Exosomes analysis for identification of potential biomarkers of cholangiocarcinoma and drug targets identification: proteomic and metabolomic approaches

ABSTRACT: Exosomes are extracellular vesicles necessary for cell communication, including cancer cells. Tumor-derived exosomes have been essential in biomarker screening and also therapeutic targets. In the present study, we used proteomics and metabolomics approaches to investigate the CCA biomarkers and molecular targets action of atractylodin and β-eudesmol in the exosomes isolated from cell culture media.

Computational analysis of cholangiocarcinoma phosphoproteomes identifies patient-specific drug targets

Project description:We used mass-spectrometry based phosphoproteomics and computational methods to identify patient-specific drug targets in primary CCA and CCA-derived cell lines. We analyzed 13 primary CCA with matched background tissue and 8 different cell lines leading to the identification and quantification of >13,000 phosphorylation sites. Application of the Drug Ranking Using Machine Learning (DRUML) algorithm identified inhibitors of HDAC and PI3K pathway members as highly ranking in primary CCA relative to background. The accuracy of drug rankings based on predicted responses was confirmed using cell line models of CCA. Together, our study uncovers frequently overactive biochemical pathways in primary CCA and provides a proof-of-concept of the use of machine learning for ranking drugs based on efficacy within individual patient tumors.

The anti-tumor core molecular targets of TSA in cholangiocarcinoma

Project description:Firstly our study demonstrated that TSA can inhibits cell proliferation, induces cell apoptosis and cell cycle arrest in CCA cell lines in vitro. To identify the target transcripts of TSA to suppress CCA tumorigenesis, mRNA expression profiles were determined by microarray analysis. We chose TFK-1 cells treated by TSA in indicated concentration (IC50) 48 hours for the microarray. Then we found out TACC3 was downregulated, and demonstrated that TACC3 was high expression and may played a role as an target of TSA in inhibiting CCA cells proliferation and migration via in vitro and vivo experiments. We chose TFK-1 cells treated by TSA in indicated concentration (IC50) 48 hours as the experiment sample and without TSA as the control sample to do this microarray analysis for three times. Identification of RNF213 as a potential suppressor of local invasion in intrahepatic cholangiocarcinoma

Project description:Intrahepatic cholangiocarcinoma (ICC) is a lethal cancer arising from intrahepatic bile ducts in the liver. In the intraductal growth (IDG) type, also referred to as intraductal papillary neoplasm of the bile duct (IPNB), a rare subtype of ICC, cancer cells originating within the bile duct usually invade and infiltrate the nearby liver tissues, resulting in local invasion. IPNB can serve as a good disease model to study the mechanism of local invasion, which is the earliest step of metastasis. Here, we aimed to identify the genes associated with local invasion by comparing the somatic mutations of the matched IPNB tissues with and without local invasion from a set of 11 patients using the Ion AmpliSeq Comprehensive Cancer Panel. Somatic mutation profiling analysis identified RNF213 as a potential candidate gene associated with local invasion in ICC patients. We established stable RNF213-knockdown and shControl cholangiocarcinoma (CCA) cell lines (HuCCT1, YSCCC, and KKU-100). Next, the expression profiling of the RNF213-knockdown and shContol CCA cell lines was analyzed by RNA sequencing.

MBD2 regulates the progression and chemoresistance of cholangiocarcinoma through interaction with WDR5

Project description:Background: Cholangiocarcinoma (CCA) is a high malignancy, rapid progression tumor of bile duct. Due to its chemoresistance, it always has an extremely poor prognosis. Therefore, it is still need to detailed elucidation the mechanisms of chemoresistance and find the therapeutic targets. Methods: We analysis the expression of MBD2 in CCA and normal bile duct tissues through public database and immunohistochemical (IHC). The role of MBD2 in CCA cells’ proliferation, migration, chemoresistance ability was validated through CCK-8, plate clone assay, wound healing assay, xenograft mice models. Besides, we construct a primary CCA mice model to further confirm the effect of MBD2. RNA-seq, co-IP-MS were used to find the mechanisms of MBD2 leading to chemoresistance. Results: MBD2 is up-regulated in CCA. It could promote the proliferation, migration and chemoresistance of CCA cells. Mechanistically, MBD2 could directly interact with WDR5, and binding to the promoter of ABCB1, then promote the tri-methylation of H3K4 in this region through KMT2A, active the expression of ABCB1. Knocking down of WDR5 or KMT2A could block the transcriptional activation of ABCB1 by MBD2. MM-102 is a molecular inhibitor that targets the interaction of WDR5 with KMT2A. MM-102 could inhibit the expression of ABCB1 in CCA cells, and decrease the chemoresistance of CCA to cisplatin. Conclusion: MBD2 promote the progress and chemoresistance of CCA through interact with WDR5. MM-102 could effectively block this procedure and enhance the sensitivity to cisplatin of CCA.

Project description:Cholangiocarcinoma (CCA) poses a significant health challenge, especially in Asian countries. Late-stage diagnoses limit the availability of curative surgical options, underscoring the crucial role of chemotherapy. However, drug resistance presents a formidable obstacle, resulting in recurrent tumors. Despite the revolutionary impact of proteomics on cancer research, the exploration of drug-resistant mechanisms in CCA remains unexplored. In this study, we established 5-fluorouracil (5-FU)- and gemcitabine-resistant CCA cell lines, KKU-213FR and KKU-213GR, derived from the KKU-213A parental line. These cell lines exhibited robust drug resistance, heightened migration, and invasion capabilities.

mRNA and lncRNA expression in cholangiocarcinoma

Project description:Long noncoding RNAs (lncRNAs) are known to play important roles in different cell contexts, including cancers. However, little is known about lncRNAs in cholangiocarcinoma (CCA), a cholangiocyte malignancy with poor prognosis, associated with chronic inflammation and damage to the biliary epithelium. This study determined whether lncRNAs were dysregulated and participated in disease diagnosis or pivotal inflammation pathways through a genome-wide lncRNA screening and functional analysis. We firstly identified a large number of lncRNAs abnormally expressed between 9 pairs of cancerous and adjacent tissues of CCA, and between intra-hepatic CCA and extra-hepatic CCA through a genome-wide profiling. Our findings show that lncRNAs may be potential biomarkers of CCA progression.
