Project description:The expansion of the target landscape of covalent inhibitors requires the engagement of nucleophiles beyond cysteine. Although the conserved catalytic lysine in protein kinases is an attractive candidate for a covalent approach, selectivity remains an obvious challenge. Moreover, few covalent inhibitors have been shown to engage the kinase catalytic lysine in animals. We hypothesized that reversible, lysine-targeted inhibitors could provide sustained kinase engagement in vivo, with selectivity driven in part by differences in residence time. By strategically linking benzaldehydes to a promiscuous kinase binding scaffold, we developed chemoproteomic probes that reversibly and covalently engage >200 protein kinases in cells and mice. Probe-kinase residence time was dramatically enhanced by a hydroxyl group ortho to the aldehyde. Remarkably, only a few kinases, including Aurora A, showed sustained, quasi-irreversible occupancy in vivo, the structural basis for which was revealed by X-ray crystallography. We anticipate broad application of salicylaldehyde-based probes to proteins that lack a druggable cysteine.

Proteome selectivity profiling of photoaffinity probes derived from imidazopyrazine-kinase inhibitors

Project description:Kinases are attractive drug targets, but the design of highly selective kinase inhibitors remains challenging. Selectivity may be evaluated against a panel of kinases, or – preferred – in a complex proteome. Probes that allow photoaffinity-labeling of their targets can facilitate this process. Here, we report photoaffinity probes based on the imidazopyrazine scaffold, which is found in several kinase inhibitors and drugs or drug candidates. By chemical proteomics experiments, we find a range of off-targets, which vary between the different probes.

Harnessing Ionic Selectivity In Acetyltransferase Chemoproteomic Probes

Project description:Chemical proteomics (chemoproteomics) has emerged as a powerful strategy for the high-throughput annotation of protein function. This approach involves using an active site probe to capture an enzyme class of interest from cells, allowing the biological activity of multiple enzymes within that family to be assessed in parallel. Coenzyme A based chemoproteomic probes may have utility in studying the pharmacological interactions of additional enzyme classes, beyond histone acetyltransferases. However, one challenge in applying this approach is how to differentiate a ‘true hit’ from background. Many histone acetyltransferases utilize an ordered binding mechanism, with acetyl-CoA binding first, which allows their chemoproteomic capture to be competed by pre-incubating lysates with acetyl-CoA. However, for acetyltransferases that don’t exhibit this binding mode, or which bind to a different ligand, acetyl-CoA competition may not be evident, limiting our ability to discern selective chemoproteomic enrichment from noise. In this study, two physiochemically distinct capture probes were used to enrich proteins to distinguish true hits from background and identify new targets selectively enriched by CoA-based probes, thus expanding the scope of protein-ligand interactions open to chemoproteomic interrogation.

Through this work the authors are seeking to address an important unmet need, namely the development of new chemotypes that show high selectivity for lysine labeling and improved cell stability, when compared to activated ester probes. The sulfonium probes reported here are an extension of the group’s earlier work (Org. Lett. 2022, 24, 2, 581–586) developing and applying propargyl sulfonium probes to the formation of ester and amide reagents for bioconjugation. In this previous work the authors used the propargyl sulfonium reagents for three component reactions.

Project description:Histone lysine methylation (Kme) encodes essential information modulating many biological processes including gene expression and transcriptional regulation. However, the atomic-level recognition mechanisms of methylated histones by their respective adaptor proteins are still elusive. For instance, it is unclear how L3MBTL1, a methyl-lysine histone code reader, recognizes equally well both mono- and dimethyl marks but ignores unmodified and trimethylated lysine residues. We made use of molecular dynamics (MD) and free energy perturbation (FEP) techniques in order to investigate the energetics and dynamics of the methyl-lysine recognition. Isothermal titration calorimetry (ITC) was employed to experimentally validate the computational findings. Both computational and experimental methods were applied to a set of designed "biophysical" probes that mimic the shape of a single lysine residue and reproduce the binding affinities of cognate histone peptides. Our results suggest that, besides forming favorable interactions, the L3MBTL1 binding pocket energetically penalizes both methylation states and has most probably evolved as a "compromise" that nonoptimally fits to both mono- and dimethyl-lysine marks.
