Delta-S-Cys-Albumin Baseline and Time Courses for Stability Linkage to Other Proteins

ABSTRACT: This data set consists of raw, intact-protein LC/MS files. Each file contains raw and (usually) a charge-deconvoluted spectrum of albumin from diluted human plasma or serum that has been either kept at -80 C for its entire existence or subjected to an intentional time course of exposure at 23 C, 4 C or -20 C. Each file/run has a matching file/run in a "...37Cexp" subfolder. This corresponds to analysis of the same plasma or serum sample in which the degree of S-cysteinylation was intentionally driven to its maximum value in a separate sample aliquot (see Jeffs JW, Jehanathan N, Thibert SMF, Ferdosi S, Pham L, Wilson ZT, Breburda C, Borges CR: Delta-S-Cys-Albumin: A Lab Test that Quantifies Cumulative Exposure of Archived Human Blood Plasma and Serum Samples to Thawed Conditions. Mol Cell Proteomics 2019, 18(10):2121-2137). There are no MS/MS data. This is not a conventional proteomics dataset.

Model data for the evaluation of dependent-peptide visualisation tools

Project description:Dependent peptide searching is a method for detecting modified peptides using data from shotgun proteomics analyses. We have developed a set of tools for visualising the results of dependent-peptide searches (as performed in MaxQuant). The tools were developed using four sets of search results: two sets for a sample of N-ethylmaleimide-treated bovine serum albumin (BSA), and two sets for a corresponding control sample (replicates = different LC-MS/MS analyses). This submission includes our raw data, MaxQuant output files, and a *.fasta file containing the sequence of mature BSA. An accompanying *.csv file summarises the structure of the data set.

Albumin, TGF-Beta1 and Blood-Brain Barrier opening induce cortical epileptogenesis.

Project description:Insults to the cerebral cortex, such as trauma, ischemia or infections, may result in the development of epilepsy, one of the most common neurological disorders. Previous studies have suggested that perturbations in neurovascular integrity and breakdown of the blood-brain barrier (BBB) lead to neuronal hypersynchronization and epileptiform activity, but the underlying mechanisms are unknown. As with BBB opening, treatment with albumin or with TGF-?1 results in the development of hypersynchronized epileptiform activity. Given the latent period before the appearance of epileptiform activity, we hypothesized the underlying mechanism is a transcriptional response which would be similar for BBB breakdown and exposure to albumin or TGF-?1. In search of a common pathway and transcriptional activation pattern we performed a genome wide analysis. Genomic expression analyses demonstrated similar expression patterns for BBB opening, albumin and TGF-?1 exposure. Most importantly, TGF-? pathway blockers suppressed most albumin-induced transcriptional changes. RNA was extracted from cortical regions of rats treated with sodium deoxycholate (DOC, to induce BBB opening), albumin or TGF-?1 for various durations (7/8, 24, 48hr). Control RNA was extracted from a sham-operated animal and one array was run for each treatment and time point A second set of animals (labeled as Set 2) was treated with either albumin (n=3) or albumin in the presence of TGF-? receptor blockers (n=4; TGF-?R1 kinase activity inhibitor SB431542 and TGF-?R2 antibody) and sacrificed 24 hr following treatment. Sham-operated animals served as controls (n=2).

Expression data from ethanol and saline exposed mice [mRNA]

Project description:Mouse models of Fetal Alcohol Spectrum Disorder can be used to assess molecular changes underlying the disorder. Neonatal ethanol exposure in mice can be used to model third trimester ethanol exposure in humans. Mice were injected with 2.5 g/kg twice on each of postnatal days 4 and 7. Mice were allowed to reach postnatal day 70, at which time whole-hippocampus was isolated and snap frozen. Tissue was thawed and RNA was isolated. RNA run on affymetrix gene expression array according to standard protocol. Each array was a pool of three mice, for a total n=9 ethanol-exposed and 9 control mice. All mice were male.

Palmitate-induced gene expression in human gingival fibroblasts (HGF)

Project description:DNA microarray analysis was performed to investigate the expression of genes in HGF stimulated with palmitate Type 2 diabetes (T2D) is characterized by decreased insulin sensitivity and higher concentrations of free fatty acids (FFAs) in plasma. Among FFAs, saturated fatty acids (SFAs), such as palmitate, have been proposed to promote inflammatory responses. Although many epidemiological studies have shown a link between periodontitis and T2D, little is known about the clinical significance of SFAs in periodontitis. The goal of this study is to demonstrate a potential link between the pathogenesis of periodontitis and SFAs in plasma. HGF were treated with either with 0 (1% Bovine serum albumin) or 100 ÂµM Palmitate for 36 hours (n=2 each).
