 17 brain regions (hypothalamic, thalamic, cortical), sampled every 4 hours over a 24-hour period from nocturnal and diurnal male CBA/CaJ mice. Rhythmic gene expression across tissues comprised a different set of genes with minimal overlap between nocturnal and diurnal mice. We show that genes other than clock genes in the suprachiasmatic nucleus (SCN) of nocturnal and diurnal mice change, and the habenula was the most affected tissue. Our results indicate that adaptive flexibility in daily timing of behavior is supported by gene expression dynamics in many tissues and brain regions, especially in the habenula, which suggests a crucial role for the observed nocturnal-diurnal switch.
