Phosphoproteomics on cisplatin or LPS treated on HEI OC1 cells

ABSTRACT: HEI-OC1 cells were treated with cisplatin, LPS or PB and lysed with 8 M guanidine hydrochloride. Soluble proteins were digested to peptides with trypsin/LysC mix and desalted. Phosphopeptides were enriched using MagReSyn Ti-IMAC HP beads automtaed by KingFIsher Duo Prime.

Zirconium(IV)-IMAC for phosphopeptide enrichment in phosphoproteomics

Project description:IMAC and MOAC magnetic microsphere materials were tested with ug amounts of protein extracts from HepG2/C3A cells. We compared Zirconium (IV) IMAC (Zr-IMAC) magnetic microspheres to commonly used Titanium (IV) IMAC (Ti-IMAC) and TiO2 magnetic microspheres for phosphopeptide enrichment from simple and complex protein samples prior phosphopeptide sequencing and characterization by mass spectrometry (LC-MS/MS). We optimized sample-loading conditions to increase phosphopeptide recovery for Zr-IMAC, Ti-IMAC and TiO2 based workflows. Furthermore, optimized Zr-IMAC and Ti-IMAC magnetic microsphere format were compared to HPLC-based Fe(III)-IMAC for same sample amount (200 ug).

Three protein extraction methods for mass spectrometry proteomics of fresh frozen mouse tissue

Project description:We present three different methods for protein extraction from fresh frozen mouse heart tissue: 1) extraction using SDS buffer followed by FASP purification, 2) extraction using SDS buffer followed by S-Trap purification, and 3) extraction using a guanidine hydrochloride buffer followed by in-solution digestion. Based on bicinchoninic acid assay, all three methods display similar recovery of total protein content. However, proteomics-based analysis identified far fewer proteins from the extraction guanidine hydrochloride. SDS-FASP identifies as many proteins as the SDS-STrap method with good coverage of proteins from different cellular compartments.

Integrated proteomic and global phosphoproteomic analysis of cisplatin-induced apoptosis in A549 cells

Project description:Protein phosphorylation, a widely occurring and significant post-translational modification, is integral to various biological processes. We previously utilized a protein affinity probe to identify genes damaged by cisplatin, revealing that it inflicts substantial damage on protein kinase and protein phosphatase genes. In this study, we investigated cisplatin-induced alterations in the proteome and global phosphoproteome of A549 cells. Employing Fe-IMAC beads and tyrosine phosphorylation enrichment antibodies, we identified 6944 protein groups and 18,274 phosphorylation sites on 4,915 proteins across three biological replicates of both cisplatin-treated A549 cells and control cells. Among these, 730 tyrosine phosphorylation sites were identified—marking the most substantial discovery of such sites in A549 cells following cisplatin treatment. Bioinformatics analysis indicated that the proteins exhibiting significant phosphorylation level changes, which are predominantly involved in RNA processing, modification, transcription, translation, and the spliceosome. This suggests that cisplatin-induced damage to protein kinases and phosphatases may disrupt the normal function of these proteins, consequently impairing DNA replication, RNA translation, and shearing, ultimately culminating in tumor cell death. Moreover, we cross-referenced our proteomic data with our previously obtained cisplatin-damaged genes, observing that the majority of down-regulated proteins derived from cisplatin-induced gene damage.

Transcription profiling by array of human A2780 ovarianc cancer cells and cisplatin resistant derivate cells treated with cisplatin or liposomal cisplatin

Project description:A2780 ovarian cancer cells and a cisplatin resistant derivate of A2780 cells, obtained from ECACC, UK, No. 93112519 [A2780] and No. 93112517 [A2780 cis] were seeded out in T-75 flasks at a density of 2x106 for A2780sens and 3x106 for A2780cis cells in 15 ml of medium and preincubated overnight. Medium was removed and 15 ml fresh medium (37M-0C) with different concentrations of cisplatin, liposomal cisplatin or empty liposomes were added and incubated for 72 h at 37M-0C in a 5% CO2 incubator. In case of A2780sens cells, 1.72 M-5M cisplatin (IC50 concentration) and in case of A2780cis cells 8.94 M-5M cisplatin (IC50 concentration) were added. Liposomal formulations contained equal cisplatin concentrations. Empty liposomes were added in the same concentration as the liposomal cisplatin, to analyze the impact of liposomal lipids (A2780sens: 0.80M-5mol lipid, A2780cis: 4.15 M-5mol lipid). After incubation, medium was removed and cells were washed thrice with 10 ml PBS. 1 ml RLT-buffer was added and cells lysates were stored at -80M-0C until RNA extraction.

Project description:Ruthenium based compound have developed for anticancer therapy Identification of the transcriptomes induced by either cisplatin or a ruthenium-based compound (RDC) that are both cytotoxic. Cells were treated with either cisplatin or RDC at their IC50 and for 6h or 24h. 15 samples are in the experiment. Each condition has been done in triplicates. Ct is control; R6 is RDC applied for 6h, R24 is RDC applied for 24h, C6 is ciplatin applied 6h and C24 is cisplatin applied for 24h. U87 cells were used.
