Gene expression profiles of murine fibroblasts and iPS

ABSTRACT: We reprogrammed adult murine fibroblasts obtained from p14f/f (wt version of conditional loxP-flanked p14 knockout (KO); C57/Bl6) by transduction of a lentiviral vector (pRRL.PPT.SF.hOKSMco.idTom.PRE) overexpressing the four Yamanaka factors (c-Myc, Klf-4, Oct-4, Sox-2). After successful reprogramming and establishment of stable iPS clones we performed gene expression profiling of three different murine iPS clones (#2, #2EX, #3) and their parental fibroblasts.

Chromatin Accessibility Dynamics during Chemical Induction of Pluripotency [RNA-seq]

Project description:Chemical induction of pluripotency (CIP) is an ideal way to reprogram cell fate, but remains poorly understood. Here we report the development of an efficient CIP protocol and the chromatin accessibility dynamics (CAD) during CIP by ATAC-seq. CIP first reorganizes the somatic genome to an intermediate state that must be resolved by primarily closing loci opened earlier before reaching a pluripotent state with gradual opening of loci enriched with motifs for the OCT/SOX/KLF families. Bromodeoxyuridine, a critical ingredient of CIP, is responsible for both closing and opening critical loci, at least in part by preventing the opening of loci enriched with motifs for the AP1 family and facilitating the opening of loci enriched with SOX/KLF/GATA motifs. Our studies provide the first link between small molecules and nuclear architecture in the context of cell fate decisions.

Aberrant DNA methylation reprogramming during iPS cell generation is dependent on the choice of reprogramming factors

Project description:we generate iPSCs from a common fibroblast cell source using either the Yamanaka factors (OCT4, SOX2, KLF4 and MYC) or the Thomson factors (OCT4, SOX2, NANOG and LIN28) and determined their genome-wide DNA methylation profiles. In addition to shared DNA methylation aberrations present in all our iPSCs, we identify Yamanaka-iPSC (Y-iPSCs)-specific and Thomson-iPSCs (T-iPSC)-specific recurrent aberrations. Bisulphite converted DNA from 9 iPS cells derived using Yamanaka factors (OSKM), 6 iPS cells derived using Thompson factors (OSLN), 2 parental fibroblasts and one embrionic ES cell were hybridised to the Illumina Infinium 450k Human Methylation Beadchip

Knocking down of E-cadherin by shRNA impairs iPS generation, though some colonies with great morphorlogical difference to shRNA control colonies remain. To illustrate the molecular and functional difference between shECAD iPS clones and shRNA control iPS clones, three respective iPS clones (shECAD 4,8,9 and Ctrl 2,3,4) were derived and DNA microarrays were run to analyze the transcriptional profile of these clones.

Fibroblasts prepared from stroma of basal cell carcinoma in comparison to normal dermal fibroblasts

Project description:Adult tissue stem cells are known to participate in cancer formation. Indeed, cells exhibiting markers of embryonic stem cells such as Oct-4 and Nanog were detected in some malignant tumors. In this study we demonstrated that stromal cells prepared from the basal cell carcinoma are able to induce expression of embryonic stem cell markers such as the Oct-4, Nanog and Sox-2 in mouse 3T3 fibroblasts. These stem cell-like elements have the differentiation potential similar to mesenchymal stem cells. They are also able to induce expression of Oct-4 and Nanog in the human hair follicle keratinocytes. Employing the microarray technology, the role of growth factors such as IGF-2, FGF-7, leptin, NGF and TGF-_ produced by stromal fibroblasts was established to be responsible for the biological activity of the fibroblasts.

Chromatin accessibility assay in Zfp266 Wt and KO cells, in mouse embryonic fibroblasts and at 72 hours of OSKM reprogramming

Project description:We used Omnni-ATAC-Sequencing to generate chromatin accessibility maps of the genome in Zfp266 KO and Wt control cells, both in mouse embryonic fibroblasts (MEFs) and at an early stage of reprogramming (72 hours after OSKM induction by the addition of doxycycline). We found distinct loci become more open when Zfp266 is knocked out, so called More Open Regions (MORs) and these regions significantly overlap with B1 SINEs in both MEFs and reprogramming cells. In MEFs, Zfp266 KO MORs are strongly enriched for AP-1 complex transcription factor binding motifs. In reprogramming, we show Zfp266 KO MORs contain motifs for KLF,SOX and OCT transcription factor families centrally enriched in the summit of ATAC peaks, while overlapping B1 SINEs are excluded from the centre of MORs and instead are located adjacent to OSK binding motifs.
