Project description:RNA-Seq analysis using WA-treated 22Rv1 human prostate cancer cells revealed upregulation and downregulation of 6993 and 6607 genes, respectively when compared to the vehicle-treated control. The pathways with significantly upregulated gene expression following WA treatment included mitogen-activated protein kinases, focal adhesion, endocytosis, and autophagy as revealed by KEGG and gene ontology analyses. WA treatment also resulted in downregulation of genes associated with metabolic pathways, oxidative phosphorylation, tricarboxylic acid cycle, cell cycle, and base excision repair. This study identifies novel mechanistic targets of WA in prostate cancer.

Project description:In 15 patients with rheumatoid arthritis the baseline expression (t=0) of type I IFN-regulated genes was determined in peripheral blood cells (PAXgene) using cDNA-microarrays and compared to levels one month after (t=1) anti-TNF treatment (infliximab). Therefore, we used 43K cDNA microarrays from the Stanford Functional Genomics Facility (http://microarray.org/sfgf/) printed on aminosilane-coated slides containing ~20.000 unique genes. Only one batch of arrays was used for all experiments. First DNA spots were UV-cross linked to the slide using 150-300 mJoules. Sample preparation and microarray hybridization were performed as described previously (1,2). Project description:Abstract The peptide bond is the defining feature of proteins, it co ntrols their structure by enforcing planarity and governs their chemistry by abolishing nucleophili city. This behaviour results from the delocalisation of the lone pair of electrons on the nitrogen atom into the adjacent carbonyl bond. Methylating an amide bond by conventional chemistry usually requires a metal to generate the amide anion. The OphA enzyme methyla tes amide bonds at pH 7 in water using S-adenosyl methionine (SAM) as co-factor. The st ructure of OphA reveals a complex catenane arrangement in which the substrate i s clamped adjacent to SAM. Site directed mutants have identified the key catalytic residue s. A mechanism in which conjugation of the peptide bond is disrupted by van der Waals in teractions between SAM and the amide nitrogen is proposed and tested. The methylation of amides is of particular interest as it greatly enhances the cell permeability of peptides.
