Project description:Three datasets with different complexity: ProteinMix, SpikeIn, and ProteomeMix. ProteinMix is the least complex dataset consisting of LC-MS runs with a six-protein mixture (Pierce Intact Protein Standard Mix, A35526, Thermo Fisher). The six proteins are namely Protein G, Protein AG, IGF-I LR3, Thioredoxin, Carbonic Anhydrase II, and Exo Klenow, but due to the MS settings, two large proteins (Protein AG and Exo Klenow) were undetected. To generate the SpikeIn dataset, ProteinMix was spiked into an E. coli lysate in different amounts of ProteinMix (relatively diluted 1, 1/2, 1/3, 1/5, 1/7, and 1/10 with 20 ng/microlitre as 1), each of which was subject to an LC-MS run. The ProteomeMix dataset contains varying the proportion of proteins from the Human Caco-2 cell lysate (1/5, 1/2, 1, 2, and 5) with a constant concentration for E. coli lysate. The ProteinMix and SpikeIn datasets contain triplicates, and the ProteomeMix dataset includes replicates.

Project description:The transcription level of a rex-deficient S. aureus mutant in comparison to its parental strain S. aureus SH1000 was analyzed using DNA microarrays. S. aureus N315 microarrays were purchased from Scienion (Scienion AG, Berlin, Germany) and were produced by spotting 2,338 PCR products of the 2,593 ORFs comprising annotated genome of S. aureus N315 [reference identification: NC_002745] on a glass slide. Each ORF is present in duplicate on the microarray (further details can be found at http://www.scienion.com), cDNA was synthesized from total RNA with the LabelStar Array Kit from QIAGEN using the QIAGEN protocol with slight modifications: Random hexamer primer were used (Invitrogen, Karlsruhe, Germany) and Cy3- and Cy5-dCTP were purchased from Perkin-Elmer (Rodgau - Juegesheim, Germany). As recommended by Scienion, 10 µg RNA from either SH1000 or AK1 were used for cDNA synthesis. After hybridisation for 72 h, the microarrays were washed as recommended by the manufacturer. Data analysis. The hybridized microarrays were scanned with a GenePix 4000B microarray scanner (MDS Analytical Technologies GmbH, Ismaning, Germany). A geometric raster was laid over the resulting microarray picture to distinguish the signals from the background. After localization of single spots, intensities and global background were calculated automatically. The hybridization patterns and intensities were quantitatively analyzed using the Imagene 6 software (BioDiscovery, El Segundo, CA). The replicates were averaged, and the spots identified by Imagene 6 (BioDiscovery) as flawed were omitted. The data set was normalized by application of the LOWESS algorithm. In a next step, the intensity values of all arrays for each time point as well as for all time points combined were used for t tests. Genes with a change of <0.5- or â?¥2.0-fold were characterized as having significantly differing amounts of transcripts based on t tests with a P value cut-off of at least 0.05. Gene functions were assigned to the respective accession numbers and annotations as compiled on DOGAN, a web page for S. aureus N315 (http://www.bio.nite.go.jp/dogan/MicroTop?GENOME_ID=n315G1). The parental strain SH1000 and the Rex deficient mutant AK1 were applied on full-genome microarrays to get a detailed view on the differences in the transcriptional profiles which are caused â?? directly or indirectly â?? by the introduced mutation. More specifically, expression levels were compared at five time points, covering different growth phases. To highlight the general changes in the expression profile between SH1000 and the rex mutant, the microarray data of all five time points were also analyzed in a combined way using standard statistical methods. In further experiments, we focused on those genes, which seemed to flag the general difference between the investigated strains.

Project description:We have generated a wholly defined spike-in dataset for Agilent microarrays consisting of 12 arrays with more than 2000 differentially expressed, and approximately 3600 background, cRNAs. The composition of this “Ag Spike”dataset is identical to that of our previous Platinum Spike dataset (GSE21344) and therefore allows direct cross-platform comparison. Comparison between the Ag Spike and Platinum Spike studies shows high agreement between results obtained using the Affymetrix and Agilent platforms.

Project description:Generation of human monocyte-derived DCs Peripheral blood mononuclear cells (PBMC) were isolated by Ficoll density centrifugation from buffy coats or whole blood of healthy donors and resuspended in serum-free medium (CellGro, CellGenix GmbH, Freiburg, Germany), supplemented with penicillin (50U/ml)/streptomycin (50?g/ml). Cells were plated at a density of 1-1,25 e6/cm2 in T-25 flasks and allowed to adhere for 2h at 37oC. Non-adherent cells were removed by washing twice with PBS and frozen as T cell source for stimulation experiments. Adherent monocytes were differentiated into immature DC with 1000U/ml GM-CSF and 50ng/ml IL-4 (""im DC""). Unless stated otherwise, cytokines were purchased from CellGenix GmbH, Freiburg, Germany. Cytokines were replenished on day 3. Project description:For the MALDI-MSI experiment, we selected 12 different drugs. The drugs were purchased from the LC Laboratories (Woburn, MA; CAS numbers: dabrafenib: 1195765-45-7, dasatinib: 302962-49-8, erlotinib: 183321-74-6, gefitinib: 184475-35-2, imatinib: 152459-95-5, lapatinib: 388082-78-8, pazopanib: 444731-52-6, sorafenib: 284461-73-0, sunitinib: 557795-19-4, trametinib: 871700-17-3, vatalanib: 212141-54-3) and from SelleckChem (Munich, Germany; CAS numbers: ipratropium: 60205-81-4) with >99% purity and were dissolved in methanol (MeOH, (Chromasolv Plus for HPLC) (Sigma-Aldrich, Steinheim, Germany) at 10 mg/mL concentration. These stock solutions were further diluted with 50% MeOH and five mixtures were generated, each containing four different drug compounds. The spreadsheet in Supporting Information summarizes the composition of the five drug mixtures. A 5 mg/mL solution of α-cyano-4-hydroxycinnamic acid (CHCA, Sigma-Aldrich) dissolved in 50% MeOH containing 0.1% trifluoroacetic acid (TFA, Sigma-Aldrich, Steinheim, Germany) was used as matrix solution.

