Project description:This project includes water samples that were collected in West Maui, Hawaii, USA following the August 2023 wildfires. The majority of samples were collected along the shoreline, both inside and outside of the burn zone. A subset of samples were collected along an offshore transect. Another subset of samples were collected in or at the mouth of streams within the burn zone. All water samples consisted of 200 ml of water, pre-filtered with 0.2 um sterivex, run over Agilent HLB columns, and eluted with methanol.

Project description:In the present study, we studied microbial composition and metabolic activity in the euphotic zone of the South China Sea. 8 samples were collected and subjected to metaproteomic analysis. Our results suggested that mixotrophic phototrophs-driven NDL carbon fixation along with phytoplankton-driven NRL carbon fixation determined primary production in the oligotrophic ocean’s euphotic zone.

Project description:Lateral root branching in higher plants is promoted in regions locally contacting a source of water, and suppressed in regions exposed to low water availability. We found that developmental competence to respond to this environmental signal is limited to growing tissues. We profiled gene expression in regions of the maize primary root exposed to low and high water availability both within and outside of the zone of competence.

Project description:Gene expression changes between outside and inside of biofilms were investigated. The gene expression was compared between the outside and inside of the biofilms. At the same time, the gene expressions were also compared with exponential phase and stationary phase in planktonic cells. The gene expression analysis showed that the physiological activities were higher at the outside of the biofilms than those at the inside of the biofilms. The genes induced at the ouside of the biofilms included genes involved in the stress responses and adhesions. Keywords: different growth phase Affymetrix GeneChip E. coli Genome 2.0 Array was used to compare the gene expression among biofilms (outside and inside) and planktonic cells (exponential phase and stationary phase). All samples were grown in MOPS minimal media with 0.2% glucose at 37ºC. Biofilms were grown on glass surface in flow cells (1 x 4 x 40 mm), and samples were taken at 72 h. Planktonic cell were grown for 6 h (exponential phase) and 24 h (stationary phase). Experiments were repeated 3 times, which resulted in 3 replicates of 4 different samples.

Project description:The root system is a crucial determinant of plant growth potential because of its important functions, e.g., acquisition of water and nutrients, structural support, and interaction with symbiotic organisms. Elucidating the molecular mechanisms of root development and functions is therefore necessary for improving plant productivity, particularly for crop plants including rice. As an initial step towards developing a comprehensive understanding of the root system, we performed a large-scale transcriptome analysis of the rice root via a combined laser microdissection and microarray analysis approach. We performed comprehensive microarray analysis of a rice crown root using laser microdissection and collected a total of 13 samples (3 replicates for each sample except for one sample, 38 total microarray data) representing 8 different developmental stages along the longitudinal axis and 3 distinct tissue-types along the radial axis at 2 different developmental stages. The 8 developmental stages represent root cap, division zone, elongation zone and maturation zone_I, II, III, IV and V. The 3 tissue-types represent epidermis/exodermis/sclerenchyma, cortex, and endodermis/pericycle/stele. In the maturation zone_V, the cortex consisted largely of aerenchyma (non-living cells) and was not used for the microarray analysis.

Project description:To gain improved temporal, spatial and phylogenetic resolution of marine microbial communities, in this study we expanded the original prototype genome proxy array (an oligonucleotide microarray targeting marine microbial genome fragments and genomes), evaluated it against metagenomic sequencing, and applied it to time series samples from the Monterey Bay long term ecological research site. The expanded array targeted 268 microbial genotypes (vs. 14 in the original prototype) across much of the known diversity of cultured and uncultured marine microbes. The target abundances measured by the genome proxy array were highly correlated to pyrosequence-based abundances (linear regression R2 = 0.85-0.91, p<0.0001). Fifty-seven samples from ~4-years in Monterey Bay were examined with the array, spanning the photic zone (0m), the base of the surface mixed layer (30m), and the subphotic zone (200m). A significant portion of the expanded genome proxy array’s targets showed signal (95 out of 268 targets present in ≥ 1 sample). The multi-year community survey showed the consistent presence of a core group of common and abundant targeted taxa at each depth in Monterey Bay, higher variability among shallow than deep samples, and episodic occurrences of more transient marine genotypes. The abundance of the most dominant genotypes peaked after strong episodic upwelling events. The genome-proxy array’s ability to track populations of closely-related genotypes indicated population shifts within several abundant target taxa, with specific populations in some cases clustering by depth or oceanographic season. Although 51 cultivated organisms were targeted (representing 19% of the array) the majority of targets detected and of total target signal (85% and ~92%, respectively) were from uncultivated lineages, often those derived from Monterey Bay. The array provided cost-effective (~$15 per array, for construction and use) insights into the natural history of uncultivated lineages in the wild. Project description:Genome-wide transcriptional profiling shows that reducing gravity levels in the International Space Station (ISS) causes important alterations in Drosophila gene expression. However, simulation experiments on ground, without space constraints, show weaker effects than space environment. A global and integrative analysis using the M-bM-^@M-^\gene expression dynamics inspectorM-bM-^@M-^] (GEDI) self-organizing maps, reveals a subtle response of the transcriptome using different populations and microgravity and hypergravity simulation devices. These results suggest that, in addition to behavioural responses that can be detected also at the gene expression level, the transcriptome is finely tuned to normal gravity. The alteration of this constant parameter on Earth can have effects on gene expression that depends both on the environmental conditions and the ground based facility used to compensate the gravity vector. Alternative and commons effects of mechanical facilities, like the Random Positioning Machine and a centrifuge, and strong magnetic field ones, like a cryogenically cooled superconductive magnet, are discussed. We compare the effects over the gene expression profile of different gender/age Drosophila imagoes in 3-4 days-long experiments under altered gravity conditions into three GBF ("Ground Based Facilities" for micro/hyper- gravity simulation) using whole genome microarray platforms. Descriptions of different GBFs ("treatments"): LDC means "Large Diameter Centrifuge". Samples can be placed under three conditions: inside LDC (at certain g level), at the LDC rotational control and at external 1g control (outside the LDC). RPM means "Random Positioning Machine". Samples can be placed under two conditions: inside RPM (at nearly 0g, Microgravity level) and at external 1g control (outside the RPM). At the magnet, means INSIDE the Magnetic levitator (another GBF).
