GNPS - Daphnia dentifera - Metschnikowia bicuspidata host-pathogen system

ABSTRACT: The unexplained variation in susceptibility in several Daphnia species to multiple pathogens indicates that much remains to be learned about the Daphnia immune system. The goal of this experiment is to identify potentially important metabolites that contribute to the susceptibility or resistance of the host Daphnia dentifera to the fungal pathogen Metschnikowia bicuspidata. Untargeted LC-MS/MS acquisition was performed on a Vanquish Flex UHPLC system coupled to an Orbitrap Exploris 240 (Thermo Fisher Scientific, Bremen, Germany). Chromatographic separation was performed on a Kinetex 1.7 um 100 A pore size C18 reversed phase UHPLC column 150 x 2.1 mm (Phenomenex, Torrance, CA). Data acquired in positive mode.

Extending proteome coverage through an on-line 2D SCX-RP ultra-high pressure system

Project description:Ultra high pressure liquid chromatography (UHPLC) systems combined with state of the art mass spectrometers have pushed the limit of deep proteome sequencing to new heights making it possible to identify thousands of proteins in a single LC/MS experiment within a few hours. However, the relationship between gradient length and the number of proteins identified is not linear and as gradient time increases to several hours, performance gain diminishes. Proteome coverage can be extended using 2-dimensional chromatography, but traditionally this comes at the expense of sample losses and much longer analysis times. Here, we asked the question whether a fast and sensitive online 2D SCX-RP UHPLC-MS/MS workflow, could compete with the current 1D long gradient analysis, making total analysis time- versus proteome coverage and sample used as benchmark parameters. Our new automated 2D-LC/MS system is robust and easy to use, consisting of a homemade SCX column, a trap column and a 50 cm analytical EASY-Spray column. We benchmark the system using small amounts of a human cell lysate digest. The 2D SCX-RP UHPLC-MS/MS workflow allowed us to identify 56600 unique peptides and 5958 proteins in a total analysis time of just over 8 hours. On the same system a 1D RP UHPLC-MS/MS workflow gave only 22000 peptides and 4200 unique proteins in 6 hours analysis time, increases of 157% and 42% at the peptide and protein level, respectively. These and other data reported here reveal that with this fast online SCX-RP UHPLC-MS/MS workflow proteome coverage can be substantially extended without compromising too much analysis time and sample usage

Deep single-shot nanoLCMS proteome profiling with 1500 bar UHPLC system, long fully porous columns, and HRAM MS

Project description:This study demonstrates how the latest UHPLC (ultra-high-performance liquid chromatography) technology can be combined with high-resolution accurate-mass (HRAM) mass spectrometry (MS) and long columns packed with fully porous particles to improve bottom-up proteomics analysis with nano-flow liquid chromatography mass-spectrometry (nanoLCMS) methods. The increased back pressures from the UHPLC system enabled the use of 75 µm I.D. x 75 cm columns packed with 2 µm particles at a typical 300 nL/min flow rate as well as elevated and reduced flow rates. The constant pressure pump operation at 1500 bar reduced sample loading and column washing/equilibration stages and overall overhead time that maximizes MS utilization time. The versatility of flow rate optimization to balance the sensitivity, throughput with sample loading amount, and capability of using longer gradients contribute to a greater number of peptide and protein identifications for single-shot bottom-up proteomics experiments. The routine proteome profiling and precise quantification of >7,000 proteins with single-shot nanoLC-MS analysis open possibilities for large-scale discovery studies with deep dive into the protein level alterations.

