Project description:As part of our study on human MASTL (microtubule-associated serine/threonine kinase-like), we used mass spectrometry (MS)-based proteomics in the aim to unravel novel aspects about MASTL activation, regulation and potential substrates. Specifically, we performed a phosphoproteomics-based kinase assay (essentially as in Xue et al. 2014) to identify MASTL substrates and analyzed different MASTL constructs to generate a “phosphorylation map” of the MASTL protein. siKALIP (Stable Isotope Labelled Kinase Assay-Linked Phosphoproteomics) Three MASTL variants, which we termed MASTL (full-length), MASTL450 (short) and Bonsai (truncated), were expressed in HEK293 cells and isolated using a tandem Strep and His-tag affinity purifications. For the in vitro kinase assay we used a dephosphorylated cell extract from interphase HEK293 cells to perform a slightly modified version of the siKALIP (described in Xue et al. 2014). Samples included an untreated basal sample, a dephosphorylated sample and samples for each of the three MASTL constructs. For label-free quantification, reactions were performed in quadruplicates for each MASTL construct. Explanation for MS raw files with MASTL construct included: FL: MASTL full-length. 450short: Shorter (consisting of the first 450 amino acid residues) MASTL. Project description:To investigate the global phosphorylation sites of Amyloid precursor protein (APP) by Leucine-rich repeat kinase 2 (LRRK2) protein kinase activities and explore the potential substrates involving neural loss in Parkinson’s Disease (PD), we performed a phosphoproteomic analysis of APP by LC-MS/MS method. LRRK2 wide-type full length protein and recombinant Human APP751 were mixed with kinase assay buffer, followed by incubation. Laemmmli buffer was added to stop the reaction and loaded to a 4-12% SDS-PAGE gel. In-gel digestion was performed according to standard protocol. The LC-MS/MS analysis was carried out on an Orbitrap Fusion. The MS and MS/MS spectra from the raw data were sent to the Mascot database search engine against the Uniport Human protein database. The quantification of phosphorylation was based on the extracted ion chromatograph of the triply charged non-phosphorylated and phosphorylated peptide containing T724.

Project description:Following the kinase assay linked phosphoproteomics strategy (KALIP) (Xue, L et al., 2012), we used extracellular signal-regulated kinases 1 (ERK1) to phosphorylate the HEK293 cell lysate under the in vitro kinase assay condition. The phosphorylated proteins were then isolated and identified by mass spectrometry. The in vitro phosphorylated proteins with new phosphates were further overlapped with reported in vivo ERK1-dependent phosphoproteomics data for the identification of bona fide direct substrates of ERK1. In total, we identified 27 direct substrates of ERK1. Data analysis procedure: Raw MS files from the LTQ-Orbitrap-Velos were analyzed by Proteome Discoverer 1.3. MS/MS spectra were searched against the IPI-human database (version 3.83) containing both forward and reverse protein sequences by the SEQUEST search engine. The false discovery rate (FDR) was set to 0.01 on the peptide level. Ingenuity Pathway Analysis (IPA) was applied for the functional annotation.

Project description:In this study on human Tousled-Like-Kinase 2 (TLK2) mass spectrometry-based analysis was applied as part of a molecular characterization of TLK2 in the aim to increase the understanding of the mode of activation of this protein. Specifically, different TLK2 constructs were expressed analyzed to generate a “phosphorylation map” of the TLK2 protein. To analyse the phosphorylation state of TLK2 we used recombinant protein purified from HEK293. Samples of different TLK2 constructs were used for in-gel digestion and analysed by mass spectrometry. Project description:FLAG-DDHD1-expressing HEK293 or PANC1 cells were treated with okadaic acid, and FLAG-DDHD1 was purified by SDS-PAGE. After the in-gel digestion of purified FLAG-DDHD1 with trypsin or Asp-N, the resultant phosphopeptides were further purified by immobilized metal affinity chromatography (IMAC) or titanium dioxide (TiO2), zirconium dioxide (ZrO2), or TiO2/ZrO2 affinity chromatography. Peptides were analyzed by MALDI-TOF MS/MS. The Mascot analysis using the database of the human Swiss-Prot or FLAG-tagged human DDHD1 sequence revealed more than 10 phosphopeptides of DDHD1 with significant scores.

