Efficient Parsing and Quantification of Native Mass Spectrometer Files with RawQuant

Project description:Effective analysis of protein samples by mass spectrometry (MS) instrumentation requires careful selection and optimization of a range experimental parameters. As the output from the primary detection device, the ‘raw’ MS data file can be used to gauge the success of a given sample analysis. However, the closed-source nature of the standard raw MS file can complicate effective parsing of the data contained within. To overcome this challenge, the RawQuant tool was developed to enable parsing of raw MS files to yield meta and scan data in an openly readable text format. RawQuant can be commanded to export user-friendly files containing MS1, MS2, and MS3 meta data, as well as matrices of quantification values based on isobaric tagging approaches. In this study, RawQuant is demonstrated through application in a combination of scenarios: 1. Re-analysis of shotgun proteomics data aimed at identification of the human proteome, 2. Re-analysis of experiments utilizing isobaric tagging for whole-proteome quantification, 3. Analysis of a novel bacterial proteome and synthetic peptide mixture for assessing quantification accuracy when using isobaric tags. Together, these analyses successfully demonstrate RawQuant for the efficient parsing and quantification of data from raw MS files acquired in a range common proteomics experiments. In addition, the individual analyses using RawQuant highlights parametric considerations in the different experimental sets, and suggests targetable areas to improve depth of coverage in identification-focused studies, and quantification accuracy when using isobaric tags.

Polymer-coated gold nanoparticles target Age-Associated B cells in vivo

Project description:Engineered gold nanoparticles (GNPs) have become a useful tool in various therapeutic and diagnostic applications. Uncertainty remains regarding possible impacts of GNPs to the immune system. In this regard, we investigated the interactions of polymer-coated GNPs with B cells and their functions in mice as they constitute a crucial part of the immune system and represent a potential target for systemically administered GNPs. Surprisingly, we observed that polymer-coated GNPs mainly interact with the recently identified subpopulation of B lymphocytes named Age-associated B cells (ABCs). Importantly, we also showed that GNPs did not affect the percentages of other B cell populations in different organs. Furthermore, GNPs did not activate B cell innate-like immune responses in any of the tested conditions, nor did they impair adaptive B cell responses in immunized mice. Together, these data provide an important contribution to otherwise limited knowledge about GNP interference with B cell immune function, and demonstrate that GNPs represent a safe tool to target ABCs in vivo for various potential applications.

SCX_MS raw files and RP_MS raw files

Project description:A novel one-dimensional on-line pH gradient-eluted strong cation exchange (SCX)-nano-ESI-MS/MS method was developed for protein identification and tested with mixture of six standard proteins, total lysate of HuH7 and N2a cells, as well as membrane fraction of N2a cells. This method utilized an on-line nano-flow SCX column in a nano-LC system coupled with a nano-electrospray high-resolution mass spectrometer. Protein digests were separated on a nano-flow SCX column with a pH gradient and directly introduced into a mass spectrometer through nano-electrospray ionization. SCXLC-MS/MS showed identification capability for higher proportion of basic peptides compared to RPLC-MS/MS method, especially for histidine-containing peptides. Our SCXLC-MS/MS method is an excellent alternative method to the RPLC-MS/MS method for analysis of standard proteins, total cell and membrane proteomes.