Project description:Recent advances in single-cell RNA sequencing (scRNA-seq) have allowed researchers to explore transcriptional function at a cellular level. In this study, we present scPPIN, a method for integrating single-cell RNA sequencing data with protein–protein interaction networks to detect active modules in cells of different transcriptional states. We achieve this by clustering RNA-sequencing data, identifying differentially expressed genes, constructing node-weighted protein–protein interaction networks, and finding the maximum-weight connected subgraphs with an exact Steiner-tree approach. As a case study, we investigate RNA-sequencing data from human liver spheroids but the techniques described here are applicable to other organisms and tissues. scPPIN allows us to expand the output of differential expressed genes analysis with information from protein interactions. We find that different transcriptional states have different subnetworks of the PPIN significantly enriched which represent biological pathways. In these pathways, scPPIN also identifies proteins that are not differentially expressed but of crucial biological function (e.g., as receptors) and therefore reveals biology beyond a standard differentially expressed gene analysis. Human primary hepatocytes from a mixture of 10 donors grown in a 3D spheroid, were purchased from InSphero AG (Switzerland) and maintained in the culture medial provided by the company. Single cell libraries were prepare with a 10X Genomics 3’ v2 kit and sequenced in an Illumina NextSeq 500. Sequencing data demultiplexing and alignment was carried out with CellRanger with default parameters.

Project description:Regulatory proteins associate with the genome either by directly binding cognate DNA motifs or via protein-protein interactions with other regulators. Each genomic recruitment mechanism may be associated with distinct motifs, and may also result in distinct characteristic patterns in high-resolution protein-DNA binding assays. For example, the ChIP-exo protocol precisely characterizes protein-DNA crosslinking patterns by combining chromatin immunoprecipitation (ChIP) with 5’ to 3’ exonuclease digestion. Since different regulatory complexes will result in different protein-DNA crosslinking signatures, analysis of ChIP-exo sequencing tag patterns should enable detection of multiple protein-DNA binding modes for a given regulatory protein. However, current ChIP-exo analysis methods either treat all binding events as being of a uniform type, or rely on the presence of DNA motifs to cluster binding events into subtypes. To systematically detect multiple protein-DNA interaction modes in a single ChIP-exo experiment, we introduce the ChIP-exo mixture model (ChExMix). ChExMix probabilistically models the genomic locations and subtype membership of protein-DNA binding events using both ChIP-exo tag enrichment patterns and DNA sequence information, thus offering a principled and robust approach to characterizing binding subtypes in ChIP-exo data. We demonstrate that ChExMix achieves accurate detection and classification of binding event subtypes using in silico mixed ChIP-exo data. We further demonstrate the unique analysis abilities of ChExMix using a collection of ChIP-exo experiments that profile the binding of key transcription factors in MCF-7 cells. In these data, ChExMix detects cooperative binding interactions between FoxA1, ERalpha, and CTCF, thus demonstrating that ChExMix can effectively stratify ChIP-exo binding events into biologically meaningful subtypes.

Project description:This experiment was specifically designed to measure neural targets of Shh signaling, we sought to profile the genes upregulated by Hh signaling in the ventral neural tube to obtain a valid dataset. To obtain ventral-specific markers, we generated retinoic acid-treated EBs grown in the presence or absence of HH-Ag. We did not observe induction of ventral Hh markers in RA-treated constitutive Gli1FLAG EBs and used these for the control, baseline set. The presence of FoxA2, Nkx2.9 and Nkx6.1 amongst the top 10 genes based on expression levels suggests that profiling significantly enriches for Hh-dependent cell types. As expected, the benchmark standard Gli1 was not up-regulated in our array, since it is constitutively expressed in the control as well. Experiment Overall Design: There are a total of 8 samples. Four biological replicates of Retinoic-acid treated EBs (Baseline) and 4 additional biological samples of retinoic acid + Hh-Ag treated EBs (induced sample).

Targeted MS-based quantification methods are valuable complements to large scale shotgun analysis. A method referred to as parallel reaction monitoring (PRM), implemented on Orbitrap MS, has lately been presented as an excellent alternative to more traditional selected reaction monitoring/multiple reaction monitoring (SRM/MRM)methods. The insulin-like growth factor (IGF)-system is not well described in the cat but there are indications of important differences between cats and humans. In feline medicine IGF–I is mainly analyzed for diagnosis of growth hormone disorders but also for research, while the other proteins in the IGF-system are not routinely analyzed within clinical practice. Here, a PRM method for quantification of IGF–I, IGF–II, IGF binding protein (BP) –3 and IGFBP–5 in feline serum is presented. Selective quantification was supported by the use of a newly launched internal standard named QPrEST™. Homology searches demonstrated the possibility to use this standard of human origin for quantification of the targeted feline proteins. Excellent quantitative sensitivity at the attomol/µL (pM) level and selectivity were obtained. As the presented approach is very generic we show that high resolution mass spectrometry in combination with PRM and QPrEST™ internal standards is a versatile tool for protein quantitation across multispecies.
