Bioplex AP-MS Dataset for Library Construction

ABSTRACT: The BioPlex (biophysical interactions of ORFeome-based complexes) network is the result of creating thousands of cell lines with each expressing a tagged version of a protein from the ORFeome collection. Immunopurification of the tagged protein and detection of associated proteins by mass spectrometry are the building blocks of the network. Source of the data was acquired from the Bioplex project online at http://bioplex.hms.harvard.edu/. Pubmed ID: 26186194. These data were searched using standard pipelines in order to create peptide spectral libraries.

The Transcriptional and Gene Regulatory Network of Lactococcus lactis MG1363 during Growth in Milk

Project description:In the present study we examine the changes in the expression of genes of Lactococcus lactis subspecies cremoris MG1363 during growth in milk. To reveal which specific classes of genes (pathways, operons, regulons, COGs) are important, we performed a transcriptome time series experiment. Global analysis of gene expression over time showed that L. lactis adapted quickly to the environmental changes. Using upstream sequences of genes with correlated gene expression profiles, we uncovered a substantial number of putative DNA binding motifs that may be relevant for L. lactis fermentative growth in milk. All available novel and literature-derived data were integrated into network reconstruction building blocks, which were used to reconstruct and visualize the L. lactis gene regulatory network. This network enables easy mining in the chrono-transcriptomics data. A freely available website at http://milkts.molgenrug.nl gives full access to all transcriptome data, to the reconstructed network and to the individual network building blocks. 12 time points

Secretome profile of living constructs assembled from cell-to-cell crosslinking of human adipose tissue-derived mesenchymal stromal cells

Project description:We report proteomic data from living constructs assembled entirely from human cells covalently tethered via interfacial bridges with a glycosaminoglycan. Here, bioorthogonal azide groups are installed in cell surface glycoproteins via metabolic glycoengineering, allowing for catalyst-free click-chemistry coupling with a complementary hyaluronan biopolymer. This cell-to-cell tethering strategy enables the use of human cells as active crosslinkers and main building blocks of macroscale, tissue-dense living materials. In light of this, we explore the secretome profile of these constructs following a maturation period of 3 days. Bioinformatic analysis and matrisome annotation revealed the presence of a wide range of proteins related to extracellular matrix organization, assembly and remodeling, as well as proteins involved in cell signaling and migration. These findings highlight the potential of this cell-to-cell tethering strategy for creating nascent living tissue mimetics that can be explored in tissue engineering and regenerative medicine endeavors.

Expression data from Arabidopsis thaliana Col-0 transformed with constructs misexpressing NAC052 transcription factor involving leaf morphology and anatomy

Project description:In an effort to identify genetic regulators for the cell ontogeny around the veins in Arabidopsis thaliana leaves, an activation-tagged mutant line with altered leaf morphology and altered bundle sheath anatomy was characterized. This mutant had a bundle sheath-specific promoter from the gene GLYCINE DECARBOXYLASE SUBUNIT-T from the C4 species Flaveria trinervia (GLDTFt promoter) inserted in the coding region of the transcriptional repressor NAC052. Reconstruction of the mutation event of our activation-tagged line by creating a line expressing an amino-terminally truncated sequence of NAC052 under control of the GLDTFt promoter as well as creating a line expressing the full sequence of NAC052 under control of the GLDTFT promoter, as well as creating a CRISPR/Cas mutant line of NAC052, confirmed the involvement of NAC052 in leaf development.

Dynamics of AMPAR proteome across brain regions and in postnatal development

Project description:Native AMPA receptors (AMPAR) in the mammalian brain are macromolecular complexes whose functional characteristics vary across brain regions and postnatal development and change in response to neuronal activity. Both, structural and functional properties of the AMPARs are determined by their proteome, the ensemble of their protein building blocks. Here we use high-resolution quantitative mass spectrometry to analyze the entire pool of AMPARs affinity-isolated from distinct brain regions, selected sets of synapses/neurons and from whole brains at distinct stages of postnatal development. These analyses show that the AMPAR proteome is largely dynamic in both space and time: AMPARs exhibited profound region-specificity in their architecture and the constituents building their core and periphery. Likewise, AMPARs (ex)change numerous of their building blocks during postnatal development. These results provide an as yet unique resource for analysis of the individual subunits of native AMPAR complexes and their role in excitatory neurotransmission.

DEAD-box ATPase Dbp2 mediates mRNA release after 3’-end formation

Project description:DEAD-box ATPases belong to an abundant class of proteins that are involved in virtually all aspects of RNA metabolism and are found in all kingdoms of life. When bound to a DEAD-box ATPase, the RNA substrate is forced into a kinked conformation that is incompatible with helical structures. Distortion of the RNA can result in unwinding of short RNA duplexes (helicase activity) or destabilize RNA-protein interactions, allowing DEAD-box ATPases to remodel mRNPs (RNPase activity). The RNPase activity makes DEAD-box ATPases suitable molecular building blocks for the implementation of checkpoints that confer directionality to the process of RNA biogenesis. Here, we provide data that characterizes the DEAD-box ATPase Dbp2 (SPBP8B7.16c) of the fission yeast Schizosaccharomyces pombe. Using ChIP-seq, we determined the sites where HTP-tagged Dbp2 associates with chromatin. ChIP-seq of Srp2-HTP is included as a reference protein that is known to associate with transcribing RNA polymerase II (RNAPII).
