De novo enhancer function in divergent hominin haplotypes

Project description:Identifying functional changes in gene regulatory elements in the human lineage is essential to understanding how humans emerged as a species. We performed genome-wide comparative genomic analysis of humans and great apes to identify 1581 Human Ancestor Quickly-Evolved Regions (HAQERs), which we identify as the fastest-evolved regions of the human genome (hg38). To detect how rapid sequence divergence contributed to divergent gene regulatory functionality in HAQERs, we designed in vivo STARR-seq as a multiplex single-cell assay of enhancer activity in the developing mouse brain. We tested multiple haplotypes from hominins (Human/Neanderthal/Denisova) and non-hominins (Chimpanzee and the inferred Human-Chimpanzee ancestor) for 13 HAQERs to assess their enhancer activity in the developing brain. We found significant differences in enhancer activity between hominins and non-hominins in 8 of these sequences.

Transcriptomic characterization of cattle primary hepatocytes and its comparison with Madin-Darby bovine kidney (MDBK) cells and liver tissue

Project description:Cattle primary cultured hepatocytes (CHs) have been used as a useful in vitro model for drug metabolism studies. However, they suffer some limitations, when compared with the ex vivo liver tissue, such as difficult adhesion to the substrate following isolation, a limited viability and a rapid loss of differentiated characteristics. Therefore, a reliable hepatic in vitro model is actually needed for cattle. As established bovine hepatic cell lines are not available, we characterized the cattle primary CHs' transcriptome by using a cDNA microarray approach and compared it with ex vivo cattle liver tissue as well as with the Madin-Darby Bovine Kidney (MDBK) cells (as an established cell line for transfection purposes).<br>This part of the study compares the primary CHs vs. liver tissue. The comparison of MDBK cells vs. the primary CHs is found under E-MTAB-4430.

Rapid identification of bovine MHCI haplotypes in genetically divergent cattle populations using next-generation sequencing.

Project description:The major histocompatibility complex (MHC) region contains many genes that are key regulators of both innate and adaptive immunity including the polymorphic MHCI and MHCII genes. Consequently, the characterisation of the repertoire of MHC genes is critical to understanding the variation that determines the nature of immune responses. Our current knowledge of the bovine MHCI repertoire is limited with only the Holstein-Friesian breed having been studied in any depth. Traditional methods of MHCI genotyping are of low resolution and laborious and this has been a major impediment to a more comprehensive analysis of the MHCI repertoire of other cattle breeds. Next-generation sequencing (NGS) technologies have been used to enable high throughput and much higher resolution MHCI typing in a number of species. In this study we have developed a MiSeq platform approach and requisite bioinformatics pipeline to facilitate typing of bovine MHCI repertoires. The method was validated initially on a cohort of Holstein-Friesian animals and then demonstrated to enable characterisation of MHCI repertoires in African cattle breeds, for which there was limited or no available data. During the course of these studies we identified >140 novel classical MHCI genes and defined 62 novel MHCI haplotypes, dramatically expanding the known bovine MHCI repertoire.
