Project description:The goal of the present study is to analyze the characteristics of maternal to zygotic transition (MZT) in Arabidopsis. The maternal-to-zygotic transition (MZT) is an essential developmental turning point during the alternation of generations in both plants and animals. In animals, early embryogenesis is maternally controlled and zygotic genome activation (ZGA) starts much later. However, in plants, the timing of MZT and parental contributions to the zygotic transcriptome remain unclear. To address above mentioned questions, we selected Arabidopsis as model plant for the analysis. Regarding to the characteristics of MZT, egg cells, embryos including spherical zygote, elongated zygote, 1-cell embryo and 32-cell embryo were isolated and collected for RNA sequencing. Hybrid zygotes at two representative stages from the reciprocal crosses between polymorphic Arabidopsis Columbia (Col) and Landsberg erecta (Ler) accessions were also sequenced for investigating the parental contributions. We demonstrate that plant MZT occurs during the zygote stage and is a two-step process, first involving rapid maternal transcript degradation and, second, large-scale de novo transcription. Parental contributions to the zygotic transcriptome are stage dependent over the course of zygote development; the spherical zygote is characterized by a maternally dominated transcriptome, whereas the elongated zygote genome shows equal parental contributions.

Project description:Plant reproduction depends on the concerted activation of many genes to assure the correct communication between pollen and pistil. Here we queried the whole transcriptome of Arabidopsis thaliana in order to identify genes with specific reproductive functions. We used the ATH1 whole genome array to profile wild-type unpollinated pistils and unfertilized ovules in comparison with the expression profile of pistils 0.5, 3.5 and 8.0 hours after pollination KEYWORDS: time course Flowers at the developmental stage 12c were emasculated 24 hours before pollination. Pistils were collected at 0, 0.5, 3.5 and 8 Hours After Pollination (HAP) and immediately frozen in liquid nitrogen. Unfertilized ovules were collected by the funiculus from dissected UP and immediately frozen in liquid nitrogen. To minimize biological variation 20 pistils were collected from a minimum of 10 plants and for ovule isolation 50 pistils were used from about 30 plants to isolate approximately 1500 ovules for each replicate experiment.

Project description:The maternal-zygotic transition (MZT) describes the developmental reprogramming of gene expression marked by the degradation of maternally supplied gene products and activation of the zygotic genome. While the timing and duration of the MZT vary among taxa, little is known about early-stage transcriptional dynamics in the non-bilaterian phylum Ctenophora. We sought to better understand the extent of maternal mRNA loading and subsequent differential transcript abundance during the earliest stages of development by performing comprehensive RNA-sequencing-based analyses of mRNA abundance in single- and eight-cell stage embryos in the lobate ctenophore Mnemiopsis leidyi. We found 1,908 contigs with significant differential abundance between single- and eight-cell stages, of which 1,208 contigs were more abundant at the single-cell stage and 700 contigs were more abundant at the eight-cell stage. Of the differentially abundant contigs, 267 were exclusively present in the eight-cell samples, providing strong evidence that both the MZT and zygotic genome activation (ZGA) have commenced by the eight-cell stage. Many highly abundant transcripts encode genes involved in molecular mechanisms critical to the MZT, such as maternal transcript degradation, serine/threonine kinase activity, and chromatin remodeling. Our results suggest that chromosomal restructuring, which is critical to ZGA and the initiation of transcriptional regulation necessary for normal development, begins by the third cleavage within 1.5 hr post-fertilization in M. leidyi.

Project description:Chromatin remodeling is essential for epigenome reprogramming after fertilization. However, the underlying mechanisms of chromatin remodeling remain to be explored. Here, we investigated the dynamic changes in nucleosome occupancy and positioning in pronucleus-stage zygotes using low-input MNase-seq. We observed distinct features of inheritance and reconstruction of nucleosome position in both male and female genomes. Genome-wide de novo nucleosome occupancy in the paternal genome was observed as early as 1 hour after the injection of sperm. The nucleosome positioning pattern was continually rebuilt to form nucleosome depletion regions (NDRs) at promoters and transcription factor (TF) binding sites. NDRs formed more quickly on the promoters of genes involved in zygotic genome activation (ZGA), and their formation is closely connected with histone acetylation, but not transcription elongation or DNA replication. Importantly, we found that NDR establishment on the binding motifs of specific TFs might be associated with their potential pioneer functions in ZGA. Further investigations suggested that the predicted factors MLX and RFX1 played important roles in regulating minor and major ZGA, respectively. Our data not only elucidate the nucleosome positioning dynamics in both male and female pronuclei following fertilization, but also provide an efficient method for identifying key transcription regulators during development.

