Morphological, electrophysiological and transcriptomic profiling of single neurons using Patch-seq

Project description:The mammalian neocortex is a layered sheet of neural tissue that mediates complex cognitive processes including perception and cognition. Despite its importance, we still lack detailed knowledge of the cellular components of the neocortex. Integrating morphological, electrophysiological and molecular classification schemes into a common framework for defining cell types is challenging due to the limited scope of most single-cell analyses. Here, we developed a protocol for high-throughput electrophysiological and transcriptomic analysis of single neurons that combines whole-cell recordings and single-cell RNA-sequencing, which we call Patch-seq. Using this approach, we fully characterized the electrophysiological and molecular profiles of ~50 neocortical neurons, and show that gene expression patterns can be used to infer the morphological and physiological properties of individual neurons and their corresponding cell type. Our results shed light on the molecular underpinnings of neuronal diversity and demonstrate a path forward for comprehensive cell type characterization in the nervous system.

Impact of oligodendrocyte secreted factors on hippocampal GABAergic neurons: an electrophysiological and transcriptomic study

Project description:In the present work, we gain insight into the impact of oligodendrocyte secreted factors on hippocampal GABAergic neuron physiology, and performed patch-clamp recordings followed by single-cell RNA sequencing of neurons. Our results demonstrate that the GABAergic neuron excitability is influenced by glial cells and oligodendrocyte-secreted factors. Moreover, we show specific ion channels alterations and find a correlation with electrophysiological parameters suggesting possible mechanisms for the OCM-induced regulation of neuronal function.

Integrated electrophysiological and genomic profiles of single cells reveal spiking tumor cells in human glioma [Patch-Seq]

Project description:Prior studies have described the complex interplay that exists between glioma cells and neurons, however, the electrophysiological properties endogenous to tumor cells remain obscure. To address this, we employed Patch-sequencing on human glioma specimens and found that one third of patched cells in IDH mutant (IDHmut) tumors demonstrate properties of both neurons and glia by firing single, short action potentials. To define these hybrid cells (HCs) and discern if they are tumor in origin, we developed a computational tool, Single Cell Rule Association Mining (SCRAM), to annotate each cell individually. SCRAM revealed that HCs represent tumor and non-tumor cells that have select features of GABAergic neurons and oligodendrocyte precursor cells. These studies are the first to characterize the combined electrophysiological and molecular properties of human glioma cells and describe a new cell type in human glioma with unique electrophysiological and transcriptomic properties that may also exist in the non-tumor brain.

Patch-Seq Analysis of Respiratory Neurons of the preBötzinger Complex in Neonatal Mice

Project description:Inspiratory breathing movements depend on neurons in the preBötzinger complex (preBötC). We use the Patch-Seq technique and next-generation sequencing to measure the transcriptomes of preBötC insporatory neurons. The preBötC inspiratory neurons can generate both, the rhythm and the rudimentary motor output pattern for inspiratory breathing. We used electrophysiological properties of preBötC inspiratory neurons to categorize them as putative rhythm- and pattern-generators and then aspirated their cellular contents for scRNa sequencing.

Electrophysiological, transcriptomic and morphologic profiling of single neurons using Patch-seq.

Project description:Despite the importance of the mammalian neocortex for complex cognitive processes, we still lack a comprehensive description of its cellular components. To improve the classification of neuronal cell types and the functional characterization of single neurons, we present Patch-seq, a method that combines whole-cell electrophysiological patch-clamp recordings, single-cell RNA-sequencing and morphological characterization. Following electrophysiological characterization, cell contents are aspirated through the patch-clamp pipette and prepared for RNA-sequencing. Using this approach, we generate electrophysiological and molecular profiles of 58 neocortical cells and show that gene expression patterns can be used to infer the morphological and physiological properties such as axonal arborization and action potential amplitude of individual neurons. Our results shed light on the molecular underpinnings of neuronal diversity and suggest that Patch-seq can facilitate the classification of cell types in the nervous system.

Patch-Clamp Proteomics of Single Neurons in Tissue Using Electrophysiology and Subcellular Capillary Electrophoresis Mass Spectrometry

Project description:In this project, we enabled mass spectrometry based proteomics characterization of single neurons in sections of the mouse brain. We accessed cells in a whole-cell patch clamp configuration and aspirated a portion of the neuronal soma into the patch clamp probe. The collected aspirate was expelled into a microvial, where proteins were extracted and processed for shot-gun analysis. The resulting trace amounts of protein digests were analyzed on a custom-built microanalytical capillary electrophoresis platform that was connected to an electrospray ionization high-resolution mass spectrometer. This “patch proteomics” technology identified ~150 proteins from triplicate measurement of single dopaminergic neurons in the mouse substantia nigra.

Electrophysiological Maturation of Cerebral Organoids Correlates with Dynamic Morphological and Cellular Development

Project description:Cerebral organoids (COs) are rapidly accelerating the rate of translational neuroscience based on their potential to model complex features of the developing human brain. Several studies have examined the electrophysiological and neural network features of COs; however, no study has comprehensively investigated the developmental trajectory of electrophysiological properties in whole-brain COs and correlated these properties with developmentally-linked morphological and cellular features. Here, we profiled the neuroelectrical activities of COs over the span of five months with a multi-electrode array (MEA) platform and observed the emergence and maturation of several electrophysiologic properties, including rapid firing rates and network bursting events. To complement these analyses, we characterized the complex molecular and cellular development that give rise to these mature neuroelectrical properties with immunohistochemical and single-cell transcriptomic analyses. This integrated approach underscores the value of COs as an emerging model system of human brain development and neurological disease.
