small non-coding RNA expression profile in F1 progeny from irradiated adults zebrafish

Project description:In order to investigate transcriptomic mechanisms underlying radiation exposure, we exposed zebrafish (~6 month old) to 8.7 mGy/h of g-radiation (5.2 Gy total dose) during gametogenesis for 27 days. F1 offspring from exposed parents were sampled at 5.5 hpf (late blastula/early gastrula) one year after parental exposure, for small RNA sequence analysis to determine changes in the sncRNA expression profile. Pairwise comparison between F1 generation from exposed (F1-γ), and control (F1-C) parents, revealed several classes of sncRNAs and one class of lncRNA differentially expressed. Overall, 22 miRNAs, 11 piRNA clusters, 19 snRNAs, and 21 lincRNA were found differentially expressed. When linking the DEmiRs to our previously published mRNA data, a total of 672 differentially expressed mRNAs could be linked to the DEmiRs, of which 380 followed the canonical inverse relation in miRNA-mRNA interaction. Pathway analysis revealed these 380 mRNAs involved in insulin receptor, NFkB and PTEN signaling, linking to apoptosis and cancers. The 84.2% of differentially expressed snRNAs were down-regulated in the F1-γ group, 68.8% of which were U1 and U2 snRNAs. In addition, 45% of differentially expressed DEpiRNA clusters were found associated to 9 TEs (LTR, LINE, and TIR) (p=0.0024). DEpiRNA clusters were expressed from the opposite strand of the associated TEs, indicating expression of DEpiRNAs in response to activation of TEs. Finally, 66.7% and 33.3% of lincRNAs in F1-γ were down- and up-regulated respectively. The cancer and development related lincRNAs malat-1 was found among the most down-regulated genes, denoting a link between lincRNAs expression and altered phenotypes reported previously in our parallel studies.

Project description:We report the high-throughput profiling of histone modification (H3K9me2) or histone variant CNEP-A/Cnp1 in fission yeast Schizosaccharomyces pombe. By obtaining 1-10 ng immunoprecipitated DNA, we generated genome-wide H3K9me2 or CENP-A/Cnp1 maps of heterozygous deletion diploid mhf2∆/+ and the meiotic haploid progeny of heterozygous deletion diploid wip1∆/+, mhf1∆/+ and mhf2∆/+ in fission yeast. We find that centromere inactivation and neocentromere formation occur independently and postzygotically in single depletion of CENP-T-W-X-S.

Heterozygous and homozygous knock-in of PIK3CA-H1047R into human iPSCs

Project description:We used CRISPR/Cas9 to knock in the cancer "hotspot" mutation PIK3CA-H1047R into one or both alleles of a wild-type induced pluripotent stem cell (iPSC) line (WTC11; Coriell # GM25256; P37-P38). Three clones from each genotype (wild-type, heterozygous, homozygous) were subjected to single-end mRNA sequencing (mean read depth per sample: 20 million) to determine whether PIK3CA-H1047R exerts allele dose-dependent transcriptional effects. Multidimensional scaling demonstrated distinct transcriptomic signatures of wild-type, heterozygous and homozygous cells. The transcriptome of heterozygous cells was nearly identical to wild-type controls, with only 131 differentially-expressed transcripts (FDR = 0.05). In contrast, homozygosity for PIK3CA-H1047R led to differential expression of 1,914 genes. This indicates widespread transcriptional remodeling with a sharp allele dose-dependency, suggestive of a threshold effect.

Progeny of old parents have increased social space in Drosophila melanogaster.

Project description:We report the effects of aging and parental age in Drosophila melanogaster on two types of responses to social cues: the choice of preferred social spacing in an undisturbed group and the response to the Drosophila stress odorant (dSO) emitted by stressed flies. The patterns of changes during aging were notably different for these two social responses. Flies were initially closer in space and then became further apart. However, the pattern of change in response to dSO followed a more typical decline in performance, similarly to changes in locomotion. Interestingly, the increased social space of old parents, as well as their reduced performance in avoiding dSO, was passed on to their progeny, such that young adults adopted the behavioural characteristic of their old parents. While the response to social cues was inherited, the changes in locomotion were not. We were able to scale the changes in the social space of parents and their progeny by accelerating or decelerating the physiological process of aging by increasing temperatures and exposure to oxidative stress, or via caloric restriction, respectively. Finally, when we aged only one parent, only the male progeny of old fathers and the progeny of very old mothers were more distant.

Reduced fitness in progeny from old parents in a natural population.

Project description:A nongenetic, transgenerational effect of parental age on offspring fitness has been described in many taxa in the laboratory. Such a transgenerational fitness effect will have important influences on population dynamics, population age structure, and the evolution of aging and lifespan. However, effects of parental age on offspring lifetime fitness have never been demonstrated in a natural population. We show that parental age has sex-specific negative effects on lifetime fitness, using data from a pedigreed insular population of wild house sparrows. Birds whose parents were older produced fewer recruits annually than birds with younger parents, and the reduced number of recruits translated into a lifetime fitness difference. Using a long-term cross-fostering experiment, we demonstrate that this parental age effect is unlikely to be the result of changes in the environment but that it potentially is epigenetically inherited. Our study reveals the hidden consequences of late-life reproduction that persist into the next generation.

Aldehyde exposure unmasks genome instability in cells heterozygous for clinically relevant BRCA2 mutations

Project description:Abnormalities provoked in human cells heterozygous for clinically relevant truncating mutations in BRCA2 by their exposure to naturally occurring aldehydes define a mechanism promoting carcinogenesis in mutation carriers. The ubiquitous metabolite and environmental toxin, formaldehyde, triggers replication fork instability and structural chromosomal aberrations in BRCA2 heterozygous cells. These abnormalities arise from a previously unrecognized effect of formaldehyde to selectively induce the proteasomal degradation of BRCA2, inducing functional haploinsufficiency only in cells where BRCA2 expression is already compromised by a heterozygous mutation. Similar effects are observed with acetaldehyde, a toxic product of alcohol catabolism. Replication fork instability and chromosomal aberrations in aldehyde-exposed cells arise from the unscheduled accumulation of RNA-DNA hybrids, revealing a mechanism driving genomic instability in BRCA2 heterozygous cells. We propose a model for cancer pathogenesis in which aldehyde exposure unmasks the carcinogenic potential of heterozygous BRCA2 mutations, with public health implications in mutation carriers.
