Project description:Many new alternative splice forms have been detected at the transcript level using next generation sequencing (NGS) methods, especially RNA-Seq, but it is not known how many of these transcripts are being translated. Leveraging the unprecedented capabilities of NGS, we collected RNA-Seq and proteomics data from the same cell population (Jurkat cells) and created a bioinformatics pipeline that builds customized databases for the discovery of novel splice-junction peptides. Results: Eighty million paired-end Illumina reads and ~500,000 tandem mass spectra were used to identify 12,873 transcripts (19,320 including isoforms) and 6,810 proteins. We developed a bioinformatics workflow to retrieve high-confidence, novel splice junction sequences from the RNA data, translate these sequences into the analogous polypeptide sequence, and create a customized splice junction database for MS searching. Jurkat T-cell mRNA was analyzed on an Illumina HiSeq2000. ~80 million paired end reads (2x200bp, ~350bp lengths) were collected.

Project description:Accurate postmortem estimation of breastfeeding status for archaeological or forensic neonatal remains is difficult. Confident identification of milk-specific proteins associated with these remains, would provide direct evidence of breastmilk consumption. We used liquid chromatography coupled to tandem mass spectrometry (MS) to confidently identify beta-lactoglobulin-1 (LGB1) and whey acidic protein (WAP), major whey proteins associated with a neonatal dog (Canis lupus familiaris) skeleton (430–960 cal AD), from an archaeological site in Hokkaido, Japan. The age at death of the individual was estimated to be approximately two weeks after birth. Protein residues extracted from rib and vertebra fragments were analyzed and identified by matching tandem MS spectra against the dog reference proteome. A total of 200 dog protein groups were detected and at least 1 peptide from canine LGB1 and two peptides from canine WAP were confidently identified. These milk proteins most probably originated from the mother’s breastmilk, ingested by the neonate just before it died. We suggest the milk diffused outside the digestive apparatus during decomposition, and by being absorbed into the bones, it partially preserved. The result of this study suggests that proteomic analysis can be used for postmortem reconstruction of the breastfeeding status at the time of death of neonatal mammalian, by analyzing their skeletal archaeological remains. This method is also applicable to forensic and wildlife studies.

Project description:We retrospectively investigated sera, obtained from 47 patients after the complete cure of liver cancer, using follow-up proteome analysis for 8 years, and found a protein, whose expression increased over time, peaked at the definitive diagnosis of bone metastases by bone scintigraphy, and tapered after the start of subsequent treatment. Fractions obtained by the reverse-phase HPLC of this protein were digested with trypsin and examined by LC-MS/MS analysis. The data were analyzed with a Mascot database search. As a result, the mass of fragment 576-628 of the C-terminal region of alpha-fibrinogen precursor was 5,805, which corresponded to that of the target peak. On the other hand, the mass of region 576-629 (with Val at the C-terminal) was 5,904, a mass value 99 higher than the target peak. This corresponds to a peak detected in the serum sample at a mass value 100 higher than the target peak. This peak with a mass value 100 higher was the same as the target peak in terms of chromatographic behavior, indicating that this peak had a protein sequence similar to that of the target peak. The isoelectric point (pI) of the fragment of region 576-628 was 8.07. This is consistent with the fact that the target peak indicates the behavior of a basic material in ion exchange. Thus, we concluded that the target peak 5,813 was a fragment of C-terminal region 576-628 of the alpha-fibrinogen precursor.

Project description:The KRAS peptide library is a part of our larger effort to understand peptide variants in shotgun proteomics. Herein, the interest is in discrimination of homologous peptides---a problem related to detection of peptide variants. The dataset contains MS/MS spectra of 400 synthetic peptides of form LVVVGA-XX-VGK. Each peptide is measured in separate LC-MS/MS run, thus the actual peptide for each dataset is known. In summary, the dataset contains annotated spectra of homologous peptides and can be used for development and optimization of peptide detection methods.

Project description:Seeking to identify HLA class I peptides that originate from vaccinia virus proteins to understand the mechanism of immune protection. Note that vaccinia-infected B cells will still continue to present (primarily) a wide variety of peptides originating from endogenous proteins; this data set contains evidence for more than 5000 such peptides. The objective and challenge is to detect and identify the peptides that originate from the pathogen (vaccinia virus) in the presence (background) of this large number of endogensous 'self' peptides. Project description:Isopeptide crosslinked proteins can be the product of transglutaminase or of exposure to organophosphorus toxicants (OP). Transglutaminase links glutamine to lysine with loss of ammonia. OP toxicants induce a link between glutamic acid and lysine with loss of water. Our goal was to establish criteria to distinguish real from false isopeptide crosslinks reported by software searches of mass spectrometry data. We used fragmentation spectra of tryptic peptides from MAP-rich tubulin Sus scrofa as a test system for detection of naturally-occurring isopeptide crosslinks. Data were analyzed with Protein Prospector. Criteria for the assignments included the presence of at least 1 crosslink specific product ion, fragment ions from both peptides, Protein Prospector scores ≥20, and best fit of the MS/MS data to the crosslinked peptide as opposed to a linear peptide. Out of 301,364 spectra, 15 potential transglutaminase-type crosslinked peptide candidates were identified. Manual evaluation of these MS/MS spectra reduced the number to 1 valid crosslink between Q112 of NFH and K368 of Tau. Immunopurification with anti-isopeptide 81D1C2 confirmed that MAP-rich tubulin contained only one isopeptide. Support for this isopeptide bond was obtained by showing that transglutaminase was capable of incorporating dansyl-aminohexyl -QQIV into K368. A model of the KIETHK-QLEAHNR isopeptide was synthesized with the aid of transglutaminase. MS/MS spectra of the model validated our interpretation of the native isopeptide. An OP-induced isopeptide bond between K163 of tubulin alpha-1A and E158 of tubulin beta-4B was induced by treating MAP-rich tubulin with 100 µM chlorpyrifos oxon. This crosslink was supported by the criteria described above and by the presence of diethoxyphospho-lysine 163 in the tubulin alpha-1A peptide. The information obtained in this work is valuable for future studies that aim to understand why exposure to OP is associated with increased risk of neurodegenerative disease.
