Benchmarking DIA data analysis workflows

Project description:Data independent acquisition (DIA) has become a well-established method in LC-MS driven proteomics. Nonetheless, there are still a lot of possibilities at the data analysis level. By benchmarking different DIA analysis workflows through a ground truth sample mimicking real differential abundance samples, consisting of a differential spike-in of UPS2 in a constant yeast background, we provide a roadmap for DIA data analysis of shotgun samples based on whether sensitivity, precision or accuracy is of the essence. Three different commonly used DIA software tools (DIA-NN, EncyclopeDIA and SpectronautTM) were tested in both spectral library mode and spectral library free mode. In spectral library mode we used the independent spectral library prediction tools Prosit and MS2PIP together with DeepLC, next to the classical DDA-based spectral libraries. In total we benchmarked 12 DIA workflows. DIA-NN in library free mode or using in silico predicted libraries shows the highest sensitivity maintaining a high reproducibility and accuracy.

Gene expression profile in Liver of old mice after 5 weeks of Heterocronic parabiosis with Yg WT or Yg MANFHet mice

Project description:To ask whether MANF contributes to the rejuvenating effects of heterochronic parabiosis, we generated heterochronic pairs in which 20 month old WT mice were combined with either 4 month old MANFHet (O-YgHet) or WT (O-YgWT) littermates, and maintained for 5 weeks before analysis. Control pairs in which old WT mice were combined together (O-O) were used. Livers were collected from each animal in the pair and RNA was sequenced for 5 independent animals/condition.

Single cell RNA-sequencing of lungs of Ifngr1-/-Rag-2-/- mice

Project description:We discovered Ifngr1-/-Rag-2-/- mice spontaneously develop severe pulmonary fibrosis (PF), and divided the progression process of PF in this strain into 3 phases; the pre-disease phase (until 12 weeks old; intact), the onset phase (from 12 to 18 weeks old; characterized by inflammations), and the chronic phase (after 18 weeks old; characterized by collagen deposition and obvious clinical symptoms). For the purpose of understanding the transcriptome dynamics of each phase, we performed single-cell RNA-Seq analysis on the whole lung cells from Rag-2-/- mice and Ifngr1-/-Rag-2-/- mice of different ages, including the pre-disease (7 weeks old), the onset (12 and 16 weeks old), and chronic phases (19 and 24weeks old).

Metabolic niche adaptation of community- and hospital-associated methicillin-resistant Staphylococcus aureus

Project description:Acquisition of mass spectrometry (MS) data was performed in the data-independent mode (DIA) mode by shotgun nano-liquid chromatography (LC)-MS/MS on a Q Exactive Plus (Thermo-Fisher Scientific, Waltham, MA, USA) connected to an Ultimate 3000 Nano LC as described before. Prior to the separation of samples by nano-HPLC, an iRT-spike-in-mix (Biognosys AG, Schlieren, Switzerland) was added to the samples. To construct strain-specific ion libraries, samples were measured in data-dependent mode (DDA) as described before. Sequence of the respective isolates was used to search for the database by MaxQuant. The Spectronaut Pulsar software package (v 11.0.15038.12.32941, Biognosys AG 2013) was used to analyse the samples in a strain-dependent manner.

RNA-Seq analysis of EZH2 mutants in isogenic cell lines

Project description:The Enhancer of Zeste 2 Polycomb Repressive Complex 2 Subunit (EZH2) is an essential epigenetic modifier able to methylate lysine 27 on histone H3 (H3K27) to induce chromatin compaction, protein complex recruitment and ultimately transcriptional repression. Hematologic malignancies, including Diffuse Large B cell lymphoma (DLBCL) and Acute myeloid leukemia (AML) have shown a high EZH2-mutation frequency (>20%) associated with poor clinical outcomes. Particularly, two distinct oncogenic mutations, so-called gain-of-function (Y641F and A677G) and loss-of-function (H689A and F667I) are found in the catalytic domain of EZH2. In this study, a comprehensive multi-omics approach was employed to characterize downstream effects of H3K27me3 deposition driven by EZH2 mutations. Human embryonic kidney cells (HEK293T) were transfected to generate three stable EZH2 mutants: EZH2(Y641F), EZH2(A677G), and EZH2(H689A/F667I), which were validated via immunoblotting and DIA-MS-based histone profiling assay. Subsequently, constructs were analyzed under a comprehensive multi-omics approach including: 1) Cleavage Under Targets and Tagmentation (CUT&Tag); 2) chromatin accessibility characterization using the assay for transposase-accessible chromatin with sequencing (ATAC-Seq); 3) transcriptomics (RNA-Seq); 4) label-free whole-cell proteomics, acquired with a Bruker timsTOF Pro HPLC-MS/MS with Ion Mobility, and 5) MS-based untargeted metabolomics, in positive and negative ionization MS/MS mode, acquired with an Agilent 6545 QTOF with a 1290 UHPLC system and HILIC column. Total coverage comprised over 21,000 chromatin regions, 18,000 transcripts, 6,000 proteins and 400 metabolic features. Pair-wise comparison using univariate and supervised multivariate statistical methods revealed significant differences between constructs in each omic level. Furthermore, effector pathway analysis combining omics data revealed distinctive reprogramming effects for each EZH2 mutant.
