Project description:Background: Amino acids, especially leucine, are particularly effective in promoting protein synthesis. Leucine is known to increase the rate of protein synthesis in skeletal muscle through the mechanistic target of rapamycin complex 1-dependent, as well as -independent, signaling pathways. However, the overall translation program is poorly defined, and it is unknown how the activation of these pathways differentially controls the translation of specific mRNAs.Objective: Ribosome profiling and RNA sequencing were used to precisely define the translational program activated by an acute oral dose of leucine.Methods: Adult male C57BL/6 mice were deprived of food overnight before the delivery of an acute dose of l-leucine (9.4 mg) (n = 6) or vehicle (n = 5) and tissues collected 30 min later. Ribosome footprints and total RNA were isolated and subjected to deep sequencing. Changes in gene-specific mRNA abundance and ribosome occupancy were determined between the leucine-treated and control groups by aligning sequence reads to Reference Sequence database mRNAs and applying statistical features of the Bioconductor package edgeR.Results: Our data revealed mRNA features that confer translational control of skeletal muscle mRNAs in response to an acute dose of leucine. The subset of skeletal muscle mRNAs that are activated consists largely of terminal oligopyrimidine mRNAs (false discovery rate: <0.05), whereas those with reduced translation had 5' untranslated regions with increased length. Only the small nuclear RNAs, which are required for ribosome biogenesis, were significantly altered in RNA abundance. The inferred functional translational program activated by dietary leucine includes increased protein synthesis capacity and energy metabolism, upregulation of sarcomere-binding proteins, modulation of circadian rhythm, and suppression of select immune components.Conclusions: These results clarify the translation program acutely stimulated by leucine in mouse skeletal muscle and establish new methodologies for use in future studies of skeletal muscle disease or aging and further examination of downstream effects of leucine on gene expression.

Project description:Roberts syndrome (RBS) is a human developmental disorder caused by mutations in the cohesin acetyltransferase ESCO2. We previously reported that mTORC1 was inhibited and overall translation was reduced in RBS cells. Treatment of RBS cells with L-leucine partially rescued mTOR function and protein synthesis, correlating with increased cell division. In this study, we use RBS as a model for mTOR inhibition and analyze transcription and translation with ribosome profiling to determine genome-wide effects of L-leucine. The translational efficiency of many genes is increased with Lleucine in RBS cells including genes involved in ribosome biogenesis, translation, and mitochondrial function. snoRNAs are strongly upregulated in RBS cells, but decreased with L-leucine. Imprinted genes, including H19 and GTL2, are differentially expressed in RBS cells consistent with contribution to mTORC1 control. This study reveals dramatic effects of L-leucine stimulation of mTORC1 and supports that ESCO2 function is required for normal gene expression and translation. 42 samples of human fibroblast cell lines with various genotypes (wt, corrected, and esco2 mutants) are treated with l-leucine or d-leucine (control) for 3 or 24 hours. Biological replicates are present.

Project description:Purpose: The goals of this study are to investigate the effects of Phloretin (PHL) on the changes of genes in rat mPFC tissues between Vehicle group, CMS group, and CMS+PHL group. Methods: Vehicle group: Rats received vehicle by oral gavage for 2 weeks, and then were left undisturbed for 3 weeks except for necessary procedures, including handling and routine cleaning for 3 weeks. CMS group: Rats received vehicle by oral gavage for 2 weeks, and then were subjected to eight different stressors for 3 weeks in a random order, including foot shock, water deprivation, cold water swimming, food deprivation, restraint, clip tail, light/dark cycle reversal, and cage tilt. CMS+PHL group: Rats were pre-treated with 20 mg/kg. Phloretin for 2 weeks, and then exposed to above eight stressors randomly together with 20 mg/kg Phloretin for 3 weeks. In each group, we collected mPFC tissues from 3 rats and total RNA was extracted. RNA integrity was assessed using the RNA Nano 6000 Assay Kit of the Bioanalyzer 2100 system. The clustering of the index-coded samples was performed on a cBot Cluster Generation System using TruSeq PE Cluster Kit v3-cBot-HS (Illumina) according to the manufacturer’s instructions. After cluster generation, the library preparations were sequenced on an Illumina Novaseq platform and 150 bp paired-end reads were generated. Results: We found that Phloretin treatment changed some gene expression, especially in neuronal plasticity, compared with CMS group.

Project description:Aim: We investigated the effect of acute and chronic glucocorticoid exposure on the hepatic transcriptome and its dependency on active androgen signaling. Methods: Adult male mice were used in the experiments. For the chronic exposure, mice were implanted with CORT (20mg) or vehicle pellets and administered ENZA (40mg/kg/day) or solvent via oral gavage. For the acute exposure, mice were pre-treated with ENZA (40mg/kg/day) or solvent every 12 hours for 24 hours via oral gavage and subsequently subcutaneously injected with 3mg/kg CORT or vehicle. Livers of all animals were dissected after 3 hours and snap-frozen. Next, total RNA was isolated and send for 100bp paired-end sequencing by BGI.

Project description:Human HCC cell line, MHCC-97L, was subcutaneously injected to BALB/c nude mice. Two weeks post injection, mice were randomised to receive vehicle or PIM447 (60mg/kg) by oral gavage three times a week for two weeks. Total RNA was extracted from the tumor xenograft (Vehicle, n=2; PIM447, n=2) and subjected to RNA sequencing. Expression profiling of the tumors between vehicle control and PIM447 treated groups was compared.
