Survival of hypoxia-induced dormancy is not a common feature of all strains of the Mycobacterium tuberculosis complex II

Project description:While persistence in a dormant state is crucial for the life cycle of Mycobacterium tuberculosis, no investigation regarding dormancy survival of different strains across different lineages was performed so far. We analyzed responses to oxygen starvation and recovery in terms of growth, metabolism and transcription. All different strains belonging to the (Euro-American) lineage (L4) showed similar survival and resuscitation characteristics. Different clinical isolates from the Beijing (L2) , East African-Indian (L3), and Delhi/Central Asian (L1) did not survive oxygen starvation. We show that dormancy survival is lineage-dependent. Recovery from O2 starvation was observed in Euro-American (L4) but no other used strains (L1, L2, L3). Thus, resuscitation from dormancy after oxygen starvation is not a general feature of all M. tuberculosis strains as thought before. Our findings are of key importance to understand infection dynamics of non-Euro American vs Euro American strains and to develop drugs targeting the dormant state.

Fizzy: feature subset selection for metagenomics.

Project description:Some of the current software tools for comparative metagenomics provide ecologists with the ability to investigate and explore bacterial communities using ?- & ?-diversity. Feature subset selection--a sub-field of machine learning--can also provide a unique insight into the differences between metagenomic or 16S phenotypes. In particular, feature subset selection methods can obtain the operational taxonomic units (OTUs), or functional features, that have a high-level of influence on the condition being studied. For example, in a previous study we have used information-theoretic feature selection to understand the differences between protein family abundances that best discriminate between age groups in the human gut microbiome.We have developed a new Python command line tool, which is compatible with the widely adopted BIOM format, for microbial ecologists that implements information-theoretic subset selection methods for biological data formats. We demonstrate the software tools capabilities on publicly available datasets.We have made the software implementation of Fizzy available to the public under the GNU GPL license. The standalone implementation can be found at http://github.com/EESI/Fizzy.

Untargeted metabolomics workshop report: quality control considerations from sample preparation to data analysis

Project description:The Metabolomics workshop on experimental and data analysis training for untargeted metabolomics was hosted by the Proteomics Society of India in December 2019. The Workshop included six tutorial lectures and hands-on data analysis training sessions presented by seven speakers. The tutorials and hands-on data analysis sessions focused on workflows for liquid chromatography-mass spectrometry (LC-MS) based on untargeted metabolomics. We review here three main topics from the workshop which were uniquely identified as bottlenecks for new researchers: a) experimental design, b) quality controls during sample preparation and instrumental analysis and c) data quality evaluation. Our objective here is to present common challenges faced by novice researchers and present possible guidelines and resources to address them. We provide resources and good practices for researchers who are at the initial stage of setting up metabolomics workflows in their labs. Estimation of Discriminative Feature Subset Using Community Modularity.

Project description:Feature selection (FS) is an important preprocessing step in machine learning and data mining. In this paper, a new feature subset evaluation method is proposed by constructing a sample graph (SG) in different k-features and applying community modularity to select highly informative features as a group. However, these features may not be relevant as an individual. Furthermore, relevant in-dependency rather than irrelevant redundancy among the selected features is effectively measured with the community modularity Q value of the sample graph in the k-features. An efficient FS method called k-features sample graph feature selection is presented. A key property of this approach is that the discriminative cues of a feature subset with the maximum relevant in-dependency among features can be accurately determined. This community modularity-based method is then verified with the theory of k-means cluster. Compared with other state-of-the-art methods, the proposed approach is more effective, as verified by the results of several experiments.
