Project description:SILAC was used to monitor proteome changes to Haloferax volcanii after treatment with oxidizing agent NaOCl. SILAC amino acids used were Lysine(+8) and Arginine(+6). For treatment and control groups 4 replicates were used. In replicates 1 and 3, the control group had supplementation of both light lysine and argninie to the medium and the treatment group was supplemented with both heavy lysine(+8) and arginine(+6). In replicates 2 and 4, the labeling was switched, with the control containing heavy lysine(+8) and arginine(+6) and the treatement was supplemented with light lysine and arginine. After treatment, cells were mixed at a 1:1 ratio (control:treatment) and proteins were extracted and digested with trypsin. For the incorporation test, cells were grown in meduim containing heavy lysine(+8) and argnine(+6) and allowed to grow for 24 hours, then subcultured twice, sequentially after 24 h of growth. To test for incorporation of the heavy amino acids, cells were harvested, proteins extracted, and digested with trypsin.

Project description:To measure nucleosome positions on a genomic scale, we developed a high-throughput DNA microarray method to identify nucleosomal and linker DNA sequences based on susceptibility of linker DNA to micrococcal nuclease. Nucleosomal DNA was isolated and labeled with Cy3 fluorescent dye (green), and mixed with Cy5-labeled total genomic DNA (red). This mixture was hybridized to microarrays printed with overlapping 50mer oligonucleotide probes tiled across chromosomal regions of interest. Project description:Stable isotope labelling by amino acids in cell culture (SILAC) in conjunction with mass spectrometry analysis is a sensitive and reliable technique for quantifying relative differences in protein abundance and post-translational modifications between cell populations. We have developed and utilised SILAC-MS workflows for quantitative proteomics in the fungal pathogen Candida albicans. Arginine metabolism provides important cues for escaping host defences during pathogenesis, which limits the use of auxotrophs in Candida research. Our strategy eliminates the need for engineering arginine auxotrophs for SILAC experiments and allows the use of ARG4 as selectable marker during strain construction. Cells that were auxotrophic for lysine were successfully labelled with both lysine and arginine stable isotopes. We found that prototrophic C. albicans preferentially uses exogenous arginine and downregulates internal production, which allowed it to achieve high incorporation rates. However, similar to other yeast, C. albicans was able to metabolise heavy arginine to heavy proline, which compromised the accuracy of protein quantification. A computational method was developed to correct for the incorporation of heavy proline. In addition, we utilised the developed SILAC labelling in Candida albicans for the global quantitative proteomic analysis of a strain expressing a phosphatase-dead mutant Cdc14PD.

Project description:Pseudokinases can modulate activity of protein kinases, among other modes of influencing biological pathways. We tested a hypothesis that knockdown of Tb427tmp.160.4770 (a Pseudokinase) perturbs the Phospho-proteome of T. brucei. To discover changes in the trypanosome phospho-proteome, stable isotope labelling of amino acids in cell culture (SILAC) was performed, followed by enrichment of phosphopeptides with immobilised metal affinity chromatography (IMAC), and phospho-peptide detection/quantitation using mass spectroscopy. Trypanosomes (p2T7-Tb4770) were cultured in heavy (13C6-L-Arginine, 2H4-L-Lysine) or light isotopes (L-Arginine, L-Lysine) for SILAC. Trypanosomes grown in heavy medium were induced with tetracycline for knockdown of Tb427tmp.160.4770. Induced (Tet+, H) and uninduced (Tet-, L) samples were combined and processed together for IMAC and mass spectroscopy

Project description:Yeast cells were incubated at 25˚C, unless otherwise stated. For SILAC, cells were grown in light labeled (0.03mg/ml Lys0, 0.02mg/ml Arg0) or heavy labeled (0.03mg/ml Lys4, 0.02mg/ml Arg6) amino acid in synthetic defined medium with 2% dextrose for at least 7 generations. heat shock was performed in a shaking water bath at 45˚C for 20 minutes before harvest. Equal OD600 of cells from both labels were collected at mid log phase (OD¬600=0.8-1) by centrifugation at 3,220xg for 5 minutes at 4˚C, washed twice with cold 1×TBS (50mM Tris pH 7.5, 150mM NaCl), mixed, and re-suspended in equal volume of 2×Native lysis buffer (200mM Tris pH 7.5, 150mM NaCl, 2mM PMSF, 2×Protease Inhibitor Cocktails (Sigma-Aldrich), 2mM 1,10-Phenanthroline). Re-suspended cells were snap-frozen drop by drop in liquid nitrogen. The resulting cells pellets were lysed by cyro-grinding in liquid nitrogen with a mortar and pestle mounted on an electric driver (OPS Diagnostics). The lysate was thawed on ice and further diluted 3 times by adding ice-cold 1×Native lysis buffer and 1% NP40 (final concentration). Total cell lysate was pre-cleared twice by centrifugation at 1,000×g at 4˚C for 15min. Pellet fraction was separated by centrifugation at 16,100×g at 4˚C for 15min. The insoluble protein pellet was washed twice with ice-cold 1×Native lysis buffer containing 1% NP40 and re-solubilized in 1×Laemmli Sample Buffer (62.5mM Tris-HCl pH6.8, 2% SDS, 10% Glycerol). Protein concentrations were determined by using BioRad DC™ Protein Assay.

Project description:293T cells were cultured in SILAC medium. Heavy group was labeled with K6&R10. Light group was labeled with K0&R0. In light group, cells were treated with MLN4924. In heavy group, cells were treated with DMSO. Then cells were lysed, mixed and tryptic digested. Peptide mixture was subjected to phosphopeptide enrichment followed by LC-MS/MS analysis. MS raw data was processed using Maxquant(1.5.3.8) against a human proteome database from Uniprot. BAG3 is one of identified substrate. In order to find molecular machanism of BAG. TMT labeling based quantitative proteomics technique was used. Details were shown in manuscript.

Project description:In this study, the proteome-level effects of the deletion of the gene encoding Hmt1p, the predominant yeast arginine methyltransferase, were measured using SILAC (stable isotope labeling by amino acids in cell culture), to clarify if the abundance levels of any proteins were disrupted by systemic loss of arginine methylation. Analysis revealed that numerous proteins were found to be differentially abundant between wild-type yeast and Δhmt1, and functional analysis revealed perturbation of phosphate signalling and repression of the PHO pathway.

Project description:Methylation is a common and abundant post-translational modification. High-throughput proteomic investigations have reported many methylation sites from complex mixtures of proteins. The lack of consistency between parallel studies, resulting from both false positives and missed identifications, suggests problems with both over-reporting and under-reporting methylation sites. However, isotope labeling can be used effectively to address the issue of false-positives, and fractionation of proteins can increase the probability of identifying methylation sites in lower abundance. Here we have adapted heavy methyl SILAC to analyze fractions of the budding yeast Saccharomyces cerevisiae under respiratory conditions to allow for the production of mitochondria, an organelle whose proteins are often overlooked in larger methyl proteome studies. We have found 12 methylation sites on 11 mitochondrial proteins as well as an additional 14 methylation sites on 9 proteins that are nonmitochondrial. Of these methylation sites, 20 sites have not been previously reported. This study represents the first characterization of the yeast mitochondrial methyl proteome and the second proteomic investigation of global mitochondrial methylation to date in any organism.
