Project description:We adopted the method used in the O-Pair article to validate the FDR calculations of O-glycopeptide search in MS-Decipher. The detailed description of the method was provided in the ‘Methods’ and ‘Evaluating O-Pair Search performance’ parts of O-Pair article (Lu et al., 2020).
The results were firstly filtered for Target hits and GPSM (glycopeptide-spectrum match)-level q-value < 0.01 and score > 0. And the ‘Estimated FDRs’ were calculated by dividing the number of total GPSM by the number of GPSM, whose sequence matched with the entrapment proteins.

Project description:Identification results of peptide-spectrum matches supporting Glyco-Decipher manuscript (Glyco-Decipher: Glycan database-independent peptide matching enables discovery of new glycans and in-depth characterization of site-specific N-glycosylation). Recently, several elegant bioinformatics tools have been developed to identify glycopeptides from tandem mass spectra for site-specific glycoproteomics studies. These glycan database-dependent tools have substantially improved glycoproteomics analysis but fail to identify glycopeptides with unexpected glycans. We present a platform called Glyco-Decipher to interpret the glycoproteomics data of N-linked glycopeptides. It adopts a glycan database-independent peptide matching scheme that allows the unbiased profiling of glycans and the discovery of new glycans linked with modifications. Reanalysis of several large-scale datasets showed that Glyco-Decipher outperformed the open search method in glycan blind searching and the popular glycan database-dependent software tools in glycopeptide identification. Our glycan database-independent search also revealed that modified glycans are responsible for a large fraction of unassigned glycopeptide spectra in shotgun glycoproteomics.

Project description:Reanalysis of submissions PXD011533 and PXD009476 using MSFragger-Glyco mode. Processed MSFragger results files (pepXML) and PSM tables (psm.tsv) supporting MSFragger-Glyco manuscript (Fast and Comprehensive N- and O-glycoproteomics analysis with MSFragger-Glyco. Recent advances in methods for enrichment and mass spectrometric analysis of intact glycopeptides have produced large-scale glycoproteomics datasets, but interpreting this data remains challenging. We present MSFragger-Glyco, aa new glycoproteomics mode of the MSFragger search engine, called MSFragger-Glyco, for fast and sensitive identification of N- and O-linked glycopeptides and open glycan searches. Reanalysis of recent N-glycoproteomics data resulted in annotation of 80% more glycopeptide-spectrum matches (glycoPSMs) than previously reported. In published O-glycoproteomics data, our method more than doubled the number of glycoPSMs annotated when searching the same glycans as the original search and yielded 4-6-fold increases when expanding searches to include additional glycan compositions and other modifications. Expanded searches also revealed many sulfated and complex glycans that remained hidden to the original search.

In comparison of analyzing our human serum dataset generated from optimized energy, our new method can generate more GPSMs glycopeptide sequences than currently state-of-the-art search tools.

Project description:To understand biological and pathological functions of protein glycosylations, it is crucial to uncover glycan heterogeneities, which depend on the type and status of cells, for each glycosite of single glycoprotein. For evaluating the glycan heterogeneities at macro-, micro-, and meta-levels, a reliable strategy is needed to compare site-specific glycoforms of glycoproteins in two and more samples, such as different tissues, in a comprehensive manner. To analyze this "inter-heterogeneity" of samples, we have developed a MS1-based glycopeptide detection method named "Glycan heterogeneity-based Relational Identification of Glycopeptide signals on Elution profile (Glyco-RIDGE)." In the present study, to elucidate inter-tissue glycan heterogeneities, the Glyco-RIDGE method was applied to site-specific N-glycoform analysis of six mouse tissues. To improve the sensitivity of analysis, glycopeptides prepared from the tissues were desialylated and fractioned, and then analyzed using the Glyco-RIDGE method. The validity of the MS1-based method was confirmed for the liver using MS2 spectra. This method estimated 11,325 site-specific N-glycoforms with 239 glycan compositions on 1,260 sites of 800 glycoproteins, revealing inter-tissue differences in macro-, micro-, and meta-glycan heterogeneities.

Project description:Dysregulation of glyco-gene expression in cancer can lead to aberrant glycans and glycoconjugates, which in turn can promote tumorigenesis. Cervical cancer display augmentation of aberrant sialylated glycans and increase of glyco-genes, which encoded enzymes participate in the sialylation pathways. Besides sialiltranferases, other glyco-genes, analyzed individually are reported as altered in cervical cancer. Here we show a comprehensive analysis of glyco-gene expression in cervical cancer to obtain a wide scenery of global changes in glycosylation pathways. First, we compared glyco-gene expression between normal tissue and cervical cancer. Second, we analyzed the glycogene expression in subtypes of cc to obtain hallmarks of glyco-gene expression in each case. Our results indicate that in cervical cancer the GPI-anchored biosynthesis is increased in cc while the synthesis of chondroitin and dermatan sulfate are decreased. Moreover, data show that adenocarcinoma displayed a homogenous glyco-gene expression pattern, where chondroitin /dermatan sulfate and heparan sulfate glycogenes are decreased, while keratan sulfate genes are increased. Project description:Site-specific regulation of protein N-glycosylation is essential in human cells. However, accurate quantification of glycosylation sites and their individual glycan moieties in a cell-wide manner is still technically challenging. Here, we introduce SugarQuant, an integrated mass spectrometry-based pipeline comprising fast protein aggregation capture (PAC)-based sample preparation, optimized multi-notch MS3 LC-MS acquisition (Glyco-SPS-MS3) and a data-processing tool (GlycoBinder) that allows for confident, global identification and quantification of intact glycopeptides in complex biological samples. PAC greatly reduces the overall sample-handling time without compromising sensitivity. Glyco-SPS-MS3 combines high-resolution MS2 and MS3 scans, resulting in enhanced reporter signals of isobaric mass tags, improved detection of N-glycopeptide fragments, and significantly lowered interference in multiplexed quantification. GlycoBinder enables streamlined processing of Glyco-SPS-MS3 data, followed by a two-step database search which increases the identification rates of intact glycopeptides by up to 22% when compared with one-step database search strategies. SugarQuant was applied to identify and quantify more than 5,000 unique glycoforms in Burkitt’s lymphoma cells, and determined complex site-specific glycosylation changes that occurred upon inhibition of fucosylation at high confidence.
