NAADP interactome from HEK293 cells expressing exogenous TPC2 channel

ABSTRACT: NAADP interactome data obtained by affinity precipitation with immobilized NAADP from HEK293 cells expressing exogenous TPC2-eGFP-FLAG. Heavily labeled proteins were pulled-down by immobilized NAADP and lightly labeled proteins were pulled-down by empty beads (no NAADP). Proteins were eluted from beads by NAADP first (raw data file names contain NAADP) and then by SDS (file names contain SDS). The suffix 1-3 for file names indicates order of excised gel bands from top.

Isolation of repaired chromatin of UVC-irradiated human skin fibroblasts

Project description:To further study and understand the DNA damage responses, we developed aniFOUND, a new method for capturing under native conditions the repaired DNA and the proteins associated with it after UVC irradiation. hTert-immortalised human skin fibroblasts were irradiated with 20 J/m2 UVC and the nascent DNA that resulted from the Unscheduled DNA Synthesis was specifically labeled with nucleotide analogues (EdU). This newly repaired/synthesized DNA together with the bound proteins were pulled-down with streptavidin beads. For negative controls we used both irradiated, but non-labelled samples (+UV/-EdU) and labelled, but not irradiated cells (-UV/+EdU). The pulldowns were eluted from the beads by boiling in 0.1 % SDS.

Project description:To identify the circNEIL3 interacting protein, we performed RNA pull-down assays after transfecting into cells with biotin-labeled sense (S) or antisense (AS) DNA oligomers crossing the junction site of circNEIL3, and the pull-down proteins were subjected to SDS-PAGE and Coomassie blue staining. ~45 kDa Band pulled down by the AS probe was specifically excised , digested and used for mass spectrometry analysis.

Project description:As part of the zebrafish genome annotation project the 3 prime ends of genes were pulled down on polyT beads and sequenced on the Illumina Genome Analyzer to identify alternative 3 prime ends in a range of tissues and developmental stages. Total RNA from a range of developmental stages and adult tissues were chemically fragmented, pulled down on polyT magnetic beads and double stranded cDNA was synthesized. The cDNA was BpmI digested to release from the beads and to leave a 6 T base tail. Illumina sequencing libraries were made followed by 76 base paired-end sequencing. Identification of METTL5 interaction partners

Project description:METTL5 is an RNA methyltransferase whose stability was noted to be poor when expressed in both mammalian and bacterial expression systems. To determine if METTL5 has an endogenous stabilizing binding partner, FLAG-tagged METTL5 was expressed in Freestyle 293 cells and pulled down with anti-FLAG-M2 antibody-coupled magnetic beads. Bound proteins were fractionated by SDS-PAGE, and bands of interest were cut out for proteomics analysis.

Fyn- and Abl-driven interactome and post-translational modifications of DCBLD1 and DCBLD2

Project description:Three related datasets are included, all from immunoprecipitations of FLAG-tagged DCBLD1 and DCBLD2 (human) from 293 cells. Letters at the end of file names denote regions of each gel lave from highest (“A”) to lowest (“B”-X) molecular weight. File names containing “SILAC” are part of a dataset composed of 3 biological replicates (“T1”,”T2”,”T3” in file name) run of 10% or 15% gels (“10” or “15” in file name). DCBLD1 or DCBLD2 were immunoprecipitated from cells alone (light SILAC condition) or with Fyn/Abl (heavy SILAC condition). “Mock”, “Fyn” alone, or “Abl” alone in file names denote control immunoprecipitates, in which the light condition was a mock transfection and the heavy was either a mock or had Fyn/Abl expressed alone. Trypsin was used as the proteolytic enzyme. File names beginning with “Label_free” are part of datasets from LC-MS/MS analysis of DCBLD1 or DCBLD2 immunoprecipitates from 293 lysates. Prior to LC-MS/MS analysis, immunoprecipitates were digested with trypsin and GluC. Only DCBLD1 and DCBLD2 protein bands were analyzed via LC-MS/MS. File names containing “zebrafish” are part of datasets from LC-MS/MS analysis of DCBLD2 immunoprecipitates from 293 extracts that were then incubated with zebrafish extracts. These datasets include tryptic peptides from both human and zebrafish proteins.
