Temporal proteome analysis of Clostridium cellulovorans

ABSTRACT: In order to elucidate the temporal proteome dynamics of C. cellulovorans, we performed quantitative proteome analysis in a different growth phase with five carbon sources (glucose, cellulose, xylan, galactomannan, and pectin).

Transcriptome-wide expression profile of yeast under different carbon sources

Project description:Carbon source is the basic nutrition and is essential for yeast growth. We grew the yeast cells (BY4741 strain) under different carbon sources including glucose with different concentration, galactose and raffinose. We generated bulk-cell RNA-seq data and investigated the dynamics of gene expression profiles under different growth conditions. We also generated single-cell RNA-seq data for yeast cells under 2% glucose, and explored the heterogeneity of gene expression within a cell population.

Project description:Mycobacterium dioxanotrophicus PH-06 can degrade 1,4-dioxane (dioxane), which is a groundwater contaminant of emerging concern. In order to find the genes involved in dioxane degradation. RNA sequencing was first used to investigate gene expression levels of PH-06 during growth on two different carbon sources (dioxane and glucose). The sequencing shows that a monooxygenase gene cluster was upregulated when treated with dioxane relative to glucose.

Robust extracellular pH modulation by Candida albicans during growth in carboxylic acids

Project description:Purpose: Candida albicans avidly uses multiple carbon sources that are less preferred by related species. This project compared transcriptional profiles of cells growing in media containing these nutrients relative to glucose Methods: C. albicans strain SC5314 was incubated in minimal YNB media containing 2% glucose, casamino acids, glutamate or a-ketoglutarate for five hours. RNA was prepared and subjected to deep sequencing. Results: Substantial overlap was seen in the transcriptional changes in all alternative carbon sources relative to the glucose control. Source-specific changes reflected the unique metabolism of each nutrient. Conclusions: C. albicans is well-adapted to use a range of nutrients that can be found in the mammalian host and has a common transcriptional response to limiting carbon environments.

Growth of B. thetaiotaomicron on purified host mucosal glycans and glycan fragments

Project description:Bacteroides thetaiotaomicron was grown and transcriptionally profiled on a number of different host mucosal glycans and their component mono- and disaccharides. Experiments are performed in biological duplicate (2 replicates per growth condition). All cultures were harvested at similar points in mid-log phase of growth in minimal medium plus 0.5% (total amount, w/v) of a defined carbon source. Cultures on individual carbon sources are designed to be referenced to a minimal medium glucose control (GSM302686 and 302791) grown in the same growth format. Note that the hybridization targets used for these two reference datasets are from the exact same prep used for similar targets on the GPL1821 platform (sets GSM301720 and 301721)

Project description:This experiment was performed to obtain strand-specific transcriptional profiles of haploid yeast in four different growth conditions. This helps to better understand how sense and antisense transcription changes as a function of growth condition and thus complements the protein-based data of the publication this dataset refers to.Haploid yeast (strain YMaM330) were grown to mid-log phase in one of 4 growth media: rich media with either glucose, galactose or ethanol (YPD, YPGal or YPE) as carbon sources or synthetic growth medium with glucose as a carbon source (SC). Strand-specific tiling arrays were then used to measure RNA levels of both coding and non-coding transcripts. We found the transcriptome to be very similar to diploid yeast and therefore used the annotation established in Xu Z., Nature, 2009. The expression profiles are available in a searchable web-database (http://steinmetzlab.embl.de//cgi-bin/viewKnopLabArray.pl?showSamples=KnopHaploidTest2&type=heatmap).

Project description:The gut bacterium Coprococcus sp. ART55/1 has been found to encode two genes containing glycoside hydrolase family 9 (GH9) catalytic domains. These genes are hypothesised to impact upon the ability of this bacteria to utilise different carbon sources. To further investigate the role of these genes, as well as the wider transcriptome, Coprococcus sp. ART55/1 was grown on five different carbon sources - beta-glucan, lichenan, cellobiose, glucose and glucomannan - and the transcriptional response was investigated using RNA sequencing.

Transcriptome analysis of the Bacillus subtilis ccpA topA(S478P) strain

Project description:In this study the isogenic Bacillus subtilis mutant strains ccpA topA+ and ccpA topA(S478P) were analyzed. The S478P suppressor mutation occurred when the ccpA mutant was grown on minimal medium supplemented with glucose and ammonium as single sources of carbon and nitrogen, respectively. Under these conditions, the ccpA mutant is unable to produce enough glutamate for growth, since gltAB, encoding the glutamate synthase, is not expressed. In order to get an insight how the S478P mutation in the DNA topoisomerase I affects expression on a global level, the two strains were subjected to a microarray analysis. Bacteria were cultivated in minimal medium supplemented with glucose and glutamate. The microarray data show that the topA(S478P) mutation results in a global re-direction of the central carbon metabolism that includes glutamate biosynthesis.
