Datasets for FLASHQuant: a software tool for label-free quantification in top-down proteomics

ABSTRACT: Three datasets with different complexity: ProteinMix, SpikeIn, and ProteomeMix. ProteinMix is the least complex dataset consisting of LC-MS runs with a six-protein mixture (Pierce Intact Protein Standard Mix, A35526, Thermo Fisher). The six proteins are namely Protein G, Protein AG, IGF-I LR3, Thioredoxin, Carbonic Anhydrase II, and Exo Klenow, but due to the MS settings, two large proteins (Protein AG and Exo Klenow) were undetected. To generate the SpikeIn dataset, ProteinMix was spiked into an E. coli lysate in different amounts of ProteinMix (relatively diluted 1, 1/2, 1/3, 1/5, 1/7, and 1/10 with 20 ng/microlitre as 1), each of which was subject to an LC-MS run. The ProteomeMix dataset contains varying the proportion of proteins from the Human Caco-2 cell lysate (1/5, 1/2, 1, 2, and 5) with a constant concentration for E. coli lysate. The ProteinMix and SpikeIn datasets contain triplicates, and the ProteomeMix dataset includes replicates.
