Project description:<p>In order to explore opportunities for personalized and predictive health care, we collected serial clinical measurements, health surveys and multiomics profiles (genomics, proteomics, autoantibodies, metabolomics and gut microbiome) from 96 individuals. The participants underwent data-driven health coaching over a 16-month period with continuous digital monitoring of activity and sleep. Multiomics factor analysis resulted in an unsupervised, data-driven and integrated view of human health, revealing distinct and independent molecular factors linked to obesity, diabetes, liver function, cardiovascular disease, inflammation, immunity, exercise, diet and hormonal effects. The data revealed novel and previously uncovered associations between risk factors, molecular pathways, and quantitative lifestyle parameters. For example, ethinyl estradiol use had a distinct impact on metabolites, proteins and physiology. Multidimensional molecular and digital health signatures uncovered biological variability between people and quantitative effects of lifestyle changes, hence illustrating the value of the combined use of molecular and digital monitoring of human health.</p>

Project description:Pancreatic adenocarcinoma (PDAC) is one of the most lethal human malignancies and a major health problem. Patient-derived xenografts (PDX) are appearing as a prime approach for preclinical studies despite being insufficiently characterized as a model of the human disease and its diversity. We generated subcutaneous PDX from PDAC samples obtained either surgically or using diagnostic biopsies (endoscopic ultrasound guided fine needle aspirate). The extensive multiomics characterization of the xenografts demonstrated that PDX is a suitable model for preclinical studies, representing the diversity of the primary cancers. this dataset, describe the RNA sequencing data used in the multiomics study.

Project description:Intensive lifestyle modification is believed to mediate cardiovascular disease (CVD) risk through traditional pathways that affect endothelial function and progression of atherosclerosis; however, the extent, persistence, and clinical significance of molecular change during lifestyle modification are not well known. Our study reveals that gene expression signatures are significantly modulated by rigorous lifestyle behaviors and track with CVD risk profiles over time. We examined the impact of a rigorous CVD risk reduction program on peripheral blood gene expression profiles in 63 participants and 63 matched controls to characterize molecular response to lifestyle modification and identify regulatory pathways important to cardiovascular health.

Project description:Analysis of transcript abundance estimates as a function generalized purpose in life and work-related dimensions of meaning. Gene expression profiling was conducted on peripheral blood samples collected from adult male employees of a Japanese technology firm. In addition to health-relevant background characteristics (age, indcome, body mass index/BMI, smoking history, heavy alcohol consumption history), participants were also assessed for hedonic and eudaimonic dimensions of generalized well-being (assesed by the Short Flourishing Scale, Keyes, C (2006). The Mental Health Continuum-Short Form (MHC-SF) for adults) and work-specific variables including job evaluation (assessed by a12-item scale tapping both perceived significance of the firmâs work, through items such as âI am proud of my companyâ and âI think my company is really good,â as well as perceived significance of oneâs own contribution to the firm's work, through items such as, âI think other employees within my company respect my workâ), and workplace interdependence and independence of the self and coworkers (using the Singelis Self-Construal Scale, Singelis, T. M. (1994). The Measurement of Independent and Interdependent Self-Construals. Personality and Social Psychology Bulletin, 20(5), 580â591). Higher values of each scale score indicate greater levels of well-being, job satisfaction, etc. Dichotomous variables were coded 0=no/absent and 1=yes/present. Valid gene expression data are available for 106 participants.

Project description:Epigenomics regulates gene expression and is as important as genomics in precision personal health, as it is heavily influenced by environment and lifestyle. We profiled whole genome DNA methylation and corresponding transcriptome of peripheral blood mononuclear cells collected from a human volunteer over a period of 36 months, generating 28 methylome and 57 transcriptome datasets. We found that DNA methylomic changes are associated with infrequent glucose levels alteration, whereas the transcriptome underwent dynamic changes during events such as viral infections. Most DNA meta-methylome changes occurred 80-90 days prior to clinically detectable glucose elevation. Analysis of the deep personal methylome dataset revealed an unprecedented number of allelic differentially methylated regions (aDMR) which remain stable longitudinally and are preferentially associated with allele-specific gene regulation. Our results revealed that different types of "omics" data associate with different aspects of conditions of this individual: DNA methylation with chronic disease and transcriptome with acute events.

Project description:Preeclampsia is a complex disease of pregnancy whose physiopathology remains unclear and that poses a threat to both mothers and infants. Specific complex changes in women's physiology precede a diagnosis of preeclampsia. Understanding multiple aspects of such a complex changes at different levels of biology can be enabled by simultaneous application of multiple assays. We developed prediction models for preeclampsia risk by analyzing six omics datasets from a longitudinal cohort of pregnant women. A machine learning-based multiomics model had high accuracy (area under the receiver operating characteristics curve (AUC) of 0.94, 95% confidence intervals (CI): [0.90, 0.99]). A prediction model using only ten urine metabolites provided an accuracy of the whole metabolomic dataset and was validated using an independent cohort of 16 women (AUC=0.87, 95% CI: [0.76, 0.99]). Integration with clinical variables further improved prediction accuracy of the urine metabolome model (AUC=0.90, 95% CI: [0.80, 0.99], urine metabolome, validated). We identified several biological pathways to be associated with preeclampsia. The findings derived from models were integrated with immune system cytometry data, confirming known physiological alterations associated with preeclampsia and suggesting novel associations between the immune and proteomic dynamics. While further validation in larger populations is necessary, these encouraging results will serve as a basis for a simple, early diagnostic test for preeclampsia.

Project description:The interaction of genetics and environment play a major role in health and disease. Therefore, modeling experiments to investigate gene-environment interaction in a laboratory setting would provide the opportunity to gain mechanistic insight under controlled conditions. In laboratory research it is unclear if the gene-environment interaction of a sedentary lifestyle predisposes laboratory animals to hypokinetic diseases. Experiment Overall Design: We are seeking to compare gene expression and physiological markers of health and wellness in animals with: i. a sedentary lifestyle in a standard cage (CSS1-4); ii. access to twice-weekly physical activity in a large box outside a standard cage (CSA1-4); and iii. access to regular exercise in cages with running wheels (CSR1-4).
