GNPS - Exometabolomics for Tepidiforma spp. grown on R2A broth

ABSTRACT: For improving our understanding of the metabolic capacity of the bacterial genus Tepidiforma, quantitative exometabolomics was performed using liquid chromatography coupled with tandem mass spectrometry (LC-MS/MS) on pure cultures of two novel Tepidiforma species grown on R2A broth. Experimental samples were compared to sterile controls of the growth medium, either stored at 4 degrees C in the dark or incubated along with the culture tubes to account for thermal degradation of medium components. This dataset contains LC-MS/MS spectra of the sample filtrates.

Glucose Brassinosteroid Microarray Dark Grown Seedling

Project description:imbibed Col-0 seeds were sown on ? X MS medium supplemented with 0.8% agar and 1% sucrose. The plates were first exposed to continuous light for 12 h to stimulate germination and then wrapped with two layers of aluminum foil and placed in the growth chamber for 5 d. Once the plant material was uniformly germinated, the experimental conditions were applied. 5-d-old, dark-grown seedlings were washed seven times with sterile water followed by a wash with ? X MS liquid medium without sucrose to remove residual exogenous sugar and the plant material was kept in ? X MS liquid without sucrose in the dark for all subsequent steps. Cultures were shaken at 140 rpm at 22 C for 24 h and then treated with ? X MS without glucose or ½ X MS supplemented with BR (100 nM), glucose (3%), or glucose (3%) + BR (100 nM) for 3 h. Seedlings were harvested after 3h and preceded for RNA isolation and microarray analysis.

The interaction between glucose and cytokinin signal transduction pathway in Arabidopsis thaliana

Project description:Columbia (Col) seeds were sown on half-strength Murashige and Skoog (MS) medium, supplemented with 1% sucrose and 0.8% agar and grown vertically in culture room conditions. The 5-d-old homogenous seedlings were washed five times with sterile water and lastly with liquid half strength MS medium without sugar to remove residual exogenous sugar. In order to deplete internal sugars seedlings were grown in sugar free liquid half strength MS medium for 24 h in dark. Thereafter, the seedlings were treated with half-strength MS medium containing 0% G, 0% G + 1 uM BAP, 3% G, and 3% G + 1 uM BAP for 3 h in dark. RNA was extracted and microarray analysis was performed. Please note: G stands for glucose and BAP stands for 6-Benzylaminopurine (cytokinin)

Transcription profiling of Arabidopsis dark grown seedlings response to 6h-long treatment with 90 mM sucrose

Project description:Dark grown Arabidopsis seedlings (Columbia gl1) were grown in the dark at 23Â°C for 4 days before adding 90 mM sucrose for 6h. Experiment Overall Design: Arabidopsis thaliana ecotype Columbia glabra (gl1-1) was used in this study. Seeds were sterilized with diluted bleach (10 min incubation in 1.7% sodium hypochlorite, rinsing and washing thoroughly in sterile water), and incubated in 2.5 ml liquid growing medium [Murashige-Skoog (MS) half strength solution] in 6-well plates (fully aerobic, with shaking). Plates were incubated in the darkness at 4Â°C for 2 days and finally transferred to 23Â°C for 4 days before the sugar treatments (with 90 mM sucrose, lasting 6h). Two independent, replicated experiments were performed for sucrose treatments. Each independent experiment consisted of four replicated seedlings cultures, pooled after RNA extraction. Project description:Microarray experiments were performed on the roots and leaves samples seperately using custom based Nimblegen platform (12plex). This is a time-course study. The plants were grown in controlled growth chamber condiditons. The seeds were sown in sterile petri plates with modified half-strength MS agar medium. The seedlings were then aseptically transferred into sterile polycarbonate container with half-strength MS liquid medium. Seedlings were grown for 2 weeks in an incubator set at 25 oC with constant light and subjected to dehydration for 20min, 40min, 1hr, 2hrs, and 4hrs.

Candida albicans DOPA-grown cells

Project description:The fungal pathogen Candida albicans produces dark-pigmented melanin when grown in a basal medium containing 1 mM l-DOPA as melanin substrate. In the widely used C. albicans strain SC5314, melanin appeared after 3-4 days of incubation in l-DOPA medium. The experiment was designed to reveal cadidate genes associated with melanin biosynthesis by expression profiling at different times of growth with and without L-DOPA added to the medium. Expression profiling of C. albicans revealed very few genes significantly up- or down-regulated by growth in l-DOPA.
