ABSTRACT: Phosphoproteome analyses of colorectal cancer tissues from 20 patients (20 tumors and 20 tumor-adjacent normal tissues) were carried out using IMAC-based posphopeptide enrichment followed by SCX-RP-MS/MS. The obtained results were searched against UniProt DB by Mascot, and the identified peptides were filtered at 1% FDR thresholds by searching against the randomized decoy DB at peptide level. This dataset with the PX complete submission format will be further used to generate a customized DB in this jPOST project. [Original project description]

Next Generation Sequencing from Tumor Tissues And Tumor-adjacent Tissues of Renal Cell Carcinoma

Project description:Tumor-adjacent tissues are very important for tumor research. This study aimed to identify hub genes in tumor-adjacent tissues of mice transplanted with 786-o renal cell carcinoma cells. 786-o cells were implanted in nude mice raised to 1 month of age, and normal tissues, tumor tissues, and adjacent tissues were obtained for RNA sequencing. All tissues were sequenced for transcriptome genes. This was the first systematic exploration of the hub genes in the tumor-adjacent tissues of mice transplanted with 786-o renal cell carcinoma cells, which provides a genetic basis for further in-depth study on the underlying regulatory mechanism of renal cell carcinoma.

Reanalysis dataset of JPST000210

Project description:Phosphoproteome analyses of colorectal cancer tissues from 20 patients (20 tumors and 20 tumor-adjacent normal tissues) were carried out using IMAC-based posphopeptide enrichment followed by SCX-RP-MS/MS. For this reanalysis, MS Datasets were processed for peak picking with MaxQuant v1.6.2.10, and the generated peak lists were searched against human entries of UniProt/Swiss-Prot release 2018_10 using three search engines: MaxQuant v1.6.2.10, X!Tandem v2015.04.01.1, and Comet 2015.02 rev. 0. The decoy database was generated by reversing sequences from the database. Then, the sum of the total number of matched b/y ions and the total number of amino acids comprising the peptide sequence tag were counted to score the reliability of peptide identification independent of these search engines. Finally, the 1% false discovery rate was controlled by the target-decoy approach with this score.

Differential expressed miRNAs between tumor tissues and adjecent normal tissues from a patient with glioblastoma

Project description:Glioblastoma is the most aggressive and lethal malignant brain tumor. miRNA expression profiling could be useful in improving the classification of tumors and predicting their behavior. In this study, the miRNA expression patterns in glioblastoma tumor tissues and adjacent normal tissues were identified through expression profiling of a patient with glioblastoma. The results will hopefully enhance our understandings of the epigentic changes in glioblastoma progression and provide candidates for miRNAs-based targeting tharapy. A paired miRNAs tumor tissues and adjacent tissues of a glioblastoma patient was used in this study. miRNAs were isolated using miRNeasy FFPE Kit (Qiagen). Profiling was established by applying the Agilent human miRNA Microarray (8 M-CM-^W 60K, v16.0) (Agilent Technologies).
