PRT complex in mouse brain, KO

ABSTRACT: The protrudin complex was purified with custom protrudin antibody from membrane fraction from wild type and protrudin KO mice brain, separated by SDS-PAGE, and detected by silver staining. Shot gun analysis except for fractions around IgH (~50 kD) and IgL (~25 kD). The peptides in KO were subtracted from those in WT.

Effect of GFI1 KD vs GFI1 KO on expression profiling and AML occurence.

Project description:In order to indentify the transcriptional differences between GFI1 KD and GFI1 KO mice that may account for differences in occurence of AML between these mice, we performed exresiion profiling by RNA-Seq on healthy young and old mice mice from both genotypes. In the case of GFI1 KD, the older mice had developped AML whereas KO mice of comparable ages did not.

mRNA-Seq of BC-3 IRF4 KO, BATF KO, and vIRF3 KD

Project description:The Kaposi's sarcoma-associated herpesviruses causes several cancers including Kaposi's sarcoma and primary effusion lymphoma (PEL). Our work reveals that the cellular transcription factors interferon regulatory factor 4 (IRF4) and basic leucine zipper ATF-like transcription factor (BATF), as well as the viral interferon regulatory factor 3 (vIRF3) are critical oncogenic dependencies specific to PEL cell lines. To understand the functions of these transcription factors, we performed mRNA-Seq on the PEL BC-3 cell lines that have been targeted for CRISPR/Cas9 IRF4 KO, BATF KO and MDM4 KO (as unrelated negative control) and CRISPRi-mediated vIRF3 KD. Our results reveal that these oncogenic factors may cooperate to regulate the expression of the same mRNAs.
