Project description:Investigation of gene expression level changes in snapdragon petals and sepals during flower development The flower developmental stages analyzed in this study are representative of distinct developmental events: (i) preanthesis, (ii) anthesis, (iii) maturation and (iv) presenescence and are further described in the accompanying article. A 24 chip study using total RNA recovered from samples of petal and sepal tissue of Antirrhinum majus cv. Maryland True Pink harvested at four different stages of flower development, namely (i) preanthesis (three days before flower opening=d-3), (ii) anthesis (day of flower opening=d1), (iii) maturation (four days after flower opening=d4) and (iv) presenescence (seven days after flower opening=d7). Three separate samples were extracted per tissue and developmental stages. Each chip measures the expression level of 11,959 ESTs from Antirrhinum majus cv. Maryland True Pink with up to six 60-mer probes per target.

An ancient residue metabolomics-based method to distinguish use of closely related plant species in ancient pipes

Project description:Residues from ancient artifacts can help identify which plant species were used for their psychoactive properties, providing important information regarding the deep-time co-evolutionary relationship between plants and humans. However, relying on the presence or absence of one or several biomarkers has limited the ability to confidently connect residues to particular plants. We describe a comprehensive metabolomics-based approach that can distinguish closely related species and provide greater confidence in species use determinations. An approximately 1430-year-old pipe from central Washington State not only contained nicotine, but also had strong evidence for the smoking of Nicotiana quadrivalvis and Rhus glabra, as opposed to several other species in this pre-contact pipe. Analysis of a post-contact pipe suggested use of different plants, including the introduced trade tobacco, Nicotiana rustica. Ancient residue metabolomics provides a new frontier in archaeo-chemistry, with greater precision to investigate the evolution of drug use and similar plant-human co-evolutionary dynamics.

Mass spectrometry imaging of ancient teeth proteomes

Project description:In order to research the variation in protein distribution in teeth, proteins were extracted from archaeological (15-18th century, Netherlands) and modern teeth and identified using LC-MS/MS. Of the recovered proteins we then visualised the distribution of collagen type I (both the alpha-1 and -2 chains), alpha-2-HS-glycoprotein, haemoglobin subunit alpha and myosin light polypeptide 6 using MALDI-MSI. We found distinct differences in the spatial distributions of different proteins as well as between some peptides of the same protein. The reason for these differences in protein spatial distribution remain unclear, yet this study highlights the ability of MALDI-MSI for visualisng the spatial distribution of proteins in archaeological biomineralised tissues. Therefore MALDI-MSI might prove a useful tool to improve our understanding of protein preservation as well as aid in deciding sampling strategies.

Functional genomic and phenotypic responses to desiccation in natural populations of a desert drosophilid.

Project description:Investigation of whole genome transcription expression level changes in Drosophila mojavensis wild-type populations (1. Punta Onah:PO; 2. Organ Pipe National Manument:OPNM; 3. Punta Prieta:PP; & 4. San Quintin:SQ). The experiment was designed to investigate effects of desiccation exposure (0, 9 & 18 hr) and host plant (diet) on transcriptome. A total of 95 hybridizations were performed in this entire experiment. We used 135K 12-plex NimbleGen arrays. Total RNA was recovered from each sample listed below. The experimental design consisted a total of four populations (1. Punta Onah:PO; 2. Organ Pipe National Manument:OPNM; 3. Punta Prieta:PP; & 4. San Quintin:SQ), two host diets (Agria and Organ pipe) and three desiccation treatments (0, 9 and 18 hours). Each chip measures the expression level of 15528 transcripts. Four to 5 replicates were used for each type (R-1, R-2, R-3 etc.)

Project description:Investigation of whole genome transcription expression level changes in Drosophila mojavensis wild-type populations (1 Punta Onah: PO, 2 Organ Pipe National Monument: OPNM, 3 Punta Prieta:PP, and 4 San Quintin: SQ). The experiment was designed to investigate functional genomic responses to temperature variation (15, 25, and 35 Â°C) in adult Drosophila mojavensis wild populations. For each treatment 1-5 replicates were used (R1, R2, R3, R4 & R5). SO and BC represents Sonora deserts and Baja California region respectively. A total of 97 hybridizations were performed in this entire experiment. We used 135K 12-plex NimbleGen arrays. Total RNA was recovered from each sample listed below. The experimental design consisted a total of four populations (Punta Onah:PO; Organ Pipe National Manument:OPNM, Punta Prieta:PP and San Quintin:SQ), two host diets (Agria:AG and Organ pipe:OP) and three temperature treatments (15, 25 and 35 Â°C). Each chip measures the expression level of 14528 transcripts. One to 5 replicates were used for each type (R1, R2, R3, R4 and R5).
