GNPS - Metabolomic approach based on mass spectrometry in plant leaf extracts of Sarcostema glaucum

ABSTRACT: This study focuses on the application of an untargeted metabolomic approach, using mass spectrometry, to investigate potential metabolites present in Sarcostema glaucum leaf extracts. These extracts are obtained with three different solvents (acquous, 50% methanol, and 96% methanol), with the objective of identifying compounds with potential insecticidal activity.

Metabolic fingerprinting of different populations of Phyllanthus niruri L. from Punjab using electrospray ionization mass spectrometry (ESI–MS)

Project description:There is growing interest of healthcare and food industry in ingredients of plant origin as they are potent sources of antioxidant, anti-inflammatory, antimicrobial and anticancer agents. In the present work different extracts of Phyllanthus niruri L. from various regions of Punjab were screened for their phenolic profiles and antioxidant properties. Crude extracts obtained by solid–liquid extraction with different solvents were tested for total anthocyanins, flavonoids, phenolic content, and free radical scavenging activity. Out of all the solvents used, methanol was regarded as best to be used for soxhlet extraction of plant metabolites, as it provided highest phenolic, flavonoid, antioxidant, and anthocyanin contents. Similarly, ESI–MS was employed to obtain mass profiles of phenolic and other metabolites present in various P. niruri populations. Out of 72 compounds detected, 51 are reported for the first time in P. niruri L. Similarly, different populations of P. niruri were discriminated through metabolic fingerprinting using ESI–MS.

Efficiency of the purification protocols on complex matrices: biofilm, mouse liver and soil

Project description:In gel-free experimental workflows, protein purification often starts with a precipitation stage using trichloroacetic acid (TCA). In presence of TCA, proteins precipitate in a stable molten globule state making the pellet difficultto solubilize in aqueous buffer for proteolytic digestion and MS analysis. In this context, the objective of this work was to study the suitability of a novel agent, ethanol/HCl, for the washing of TCA-precipitated proteins. This method optimized the recovery of proteins in aqueous buffer (50 to 96 %) while current organic solvents led to losses of material (up to 75 % of loss). Following a mechanistic study, the effect of ethanol/HCl on the conformation of TCA-precipitated proteins was investigated. It was shown that the reagent triggered the unfolding of TCA-stabilized molten globule into a reversible intermediate, characterized by a specific Raman signature, which favored protein subsequent resolubilization. Finally, the efficiency of ethanol/HCl for the washing of TCA-precipitated proteins extracted from biofilm, soil or mouse liver was demonstrated. Being versatile and simple, it could be of great interest to include an ethanol/HCl wash-step in mass spectrometry-based proteomics workflows to produce high-quality protein extracts.

The Study of Gene Expression Profiles of KG-1 Cells Treated with Antrodia Camphorata Extracts using cDNA microarray.

Project description:Antrodia Camphorata is well known in Taiwan as a folk medicinal fungus with anticancer and anti-inflammatory effects. In this study, we used a human acute myelogenous leukemia cell line, KG-1, as the experimental model and constructed a high-throughput gene screen integrated platform by using a combination of herbal identification, UV-VIS spectrophotometry, high performance liquid chromatography (HPLC), inductively coupled plasma mass spectrometry (ICPMS), and DNA microarray technology. Based on this science-based platform, we developed a practical quantitative method and also established an organic/inorganic chemical fingerprint for the herbal materials. In the mean while, the global gene expression patterns of the KG-1 cells treated with various A. camphorata mycelia extracts (water and methanol extracts) were compared. Furthermore, several possible biological responses and relevant marker gene would be identified by our high-throughput integrated platform. RNA-Seq of zebrafish embryos (96hpf) treated with different concentrations of Iopanoic acid against untreated control groups

Project description:In the present study transcriptome analysis was employed to investigate the early molecular responses to Iopanoic acid (CAS 96-83-3), a deiodinase inhibitor. Zebrafish embryos were exposed to Iopanoic acid according to OECD guidelines (OECD test No. 236). At the end of exposure time (96 hours), RNA was extracted from 10 embryos using a Macherey & Nagel RNA/protein extraction kit. The obtained RNA extracts were sequenced using Illumina NovaSeq 6000 system (Illumina Inc., San Diego, USA) and the obtained sequences went through bioinformatic analysis pipeline to Identify and count the detected gene sequences followed by differential gene expression analysis. Finally, potential thyroid disruption specific biomarker candidates were selected based on the differential expression patterns and the biological functions investigation of the detected differentially expressed genes (DEGs).
