SPANX immunoprecipitation analysis by mass spectrometry

ABSTRACT: A375 cells transduced with empty pLVX or pLVX-SPANXA-FLAG were subjected to immunoprecipitation using Flag beads. Elution from beads was performed by incubation with 3XFlag peptide for 1h at 4 C and eluates were subjected to tryptic digestion followed by LC-MS/MS, as described previously (PMID: 30992132). Raw data were analyzed using MaxQuant (v1.6.0.1) with default settings.

BAP and ADCK4 interactor proteomic data LC-MS/MS

Project description:Although identification of single gene mutations associated with SRNS have yielded insights into pathogenic mechanisms and localized its pathogenesis to glomerular podocytes, the disease mechanisms of SRNS remain obscure. ADCK4 mutations usually manifest as steroid-resistant nephrotic syndrome, and cause coenzyme Q10 (CoQ10) deficiency. We performed proteomic analysis to understand the function of ADCK4 via the identification of its interactome. We generated HEK293 cells that stably overexpressed C-terminal FLAG-tagged bacterial alkaline phosphatase (BAP; BAP-3xFLAG) and ADCK4 (ADCK4-3xFLAG). We confirmed that ADCK4-3xFLAG mostly localized to the mitochondria. Following affinity purification using anti-FLAG beads, protein eluates were analyzed using a liquid chromatograph coupled to a high-resolution mass spectrometer (LC-MS/MS). In total, 612 proteins were identified as interactors of ADCK4. Among them, the cytoplasmic proteins, including myosin (MYH10, MYH11, MYO1B, and MYO1C), filamin (FLNC), and kinase proteins (STK24, STK25, STK38 and ROCK1) were detected. In addition, the mitochondrial proteins, including ATP synthase subunit (ATP5L), cytochrome c oxidase subunit (COX6A1 and UQCRQ), and COQ5, were also identified as interactors.

Chromatin immunoprecipitation with yeast She proteins

Project description:RNA co-immunoprecipitations with C-terminal protein A-tagged She proteins. One liter of cells were cultured at 30 degrees in YPAD medium and collected during exponential growth by centrifugation. Cells were washed twice and broken mechanically with glass beads. Extracts were incubated with IgG-agarose beads (Sigma). The beads were washed four times, and She proteins were released from the beads by cleavage with TEV-protease (Invitrogen). RNA was isolated by phenol/chloroform extraction and isopropanol precipitation from TEV eluates, which corresponds to the purified fraction, and from extracts (input). Both RNA samples, input and purified, were reverse transcribed and labeled with the fluorescent dyes Cy3 and Cy5 (Amersham), respectively. The experiment utilised beads associated with anti-flag antibodies, specific for the Flag tagged protein. We report important targets involved in cell division and salt stress with key findings supporting the hypothesis that MtrA is essential. Samples were taken over a time course of 10h, 12h, 14h, 16h, 18h and 20h.

FLAG-affinity pulldown experiments with sll1214 and sll1874 from Synechocystis

Project description:Putative subunits of the Mg-protoporphyrin monomethylester oxidative cyclase from Synechocystis PCC 6803, sll1214 and sll1874 were expressed with N-terminal 3xFLAG-tags in separate transformants.. Solubilised thylakoid membranes from these 2 transformants were incubated with anti-FLAG agarose and after extensive washing, the FLAG-tagged proteins, together with putative interaction partners were desorbed with FLAG peptide. The eluates were denatured, reduced, alkylated and digested with trypsin. The resulting peptides were cleaned by cation exchange and desalted, then analysed by nanoLC-MS/MS. The FLAG pulldown experiment was also carried out with a thylakoid membrane preparation from wild-type with no FLAG-tagged proteins as a control. Protein identification was by database searching with Mascot.

Therefore, MRG15 wild type and mutants (N-terminal FLAG tag) were overexpressed in U2OS cells. After UV irradiation, immunoprecipitation of the constructs was performed using FLAG M2 affinity gel.