Project description:HEK293 cells were cultured in two 10-cm dishes and transfected with BAG3-FLAG as well as Myc vector, CaMKIIβ(D-S)-Myc, and CaMKIIδ(D-S)-MYC, respectively. After the cells were transfected for 24 h, they were treated with the indicated regent. The cells were lysed with NP-40 alternative cell lysis buffer containing protease (Thermo Fisher Scientific, 87785) and phosphatase inhibitor mixtures (Thermo Fisher Scientific, 78427) on ice for 30 min and centrifuged at 14 000 g for 15 min at 4°C. For the supernatant, BAG3-FLAG was immunopurified with anti-FLAG Magnetic Beads (MCE, HY-K0207). Immunoprecipitated proteins were separated by SDS-PAGE and identified by staining with 0.25 % Coomassie brilliant blue R250. The BAG3-FLAG protein bands were cut out and digested with trypsin at 37°C overnight. The tryptic peptides were dissolved in 0.1% formic acid (solvent A) and directly loaded onto a homemade reversed-phase analytical column (15 cm length, 75 μm i.d.). The gradient increased from 6-23% solvent B (0.1% formic acid in 98% acetonitrile) over 16 min, 23-35% in 8 min and climbing to 80% in 3 min, and then holding at 80% for the last 3 min. The flow rate remained constant at 400 nl/min on an EASY-nLC 1000 UPLC system. The peptides were subjected to an NSI source followed by tandem mass spectrometry (MS/MS) in Q ExactiveTM Plus (Thermo) coupled online to the UPLC. The electrospray voltage applied was 2.0 kV. The m/z scan range was 350 to 1800 for a full scan, and the intact peptides were detected in the Orbitrap at a resolution of 70,000. Peptides were then selected for MS/MS using NCE setting at 28, and the fragments were detected in the Orbitrap at a resolution of 17,500. A data-dependent procedure alternated between one MS scan and 20 MS/MS scans with 15.0s dynamic exclusion. Automatic gain control (AGC) was set at 5E4. The resulting MS/MS data were processed using Proteome Discoverer 2.4. Tandem mass spectra were searched against the Uniport protein database. Trypsin was specified as a cleavage enzyme allowing up to 2 missing cleavages. The mass error was set to 10 ppm and 0.02 Da for precursor and for fragment ions, respectively. Phospho-(S/T/Y) were chosen as variable modifications. Peptide confidence was set at high, and peptide ion score was set at > 20.

Project description:Reactivation of androgen receptor (AR) may drive recurrent prostate cancer in castrate patients. Ack1 tyrosine kinase is overexpressed in prostate cancer and promotes castrate resistant xenograft tumor growth and enhances androgen target gene expression and AR recruitment to enhancers. Ack1 phosphorylates AR at Tyr-267 in the N-terminal transactivation domain. In this study, the role of this phosphorylation site was investigated by characterizing the phosphorylation site mutant in the context of full length and truncated AR lacking the ligand-binding domain. The Y267F mutant showed decreased transactivation of reporters. Expression of wild type full length and truncated AR in LNCaP cells increased cell proliferation in androgen-depleted conditions and increased colony formation. However, the Y267F mutant of full length and truncated AR was defective in stimulating cell proliferation. The full length AR Y267F mutant was defective in nuclear translocation induced by androgen or Ack1 kinase. The truncated AR was constitutively localized to the nucleus. Chromatin immunoprecipitation analysis showed that it was recruited to the target enhancers without androgen. The truncated Y267F AR mutant did not exhibit constitutive nuclear localization and androgen enhancer binding activity. Expression of AR responsive genes in cells expressing truncated AR wt and AR-Y267F mutant under androgen deprived conditions was assessed by microarray gene expression analysis. The AR pathway score was increased in cells expressing truncated AR wt and decreased in cells expressing truncated AR-Y267F. These results support the concept that phosphorylation of Tyr-267 is required for AR nuclear translocation and recruitment and DNA binding and transcription of AR responsive genes.

Project description:We report the genome-wide occupancy of exogenous DAXX (Myc-tagged), exogenous full length CBX2.1 (tagged with GAL4 DNA binding domain) and exogenous splice variant CBX2.2 (tagged with GAL4 DNA binding domain) in transiently transfected HEK293 cells. We observe that CBX2.1 but not CBX2.2 can efficiently target DAXX to chromatin.