Mutant IDH1 regulates the tumor-associated immune system in gliomas

Project description:Gliomas harboring mutations in isocitrate dehydrogenase 1/2 (IDH1/2) have the CpG island methylator phenotype (CIMP) and significantly longer patient survival time than wild-type IDH1/2 tumors. Although there are many factors underlying the differences in survival between these two tumor types, immune-related differences in cell content are potentially important contributors. In order to investigate the role of IDH mutations in immune response, we created a syngeneic pair mouse model for mutated IDH1 (mutIDH1) and wild-type IDH1 (wtIDH1) gliomas and demonstrated that muIDH1 mice showed many molecular and clinical similarities to muIDH1 human gliomas, including a 100-fold higher concentration of 2-hydroxygluratate (2-HG), longer survival time, and higher CpG methylation compared to wtIDH1. Also, we showed that IDH1 mutations caused downregulation of leukocyte chemotaxis, resulting in repression of the tumor-associated immune system. Given that significant infiltration of immune cells such as macrophages, microglia, monocytes, and neutrophils is linked to poor prognosis in many cancer types, these reduced immune infiltrates in muIDH1 glioma tumors may contribute in part to the differences in aggressiveness of the two glioma types.

Efficient strategies for microglia replacement in the central nervous system

Project description:Microglia are important immune cells in the central nervous system (CNS). Dysfunctions of gene-deficient microglia contribute to the development and progression of multiple CNS diseases. Microglia replacement by nonself cells has been proposed to treat microglia associated disorders. However, most of attempts are failed due to low replacement efficiencies, such as with the traditional bone marrow transplantation approach. In this study, we develop three efficient strategies for microglia replacement: microglia replacement by bone marrow transplantation (mrBMT), microglia replacement by peripheral blood (mrPB) and microglia replacement by microglia transplantation (mrMT). mrBMT and mrPB allow microglia-like cells to efficiently replace resident microglia in the whole CNS. On the other hand, mrMT achieves microglia replacement in brain regions of interest. In summary, the present study offers effective tactics for microglia replacement with diverse application scenarios, which potentially opens up a window on treating microglia-associated CNS disorders.

Oral Pathogen ‘Neutralizes’ the Human Innate Immune Defence

Project description:Our present findings show for the first time that the virulence factor PPAD protects the oral pathogen P. gingivalis against neutrophil insults at three distinct levels, namely phagocytosis, NETosis and CAMP activity. This identifies PPAD as a major agent in the evasion of human innate immunity, a view that is supported by studies from Potempa and co-workers showing PPAD-dependent citrullination of complement29. Why is this important? Every day, millions of people lose teeth due to periodontitis. This has a serious impact on their quality of life, not only for aesthetic reasons but much more so because tooth loss causes difficulties in eating and interferes with interpersonal communication. Yet, only few people realize that there is a major bacteriological component in periodontitis where our immune defences are breached with potentially serious implications, especially systemic and chronic diseases ranging from bacteraemia to rheumatoid arthritis.

Identifying genetic loci and spleen gene coexpression networks driving immunophenotypes in the BXD panel

Project description:The immune system plays a pivotal role in susceptibility to and progression of a variety of diseases. Due to its strong genetic basis, heritable differences in immune function may contribute to differential disease susceptibility between individuals. Genetic reference populations, such as the BXD (C57BL/6J X DBA/2J) panel of recombinant inbred (RI) mouse strains, provide a unique model through which to integrate baseline phenotypes in healthy individuals with heritable risk for disease because of the ability to combine data collected from these populations across multiple studies and time. We performed basic immunophenotyping (e.g. percentage of circulating B and T lymphocytes and CD4+ and CD8+ T cell subpopulations) in peripheral blood of healthy mice from 41 BXD RI strains to define the phenotypic variation in this model system and to characterize the genetic architecture that unlerlies these traits. Significant QTL models that explained the majority (50-77%) of phenotypic variance were derived for each trait and for the T:B cell and CD4+:CD8+ ratios. Combining QTL mapping with spleen gene expression data uncovered two quantitative trait transcripts (QTTs), Ptprk and Acp1, that which are candidates for heritable differences in the relative abundance of helper and cytotoxic T cells. These data will be valuable in extracting genetic correlates of the immune system in the BXD panel. In addition, they will be a useful resource in prospective, phenotype-driven model selection to test hypotheses about differential disease or environmental susceptibility between individuals with baseline differences in the composition of the immune system.
