Project description:Plant reproduction depends on the concerted activation of many genes to assure the correct communication between pollen and pistil. Here we queried the whole transcriptome of Arabidopsis thaliana in order to identify genes with specific reproductive functions. We used the ATH1 whole genome array to profile wild-type unpollinated pistils and unfertilized ovules in comparison with the expression profile of pistils 0.5, 3.5 and 8.0 hours after pollination KEYWORDS: time course Flowers at the developmental stage 12c were emasculated 24 hours before pollination. Pistils were collected at 0, 0.5, 3.5 and 8 Hours After Pollination (HAP) and immediately frozen in liquid nitrogen. Unfertilized ovules were collected by the funiculus from dissected UP and immediately frozen in liquid nitrogen. To minimize biological variation 20 pistils were collected from a minimum of 10 plants and for ovule isolation 50 pistils were used from about 30 plants to isolate approximately 1500 ovules for each replicate experiment.

Project description:Gene expression throughout the reproductive process in rice (Oryza sativa) beginning with primordia development through pollination/fertilization to zygote formation was analyzed. We analyzed 25 stages/organs of rice reproductive development including early microsporogenesis stages with 57,381 probe sets, and identified around 26,000 expressed probe sets in each stage. Fine dissection of 25 reproductive stages/organs combined with detailed microarray profiling revealed dramatic, coordinated and finely tuned changes in gene expression. Decrease of expressed genes in the pollen maturation process was observed in a similar way with Arabidopsis and maize. An almost equal number of ab initio predicted genes and cloned genes appeared or disappeared coordinated with developmental stage progression. A large number of organ-/stage-specific genes were identified; notably 2,593 probe sets for developing anther, including 932 probe sets corresponding to ab initio predicted genes. Analysis of cell cycle-related genes revealed that several CDKs, cyclins and components of SCF E3 ubiquitin ligase complexes were expressed specifically in reproductive organs. Cell wall biosynthesis or degradation protein genes and transcription factor genes expressed specifically in reproductive stages were also newly identified. Rice genes homologous to reproduction-related genes in other plants showed expression profiles both consistent and inconsistent with their predicted functions. The rice reproductive expression atlas is likely to be the deepest and most comprehensive dataset available, indispensable for unraveling functions of many specific genes in plant reproductive processes that have not yet been thoroughly analyzed. Project description:To elucidate molecular networks regulating important aspects of parasympathetic neuronal development, a genome-wide expression analysis was performed during multiple stages of avian ciliary ganglion (CG) development. The transcriptome data showed a well-defined sequence of events, starting from neuronal migration via neuronal fate cell determination, synaptic transmission, regulation of synaptic plasticity to growth factor associated signaling. Focusing on cell death-related changes in the transcriptome, we could characterize a series of events that starts with the activation of neuronal apoptotic processes at E7 via the cell death execution phase at E8 and E9 and ends with apoptotic cell clearance at E14. Moreover, we detected a transient up-regulation of the transcription factors TP53 and RARB that was linked to cell death. The expression of BID, a p53 target, was also found to be dynamically regulated. Using a virus-based RNAi knockdown approach, BID expression was shown to be crucial for the execution of ontogenetic programmed cell death (PCD). Therefore, this study for the first time provides a comprehensive analysis of CG neuron development on the transcriptome level, revealing a temporally well-controlled expression of genes regulating ontogenetic PCD, with BID being one of the most dynamically regulated genes during the cell death phase. The effect of BID silencing in vivo suggests an essential role of BID expression in neuronal development.

Project description:An in-depth N-glycoproteomic analysis of human blood plasma was achieved by the combination of a top 14-High Abundant Protein (HAP) depletion step and protein fractionation via a GLEFrEE system. The sample preparation workflow included a tryptic digestion and glycopeptide enrichment, followed by an intact N-glycopeptide LC-MS/MS-based analysis, established by us. Two MS/MS acquisitions were applied using different fragmentation energies HCD.step and HCD.low (HCD: Higher Energy Collision Dissociation).
A proteomic analysis was conducted, to assess the gain in the identification of middle- and low-abundant proteins. The protein search was applied on the three stages of the workflow: 1) untreated blood plasma, 2) top 14-HAP depleted sample, and 3) top 14-HAP depleted and GELFrEE fractionated sample. An N-glycoproteomic analysis was performed on the HCD.low and HCD.step raw data from the top 14-HAP depleted and GELFrEE fractionated sample (search engine Byonic v4.2.10). No FDR cuts nor decoys search was applied and manual validation was conducted instead. After the validation, we achieved the identification of 1929 N-glycopeptides, 942 N-glycosylation sites, and 805 glycoproteins.