Project description:Sturgeons, producers of black caviar, are one of the most valuable wildlife commodities on earth (Pikitch et al., 2005). They appeared approximately 200 million years ago, and are known as living fossils (Bemis et al., 1997). Sturgeon populations dramatically declined as a result of overfishing, poaching and habitat destruction (Birstein, 1993; Billard and Lecointre, 2001; Vidotto et al., 2013). International Union for Conservation of Nature and Natural Resources (IUCN) classified over 85% of sturgeon species as at risk of extinction, more than any other group of species. Therefore, artificial reproduction techniques have been developed for sturgeons to meet the demands of aquaculture and restocking programs. Basic knowledge regarding biology of reproduction such as egg activation and fertilization can help improving the efficiency of artificial reproduction. Fertilization happens when gametes, spermatozoon and egg, are fused together. Egg activation refers to a series of morphological and molecular changes that occur in the egg during and after fertilization. Egg activation is believed to prevent polyspermy, and may also establish a micro-environment to support embryo development (Wong and Wessel, 2006; Niksirat et al., 2015a). Although, earlier researchers have illustrated egg structure and its morphological changes during egg fertilization and activation in sturgeons (Cherr and Clark, 1982, 1985a; Linhart and Kudo, 1997; Debus et al., 2008; Zelazowska, 2010), there is still a lack of molecular knowledge to improve our understanding of this stage of reproduction in these animals. Eggs of sturgeon are released to aqueous environment, where they are fertilized, activated and develop an adhesive layer after contact with freshwater (Cherr and Clark, 1984; Vorobeva and Markov, 1999). Although, egg stickiness is necessary for eggs in nature to help them find a stable position by attaching to substrates such as gravel and stone and increase chance of survival until hatching (Riehl and Patzner, 1998), but can cause high rate of mortality during artificial incubation as a result of attachment of eggs together and subsequent suffocation in limited space of incubators. Using clay suspension in water as an activation medium has been proven to be effective to block egg stickiness in sturgeon eggs (Dettlaff et al., 1993). In recent years, label-free protein quantification techniques have been developed based on the presumption of linear proportionality between peptide mass peak signal intensity and concentration of a given peptide. This approach avoids the limitations and multiple preparation steps of methods such as those based on two-dimensional gel electrophoresis (Niksirat et al., 2015b). The aim of present study was to identify and quantify proteome changes of sterlet eggs during activation in different activation media, water and clay suspension, using label-free protein quantification technique.

Project description:RNA transcripts are distributed non-uniformly in the oocytes of many animals, such that newly-divided embryo cells (blastomeres) inherit distinct transcriptomes following fertilization. In animals such as the frog, Xenopus laevis, programmed transcript regionalization directs early embryonic axis formation and is essential for normal development. However, it is unknown whether such transcriptome asymmetry directs embryogenesis in mammals, or indeed, whether it occurs at all. We here address this by transcript profiling of matching sub-cellular structures and single cells in mouse oocytes and early embryos and analytical strategies exploiting the paired data structure. Spindle samples contained a set of transcripts that was distinguishable from that of the unfertilized metaphase II (mII) oocytes from which each spindle was microsurgically dissected. Immediately following fertilization, cytokinesis produces a 1-cell embryo (zygote) and associated spindle-enriched second polar body (Pb2) whose transcript profiles also differed one from the other, partially reflecting the enrichment of spindle-associated transcripts. Non-uniform transcript distribution within zygotes did not lead to programmed transcriptome asymmetry between the blastomeres of nascent two-cell embryos, or between the second mitotic products of 3-cell embryos. These findings suggest that mammalian oocytes and zygotes exhibit transcript regionalization without subsequent transcriptome asymmetries between respective early mitotic products. This contrasts the situation in Xenopus and places constraints on the ability of maternal transcriptomic prepatterning to prescribe early mammalian development.

Project description:Gene expression throughout the reproductive process in rice (Oryza sativa) beginning with primordia development through pollination/fertilization to zygote formation was analyzed. We analyzed 25 stages/organs of rice reproductive development including early microsporogenesis stages with 57,381 probe sets, and identified around 26,000 expressed probe sets in each stage. Fine dissection of 25 reproductive stages/organs combined with detailed microarray profiling revealed dramatic, coordinated and finely tuned changes in gene expression. Decrease of expressed genes in the pollen maturation process was observed in a similar way with Arabidopsis and maize. An almost equal number of ab initio predicted genes and cloned genes appeared or disappeared coordinated with developmental stage progression. A large number of organ-/stage-specific genes were identified; notably 2,593 probe sets for developing anther, including 932 probe sets corresponding to ab initio predicted genes. Analysis of cell cycle-related genes revealed that several CDKs, cyclins and components of SCF E3 ubiquitin ligase complexes were expressed specifically in reproductive organs. Cell wall biosynthesis or degradation protein genes and transcription factor genes expressed specifically in reproductive stages were also newly identified. Rice genes homologous to reproduction-related genes in other plants showed expression profiles both consistent and inconsistent with their predicted functions. The rice reproductive expression atlas is likely to be the deepest and most comprehensive dataset available, indispensable for unraveling functions of many specific genes in plant reproductive processes that have not yet been thoroughly analyzed.
