Project description:Enzyme-catalyzed proximity labeling (PL) with biotin is a novel approach to map organelle compartmentalization and protein interaction networks in living cells. Here, we present a new method based on semi-permeabilized yeast cells and the enzyme APEX2, an engineered ascorbate peroxidase. Combined with stable isotope labeling by amino acids in cell culture (SILAC), we demonstrate proteomic mapping of a membrane-enclosed and a semi-open compartment, the mitochondrial matrix and the nucleus. APEX2 PL revealed nuclear proteins that were previously not identified by conventional techniques. One of these, the Yer156C protein, is highly conserved but of unknown function. In follow-up experiments using quantitative PL with Yer156C-APEX2 we discovered an array of Yer156C interactors. Thus, our approach establishes APEX2 PL as an effective and versatile tool that complements the powerful methods palette for the model system yeast.

Project description:To learn about the cellular processes involved in Mg2+ transport and the mechanisms allowing cells to cope with low Mg2+ availability, we performed RNA expression profiling experiments, and followed changes in gene activity upon Mg2+ depletion on a genome-wide scale. A striking portion of genes up-regulated under Mg2+ depletion is also induced by high Ca2+ and/or alkalinization. Among the genes significantly up-regulated by Mg2+ starvation, Ca2+ stress and alkalinization are ENA1 (encoding a P-type ATPase sodium pump) and PHO89 (encoding a sodium/phosphate cotransporter). We show that up-regulation of these genes is dependent on the calcineurin/Crz1p signaling pathway. Similarly to Ca2+ stress, Mg2+ starvation induces translocation of the transcription factor Crz1p from the cytoplasm into the nucleus. The up-regulation of ENA1 and PHO89 upon Mg2+ starvation depends on extracellular Ca2+. Using fluorescence resonance energy transfer microscopy we demonstrate that removal of Mg2+ results in an immediate increase in free cytoplasmic Ca2+. This effect is dependent on external Ca2+. Results presented indicate that Mg2+ depletion in yeast cells leads to enhanced cellular Ca2+ concentrations, which activate the Crz1p/calcineurin pathway. We provide evidence that calcineurin/Crz1p signaling is crucial for yeast cells to cope with Mg2+ depletion stress. Keywords: stress response (magnesium starvation)

Project description:This series is a complementary data set for the manuscript entitled "Nup-PI: The Nucleopore-Promoter Interactions of Genes in Yeast." (Mol. Cell, 2006). Experimental Background: Genomic interaction sites of nuclear proteins were mapped by the in vivo ChEC technique described in Schmid et al. (2004) Mol. Cell 16, 147-157. Genome-wide probes that are suitable for hybridization of microarrays were prepared. In brief, MboI restriction fragments that were internally cleaved by the MN moiety of the fusion proteins were amplified and labelled. The procedure is explained in detail in the manuscript. "Nup-PI: The Nucleopore-Promoter Interactions of Genes in Yeast." (Schmid et al., Mol. Cell 2006). Experiments: Genome-wide probes were prepared from control, uncleaved chromatin, as well as chromatin cleaved by H2b-MN and Nup2-MN. Project description:Frozen dough baking is useful method in the modern bread-making industry. However, the fermentation activity of baker’s yeast dramatically decreased after thawing due to freeze injuries, because baker’s yeast cells contained in dough experience freeze injuries during freeze-thaw processes. Here, we performed genome-wide expression analysis to determine genetic response in baker’s yeasts under freeze-thaw condition using a DNA microarray analysis. Functional and clustering analyses in gene expression reveal that genes could be characterized by the term of freeze-thaw stress. Under short-term freeze stress (freeze treatment for 3 day), genes involved in ribosomal protein were up-regulated. Under long-term freeze stress (freeze treatment for longer than 7 day), genes involved in energy synthesis were up-regulated. In each phase, genes involved in protein damage, several stresses and trehalose and glycogen metabolism were also up-regulated. Through these freeze stress, yeast cells may improve reduced efficiency of translation and enhanced cell protection mechanism to survive under freeze stress condition.
