Comparative genomics of Collimonas bacteria

Project description:Collimonas is a genus of soil bacteria which comprises three recognized species: C. fungivorans, C. pratensis and C. arenae. The bacteria belonging to this genus share the ability to lyse chitin (chitinolysis) and feed on living fungal hyphae (mycophagy), but they differ in colony morphology, physiological properties and antifungal activity. In order to gain a better insight into the genetic background underlying this phenotypic variability of collimonads, we investigated the variability in the genomic content of five strains representing the three formally recognized Collimonas species. The genomic content of four test strains was hybridized on an array representing the reference strain C. fungivorans Ter331.

Project description:Background: - Some bacteria found in the large and small intestines help keep people healthy and aid digestion. They may also affect a person s risk of developing cancer. Researchers want to study the relationship between intestinal bacteria and breast cancer risk factors. They can do this by looking at stool and urine samples from postmenopausal women. Objectives: - To study intestinal bacteria and its relationship to urine-based markers of breast cancer risk in women. Eligibility: - Women between 55 and 69 years of age with a recent mammogram that showed no signs of cancer. Design: * Participants will be screened with a medical history and basic health questionnaire. * At home, participants will complete questionnaires about cancer risk factors and food consumption. * Participants will also collect urine and stool samples. They will send the samples to the designated labs for study. * No treatment will be provided as part of this protocol.

Transcription profiling of Dictyostelium discoideum grown for a short time or exponentially on axenic culture medium or bacteria

Project description:Dictyostelium amoebae feed on bacteria, which are taken up by phagocytosis. Using DNA microarrays we have investigated gene expression during phagocytosis of Dictyostelium cells incubated with Escherichia coli. The gene expression profiles of cells incubated for a short time with bacteria were compared with cells either exposed to axenic culture medium or exponentially growing on bacteria. Transcriptional changes during exponential growth either in axenic medium or on bacteria were also compared, in order to identify genes differentially expressed during growth on bacteria. We recognized 443 and 59 genes, which are differentially regulated by phagocytosis or growth on bacteria, respectively, and 102 genes, which are common to both processes. Roughly one third of the genes is up- and two third down-regulated compared to growth in axenic medium. Functional annotation of differentially regulated genes revealed that phagocytosis induces profound changes in carbohydrate, aminoacid and lipid metabolism, in the translation machinery and in cytoskeletal components. Among the up-regulated genes are genes encoding proteins involved in transcription and translation, sterol metabolism and mitochondrial biogenesis. Very few changes were detected in genes required for endocytosis and intracellular traffic, suggesting that the intracellular traffic machinery is mostly in common between phagocytosis and pinocytosis. A few putative receptor or adhesion proteins and components of signal transduction have been identified, which could be involved in regulating phagocytosis.

Transcriptional responses of Dictyostelium discoideum exposed to different classes of bacteria

Project description:Dictyostelium discoideum amoebae feed by ingesting bacteria, then killing them in phagosomes. Ingestion and killing of different bacteria have been shown to rely on largely different molecular mechanisms. One would thus expect that D. discoideum adapts its ingestion and killing machinery when encountering different bacteria. In this study, we investigated by RNA sequencing if and how D. discoideum amoebae respond to the presence of different bacteria by modifying their gene expression patterns. Each bacterial species analyzed induced a specific modification of the transcriptome. Bacteria such as Bacillus subtilis, Klebsiella pneumoniae, or Mycobacterium marinum induced a specific and different transcriptional response, while Micrococcus luteus did not trigger a significant gene regulation. Although folate has been proposed to be one of the key molecules secreted by bacteria and recognized by hunting amoebae, it elicited a very specific and restricted transcriptional signature, distinct from that triggered by any bacteria analyzed here. Our results indicate that D. discoideum amoebae respond in a highly specific, almost non-overlapping manner to different species of bacteria. We additionally identify specific sets of genes that can be used as reporters of the response of D. discoideum to different bacteria.

The composition of the bacteria found in liver, spleen, oral cavity and fecal samples of mice subjected to an experimental periodontitis model

Project description:Periodontitis patients often develop bacteremia, but there has been little evidence showing that oral bacteria translocate into other organs. We found that bacterial colony formation occurs in a culture of liver and spleen cells of periodontitis-induced mice, and the bacterial species detected in the liver and spleen were found in the oral cavity as well, but not in fecal samples, indicating systemic dissemination of oral bacteria during the breakdown of the oral barrier.

Mapping PT modifications in bacteria

Project description:One microbial organism always contains multiple DNA modification systems as defense strategies or epigenetic controls. Here, we describe crosstalk between two distinct DNA modifications with different target sequence motif: DNA phosphorothioation (PT, GPSAAC/GPSTTC by DndACDE proteins) and N6-methyl-adenine methylation (m6A, G6mATC by Dam protein). By using a newly developed DNA modification sequencing method PT nick-seq, we found that half of PT modifications change from GAAC/GTTC to GATC sites after bacteria have lost Dam.
